A prophecy states that a female child with a special birthmark will herald the downfall of the evil sorceress Queen Bavmorda. Bavmorda imprisons all pregnant women in her realm to prevent fulfilment of the prophecy. When the prophesied child is born, the mother begs the midwife to take her to safety. The midwife reluctantly accepts, and leaves Nockmaar castle unnoticed. The mother is executed, and the midwife is eventually found. The Mystery, Inc. gang visit a Halloween carnival on Halloween night; however, when the magician "The Amazing Krudsky" (voiced by Wayne Knight) does not allow Scooby to see his show, he and Shaggy accidentally expose Krudsky as a fraud during one of his acts, resulting in the gang getting kicked out of the carnival. Later, the rebellious Fairy Princess Willow (voiced by Hayden Panettiere) enters Krudsky's tent, where he secretly reveals his wishes to become a real magician. The fairy inadvertently causes Krudsky to notice her on the Goblin Scepter in a spell book, which can be combined with fairy magic to control Halloween. Krudsky then gets an idea to obtain the scepter and rule the world with it. Willow decides to toy with him, but while flying, she accidentally slams her small body against a metal chair knocking her out; Krudsky then crushes her with his flyswatter. When he notices her cry of pain from being crushed, he sees that she is a real fairy, kidnaps her, and absorbs her magical powers, thus becoming a real magician., 1h30

The film opens with the tail end of a Friday night baseball game. With the bases loaded, the home team wins by a narrow margin as the batter hits the ball out of the park. Both the celebration of the home team and fans and the dread of losing for the visiting team are cut short as a mysterious spaceship floats over the park, thus snatching the attention of everybody there: the players, the fans, the hot dog and popcorn vendors, and the announcer. After the ship performs a tune, it dissipates into three floating balls of light. One of them forms into a ghost who initially appears as an alien, but thereafter, is revealed to be Fatso (voiced by Jess Harnell), a member of The Ghostly Trio, who releases gas which hits the scoreboard, causing it to explode, also sparking terror. The other two ghosts of the trio, Stinky (voiced by Bill Farmer), and Stretch (voiced by Jim Ward), join in, causing panic in the park, as everybody got frightened. Casper (voiced by Jeremy Foley), a shy, friendly ghost (whom all three ghosts are uncles to), arrives, attempting to settle the frightened crowd, but the people are just as scared, saying that Casper's a ghost and ran away. The park is eventually empty, as Casper's uncles plan a vacation., 1h19

Fred is treating the Mystery Inc. gang to share in his birthday present: a mystery cruise, compliments of his parents Skip and Peggy. While preparing for the ship launch, Scooby and Shaggy have a creepy encounter with a sinister-looking cloaked man, whom the duo are sure is up to no good. The gang meet the hyper Cruise Director, Sunny St. Cloud, and the captain, Captain Crothers. The Captain says they are bound for the Bermuda Triangle, and St. Cloud promises some creepy intrigue. A montage of sloppy "mysteries" that are staged by St. Cloud and Captain Crothers follow, which the gang solves with ease. This peeves the other guests, who have no mysteries to solve now. Soon they rescue a man lost at sea, who tells of an encounter with ghost pirates. The gang naturally assumes that this is a setup to another mystery. He is taken below deck as a man in a jetpack appears from the sky and lands on deck. He turns out to be Biff Wellington, an English billionaire who is known to be fun-loving yet eccentric. He plans to stay on the ship as well.
