Young filmmaker and scientist Victor Frankenstein lives with his parents, Edward and Susan Frankenstein, and his beloved dog, Sparky, in the quiet town of New Holland. Twelve-year-old DJ Walters spies on his elderly neighbor, Horace Nebbercracker, who confiscates any item landing in his yard. DJ's parents leave town for a dentist convention, leaving him in the care of a babysitter, Elizabeth "Zee". DJ's best friend Charles "Chowder" visits him, but accidentally loses his basketball on Nebbercracker's lawn. DJ is caught by Nebbercracker while recovering it, who rages at him before apparently suffering a stroke and being taken away by an ambulance. That night, DJ receives mysterious phone calls from Nebbercracker's house with no one on the other end. DJ eavesdrops on Zee's boyfriend Bones, who tells Zee about losing his kite on Nebbercracker's lawn when he was young and that Nebbercracker supposedly ate his wife Constance. Later, Bones is driven out by Zee after he gets too fresh. When he leaves, he sees his kite in the doorway of Mr. Nebbercracker's house, but he and the kite are consumed, while retrieving it.

Velma gets a call from Cuthbert Crawley, a lawyer for Velma's family who tells her that she's inherited her great uncle's property and castle in Transylvania. Velma turns the offer down, replying she wants nothing to do with her uncle, puzzling the gang. Mr. Crawley understands, revealing the curse over the estate. He says that if anyone gets too close to the Baron legacy, then what they love the most will be destroyed. As they head outside, Fred hears a noise from the Mystery Machine, then it explodes and a mysterious character with a mask appears. Crawley reveals that it's the ghost of the Baron, Velma's old ancestor. The remains of the machine explode again, with words saying stay away from Transylvania, but Fred declares that is where they're going to find the person responsible for destroying the Mystery Machine, saying this time "it's personal".

At a Tokyo museum of ancient history, Mr. Takagawa, the curator, and Kenji, a janitor, witness the resurrection of The Black Samurai, an ancient Japanese warrior whose armor was to be the newest exhibit at the museum. The next day, the Mystery Inc. gang arrives at Tokyo, where Daphne is to participate in a martial arts tournament at a prestigious school. The gang meet Daphne’s friend Miyumi, who explains the difficulty of winning the tournament and entering the school as a student. The gang and Miyumi take a fully functioning robotic plane to the school, which is run by Miss Mirimoto. After Daphne defeats Miss Mirimoto’s bodyguard, Sojo, and almost defeats Miyumi, Mirimoto tells her she shows promise as a fighter. Also at the tournament is Mr. Takagawa, who explains to Mirimoto that the Black Samurai has risen and will be after the Destiny Scroll, which is at the school. That night, during a feast, the Black Samurai and his Ninja warriors attack the school and steal the scroll. But Mirimoto explains the scroll was only a copy, and shows the gang the real one. Mr. Takagawa explains to the gang the legend of the Black Samurai.

As a result of Casper being too friendly when playing with a boy named Jimmy, Kibosh: The King of the Underworld has Casper enrolled into a Scare School headed by the two-headed headmaster Alder and Dash. The film begins with an introductory song by Tulie, a bayou dweller, who tells the story of Valdronya and the Mystery Inc. Gang. After solving the mystery of a Cockroach Monster that terrorized a factory, Fred, Daphne, Velma, Shaggy, and Scooby decide to take a much needed vacation. Velma drives everyone to Chauve Sourie Ville, a small town in Louisiana which is hosting a vampire festival called "Vampire Palooza." They meet Lita Rutland, the festival organizer, who explains that tourism is down and the festival is losing money. They also meet their host, Vincent Van Helsing, who runs a vampire museum and is an aspiring author, although his books are not selling. Jesper Poubelle, an anti-vampire agitator, is also stirring up trouble by protesting the festival. Van Helsing takes the Gang back to his museum and shows them various jewelry and a glass-faced casket containing the inert body of Valdronya, a centuries-old vampire.

Scooby-Doo, Shaggy, and Scrappy-Doo are on their way to a Miss Grimwood's Finishing School for Girls, where they have been hired as gym teachers. Once there, however, they find that it is actually a school for girl ghouls. The pupils include Sibella, the daughter of Count Dracula; Elsa Frankenteen, the daughter of Frankenstein's monster, Winnie, the daughter of The Wolfman; Phantasma (usually called Phanty for short), the daughter of a phantom, possibly The Phantom of the Opera; and Tanis, the daughter of The Mummy - all parodies/tributes to the Universal Monsters of the 1930s-40s. Other residents of the school are a floating white hand; an octopus, who is the school's butler; Legs, a spider that helps with the upcoming volleyball match; Miss Grimwood, the headmistress; and her pet dragon Matches (who dislikes Scooby at first, but later becomes friends, and has a strong friendship with Scrappy). Shaggy and Scooby want no part of this at first, but eventually they agree to stay as teachers.

The Mystery, Inc. gang visit a Halloween carnival on Halloween night; however, when the magician "The Amazing Krudsky" (voiced by Wayne Knight) does not allow Scooby to see his show, he and Shaggy accidentally expose Krudsky as a fraud during one of his acts, resulting in the gang getting kicked out of the carnival. Later, the rebellious Fairy Princess Willow (voiced by Hayden Panettiere) enters Krudsky's tent, where he secretly reveals his wishes to become a real magician. The fairy inadvertently causes Krudsky to notice her on the Goblin Scepter in a spell book, which can be combined with fairy magic to control Halloween. Krudsky then gets an idea to obtain the scepter and rule the world with it. Willow decides to toy with him, but while flying, she accidentally slams her small body against a metal chair knocking her out; Krudsky then crushes her with his flyswatter. When he notices her cry of pain from being crushed, he sees that she is a real fairy, kidnaps her, and absorbs her magical powers, thus becoming a real magician.
