The movie is set in Africa roughly one million years ago, at a time when one species of "man-apes" (Australopithecus robustus) was being displaced by the ancestors of modern humans (possibly Homo erectus but they are never named. They are only addressed as man and from the few scenes where they show any visibility, they vaguely resemble modern humans). The film follows the last of the man-apes (Peter Elliott) as he wanders through the wilderness after his tribe is slaughtered by the aggressive humans who have invented the ax and have learned to make use of fire. He journeys through a savanna, an oasis, a desert, and eventually the shores of a beach. Along the way, he avoids the humans that killed his family and witnesses many fantastic sights of wildlife. After experiencing a hallucination brought on by ingesting a hallucinogenic plant (possibly a reference to the stoned ape theory), he realizes the stone ax that he has been carrying after finding it at the site where his tribe was killed is a weapon. When he comes across a human footprint at the ocean shore, he sniffs it and then starts hitting it, wanting revenge against the humans. But he then relents and tosses the ax into the ocean. The closing scene has him sitting mournfully on the beach as the sun sets. The closing text states that the "man-apes" were likely the first species humanity pushed into extinction.
Missing Link is an unusual film in that it blends elements of drama, documentary, and avant-garde cinema. There is no dialogue, though there is narration (by Michael Gambon). There is also very little action. Instead, the film is filled with extended, picturesque sequences reminiscent of the style often used in nature documentaries. Perhaps due to its unconventionality, the movie was not a commercial success.

In 1914, aliens known as Mondoshawans arrive at an ancient Egyptian temple to collect, for safekeeping, the only weapon capable of defeating a great evil that appears every 5,000 years. The weapon consists of four stones, representing the four classical elements, and a sarcophagus containing a fifth element in the form of a human, which combines the power of the other four elements into a divine light capable of defeating the evil. The Mondoshawans promise their human contact, a priest from a secret order, that they will come back with the element stones in time to stop the great evil when it returns.

Adventurer Johnny Weissmuller (Johnny Weissmuller) is roped in by Egyptian archaeologist Ellen Marsten (Jean Byron) to traverse the African jungle of Baku. In the near future, weapons master James McCullen (Christopher Eccleston) has created a nanotech-based weapon - nanomites designed to devour metal and other materials, capable of destroying anything from tanks to cities. The nanobots can only be stopped by activating the kill switch. His company M.A.R.S. (Military Armaments Research Syndicate) sells four warheads to NATO, and NATO troops led by American soldiers Duke (Channing Tatum) and Ripcord (Marlon Wayans) are tasked with delivering the warheads. Their convoy is ambushed by the Baroness (Sienna Miller), whom Duke recognizes to be his ex-fiancee Ana Lewis. Duke and Ripcord are rescued by Scarlett (Rachel Nichols), Snake Eyes (Ray Park), Breaker (Saïd Taghmaoui) and Heavy Duty (Adewale Akinnuoye-Agbaje). They take the warheads to The Pit, G.I. Joe's command center in Egypt, and upon arriving rendezvous with the head of the G.I. Joe Team, General Hawk (Dennis Quaid). Hawk takes command of the warheads and excuses Duke and Ripcord, only to be convinced to let them join his group, after Duke reveals that he knows the Baroness.

Jane's two cousins, Eric and Rita, arrive in Africa to tell Jane about a fortune left to her back in their world and to try to convince her to return with them. They are led to Tarzan's escarpment home by Captain Fry (John Buckler), a hunter with an agenda of his own. Jane convinces Tarzan to let her go back with Eric and Rita, promising that their separation will only be temporary. But Captain Fry (unknown to the others) attempts to capture Tarzan to take him back to civilization so he can be put on public display, and actually succeeds in caging Tarzan. Fry's treachery includes making a deal with an unfriendly native tribe to give him food, canoes and protection for the journey back in exchange for his handing over Jane, Eric and Rita for "ju-ju" and taking away the greatest "ju-ju" – Tarzan. Fry's plan goes wrong when the natives capture Tarzan in his cage and all four white people are taken prisoner. Tarzan manages to escape with the help of elephants and Cheeta, and guides what's left of Fry's party through a cave passage filled with treacherous quicksands. Just before they exit the caves to safety, Tarzan forces Fry to go back the way they came as punishment for his betrayal. Fry starts to go back, then seizes a heavy branch to attack Tarzan, but before he can exit the cave he falls into a quicksand bog and is swallowed up. Rita and Eric tell Jane that it is not necessary for her to return with them and that she belongs with Tarzan. The film ends with Tarzan and Jane reunited at their treehouse.

In 2068, the New World Aircraft Corporation (NWAC) provides Brains, the inventor of the Thunderbird machines of the humanitarian International Rescue organisation, with an open brief to design a revolutionary aircraft. Although Brains is ridiculed when he proposes an airship for the 21st century, NWAC accepts his blueprints and builds Skyship One, which will circumnavigate the world on its maiden flight with pre-programmed stopover destinations. Alan, Tin-Tin, Lady Penelope and Parker will represent International Rescue as special guests. Brains, meanwhile, is forced to remain on Tracy Island when Jeff decides that International Rescue requires a Thunderbird 6. Contracted to design this latest addition to the Thunderbirds fleet with no specification, Brains produces a range of concepts, all of which are rejected by Jeff.

T'Challa, the Prince of Wakanda, returns home to find his kingdom is being attacked by the alien Chitauri.
