Distinguished Professor Gordon (John Hoyt) explains that Earth is being tormented by periodic "sex rays" which send people into a sexual frenzy. When one of the rays hits the Ford Tri-Motor passenger aircraft carrying Flesh Gordon (Jason Williams) and Dale Ardor (Suzanne Fields), the pilots abandon the controls and everyone aboard has manic sex. When they finish, Flesh and Dale escape the imminent crash by parachute. They land near the workshop of Flexi Jerkoff (Joseph Hudgins), who has a plan to stop the sex rays at their source.

The story begins with a military truck transporting barrels of Trioxin. The soldier, driving the vehicle through a downpour, is unaware when a barrel breaks loose and falls into a river. The next morning, a young boy, Jesse Wilson, is at the cemetery with 2 local bullies. The trio investigate the Trioxin tank that they find, and Jesse warns them that they should not tamper with it. The bullies trap Jesse in a derelict mausoleum and leave him. They then return to the trioxin tank and manage to release the toxic gas. A van pulls up to the graveyard, introducing the characters Ed, Joey, and Brenda. Ed explains to Joey that they are there to rob graves; Brenda expresses her fears for cemeteries, but Joey assures her that it will be worth their time and leaves Brenda in the van. He heads into the cemetery with Ed. They decide to loot the mausoleum and open the locked doors, releasing Jesse, who immediately runs home. At his home, Jesse watches his older sister, Lucy, doing aerobic exercises to a work-out video; she tells Jesse to do his homework or he will be grounded.

The movie begins at a place which appears to be Nevada's legendary Area 51. A visiting general is led down into an underground complex where he is shown a captured alien. Set 10 years after the events of Attack of the Killer Tomatoes (referred to as the Great Tomato War), the United States is once again safe, and tomatoes have been outlawed (although authorities still deal with "tomato smugglers" who sell to people who cannot live without ordinary tomatoes). In 1889, the site that would become Perfection Valley is home to the town of Rejection Valley. The inhabitants are completely dependent on the income from a nearby silver mine, when a hot spring causes Graboid eggs to hatch, resulting in the death of 17 miners. The mine's owner is Hiram Gummer, great-grandfather of Burt Gummer (Michael Gross). Hiram is a direct opposite of his descendant: he is a cold, lofty, well-mannered businessman with no experience in weapons or in any physical activity whatsoever (except bicycle riding, which quickly proves useless on the harsh terrain). He arrives in town to fix the problem, but finds he is in way over his head dealing with the larvae-like Graboids, which the town has dubbed "Dirt Dragons", when they attack his camp one night. One of his companions, Juan, kills one with a pick-axe, and the group barely gets away.
