In a small suburban town, a group of university students--Mark Loftmore (Zach Galligan), China Webster (Michelle Johnson), Sarah Brightman (Deborah Foreman), Gemma (Clare Carey), James (Eric Brown) and Tony (Dana Ashbrook)--visit a mysterious wax museum, where they encounter several morbid displays, all of which contain stock characters from the horror genre. Tony and China unintentionally enter two separate pocket worlds, as depicted by the waxwork displays, by crossing the exhibition barrier rope. Tony is at a cabin where a werewolf (John Rhys-Davies) attacks him. A hunter and his son arrive and try to kill the werewolf. The son fails and is torn in two, while the hunter shoots the werewolf, and then shoots Tony as he begins to transform into a werewolf. China is sent to a Gothic castle, where vampires attack her and Count Dracula (Miles O'Keeffe) turns her into a vampire. Two of the other students, Mark and Sarah, leave the waxwork unscathed. Later, Jonathan (Micah Grant), "a college jock", arrives at the wax museum, looking for China, but The Phantom of the Opera display gets his attention as David Lincoln (David Warner) walks him into the display. Mark goes to a pair of investigating police detectives, Inspector Roberts (Charles McCaughan), and meets Lincoln as he lets Roberts investigate the waxworks. As Mark and Roberts leave the Museum, Mark recognizes Lincoln.

On a planet inhabited by Arachnids, a squad of soldiers find themselves pinned down and surrounded on all sides by Arachnid forces—even with their new laser gun technology and assistance from psychic soldiers, the Arachnid assault overwhelms them. General Jack Shepherd (Ed Lauter) decides to make a last stand with four of his best soldiers to allow the majority of his surviving troops to escape. The plan works and the soldiers escape, including Sergeant Dede Rake (Brenda Strong), psychic Lieutenant Pavlov Dill (Lawrence Monoson), Private Jill Sandee (Sandrine Holt) and her lover Private Duff Horton (Jason-Shane Scott), and Private Lei Sahara (Colleen Porch). Despite reaching relative safety, the team is whittled down by deadly storms and arachnid ambushes—including the only member of the platoon with a radio, Corporal Thom Kobe (Brian Tee). Lieutenant Dill is unable to command his soldiers as he receives traumatic visions of utter annihilation. He takes his anger out on Private Sahara, who is revealed to have been psychic but lost reliable control of her psychic abilities during puberty.

In preparation for sending a manned rocket into space, American scientists Dr. Quent Brady and Dan Morgan are put in charge of a program that sends various animals and insects into space to test their survival rates. After one of their rockets carrying wasps malfunctions and goes off course, a computer calculates that the rocket is likely to land somewhere off the coast of Africa. Some time later, in a remote part of Africa, Dr. Lorentz and his daughter Lorna perform an autopsy on a native and determine that he died of paralysis of the nerve centers caused by an injection of a massive amount of venom. Arobi, Lorentz' African assistant, then informs him that a monster is believed to be terrorizing people and animals in an area known as Green Hell.

After three men are discovered hideously mutilated (their faces have been removed) and strung up among New York City's high-tension wires, Detective Klaski (Bruno Campos) stumbles upon a link: Each of the men knew entomologist Remy (Alix Koromzay), a teacher at an inner-city high school. Klaski considers Remy to be a prime, albeit unlikely, suspect in the killings until he witnesses for himself the shape-shifting creature that has been stalking Remy: an intelligent mutant insect with the face of its previous victim. It wants to mate with Remy. Klaski, Remy and a pair of her students get trapped inside the school as the creature hunts them down. Seth Brundle (Jeff Goldblum), a brilliant but eccentric scientist, meets Veronica Quaife (Geena Davis), a journalist for Particle magazine, at a meet-the-press event held by Bartok Science Industries, the company that provides funding for Brundle's work. Seth takes Veronica back to the warehouse that serves him as both home and laboratory, and shows her a project that will change the world: a set of "Telepods" that allows instantaneous teleportation of an object from one pod to another. Brundle convinces Veronica to keep the project's existence quiet in exchange for exclusive rights to the story, and she begins to document his work. Although the Telepods can transport inanimate objects, they do not work properly on living things, as is demonstrated when a live baboon is turned inside-out during an experiment.

Several months after the events of The Fly, Veronica Quaife is about to deliver the child she had conceived with scientist Seth Brundle. Anton Bartok, owner of Bartok Industries (the company which financed Brundle's teleportation experiments), oversees the labor. Veronica dies from shock after giving birth to a squirming larval sac, which splits open to reveal a seemingly normal baby boy. The orphaned child, named Martin Brundle, is taken into Bartok's care. Bartok is fully aware of the teleportation accident which genetically merged Seth Brundle with a housefly (a condition that Martin has inherited), and he secretly plans to exploit Martin's unique condition.

In Montreal, Quebec, scientist Andre Delambre (David Hedison) is found dead with his head and arm crushed in a hydraulic press. Although his wife Helene (Patricia Owens) confesses to the crime, she refuses to provide a motive and exhibits a number of strange behaviors.
