In two flashbacks a relic is created in 50 AD and then hidden by Jews from a Crusader mob in medieval Rennes-le-Château. In present-day Rennes-le-Château an academic under instructions from Magnus Martel is seen with the relic - the Loculus - researching on the ground to find the right place to hide it. Magnus's son Jake, an ace cryptographer, is released from Wormwood Scrubs and recruited by his father for research on the Loculus. Magnus reveals that the Loculus relates to the Knights Templar and its sinister successor organisation known as "the order", and in secret receives calls from this organisation threatening him if he does not accelerate his research - in spite of this, Magnus realises the Loculus' massive power for good or evil and has hidden it to ensure it does not fall into the order's hands. After breaking a code on the Loculus to reveal the word "palingenesis", Jake hides whilst members of the organisation kill and flay his father. Jake then flees with another researcher on the project (the occultist Mira) and seeks help from the Roman Catholic priest Father Ray Connolly.

Michael McCrea (Cillian Murphy), is a perpetual waster, and is passed out some time in the mid-afternoon. He awakes to find two thugs, Ivan (Michael McElhatton) and Orlando (Don Wycherley), staring at him. They remind him that he owes money to Darren Perrier (Brendan Gleeson), a local crime boss. The debt must be paid that night, or Ivan and Orlando will break two of Michael's bones of his own choice. After they depart, Michael heads down stairs and sees Brenda (Jodie Whittaker), a friend of his, carrying a bouquet of flowers. She informs Michael that her boyfriend, Shamie (Pádraic Delaney), with whom she has a rocky relationship, has given her the flowers by way of apologising for his absenteeism. Michael is uninterested, and leaves the building in pursuit of a loan in order to pay off his current debt.

David Robinson is being shipped off to a penal colony. His wife and kids are allowed to accompany him. A storm strikes the ship and the family (except for one son, Jacob) are trapped below deck. They learn to survive and build a shelter on land. Then, Jacob's pirates kidnap Emily, the daughter of a sea-captain. She escapes onto the island and becomes a love interest with Fritz and Ernst. Jacob is reunited with his family during a battle with the pirates over Emily, and she is returned to her father. In the end, the family goes their own ways, some staying on the island, some going home.

Three trustees of the Van Traylen fund have died during the last months, their deaths resembling suicides.
