Dedicated Egyptologist Erica Baron is researching a paper about the chief architect to Pharaoh Seti. Virginia congressman Gene York (Michael Woods) and his attorney wife Karen (Faye Grant), after numerous failed attempts to have children, go to a nun-owned orphanage where they adopt a child that they name Delia from a nun named Sister Yvonne. At first, other than Delia scratching Karen and the later heart attack of the preacher overseeing her baptism, all seems normal. But seven years later, after the Yorks adopt a rottweiler that they name Ryder, Delia (Asia Vieira) starts to display the traits and personality of an increasingly violent and manipulative sociopath. Furthermore, as the family doctor Hastings reveals that she is going through puberty, strange events begin to occur around Delia, including the death of the father of a boy whom she terrorized. Jo Thueson, a New Age practitioner hired by the Yorks as a nanny to help while Gene runs for the Senate, senses something suspicious about Delia after finding her healing crystals blackened by the girl's touch.

A baby anaconda, which was captured at the end of the previous film, is being used for experiments by a man named Peter Reysner from the previous film. Peter creates a hybrid of the blood orchids from Borneo that enabled the anaconda to grow so large and live so long, and creates a serum for cell regeneration. After the test seemingly work for the baby anaconda to regenerate, Peter burns it. When he disappears, the long anaconda escapes from the cage and kills Peter in a mine filled with blood orchids. J.D. Murdoch, a billionaire suffering from bone cancer, sends his assassin Eugene and his team of henchmen mercenaries to find Peter and the serum of Peter created it that can cure him. He also tells them to be careful of Dr. Amanda Hayes, and to kill her if needed. As Dr. Amanda Hayes, the sole survivor of the previous snake attack, and two officers also go in search of Peter, determined to destroy the serum and kill the snake.

Belgian scientist Bertram Hammonds, along with Gomez, who survived being injured in the first film, arrives in the Lost World to drill for crude oil. He and his men begin capturing the natives for slave labor, throwing Chief Palala off the top of the plateau. He survives and is rescued by Malu and taken to a nearby village. The film opens with another gym killing, yet another in a killing spree by an unknown person, who only attacks local spas and gyms. Among those investigating are Mike "Sully" Sullivan (Roberts), Wyznowski (Rhys-Davies) and Yamata (James W. Quinn) at the crime scene, Sully spots a mysterious man leaving, and does not believe him to be one of the police force. They find that there was one sole survivor, a young woman who hid in her locker, and is currently at the hospital, under heavy medication. While visiting her, Sully recognizes the same man from early, who actually questioned the young woman, as she believed him to be a cop. Sully and Wyznowski give chase, with Sulley eventually managing to take down the man with his own taser.

Based on true events that occurred 1—12 July 1916 in Central and Southern New Jersey, as recounted in the book of the same name by Richard Fernicola, the film recounts the 12 days during which people along the Jersey coast were subject to attacks by a shark (in the film it is a great white shark). Initially, the authorities hesitated to take action, and the issue of sacrificing the safety of human beings for the sake of business was raised. After the second attack, modest precautions were taken, and scientific experts and civil authorities published assurances that area beaches had been made safe again. On 12 July a shark was sighted swimming into the freshwater canal of Matawan Creek—one expert who had come to capture the animal speculated that this indicated a bull shark. Children and young adults swimming upstream in the creek were attacked. After the shark was finally captured offshore, an autopsy was performed, and it is said that 15 pounds of human flesh with bones were found in its stomach. In the end, four people had been killed and a fifth badly injured. The remains of one young boy were never recovered. Because a propensity for human flesh is unnatural, scientists are still investigating why this shark did what it did.

Two military agents are taking readings on Mount Lincoln near the town of Ascension. There is a quake and the woman, Agent O'Neil, dies with marks on her face. The man, Agent McKewan, also dies after being crushed. Elsewhere, a man is injured in a work crew and dies for no apparent reason. It later appears the quakes on the mountain are producing a layer of carbon dioxide gas, suffocating those who descend to its altitude. A woman named Emily, studying Mt. Lincoln, visits the mountain to repair two machines. In the adjacent town, an old man named William is considered an eccentric for believing that the mountain contains Behemoth. Emily meets with William's son and her old friend, Thomas. Satellite images show movement under the mountain, which they attribute to volcanism. Thomas's sister Grace and her boyfriend ascend the mountain, and Thomas is persuaded to go as guide to government agent Jack Murray. They meet Emily, who is running because part of a mountain suddenly exploded; whereas Grace and her boyfriend are startled by a monstrous eye and accompanying tentacle.
