In January 1865, President Abraham Lincoln expects the Civil War to end within a month. However, he is concerned that his 1863 Emancipation Proclamation may be discarded by the courts once the war has concluded and that the Thirteenth Amendment be defeated by the returning slave states. Lincoln feels it is imperative to pass the amendment by the end of the month, thus removing any possibility that slaves who have already been freed may be re-enslaved. The Radical Republicans fear the amendment will be defeated by some who merely wish to delay its passage; the support of the amendment by Republicans in the border states is not yet assured either, since they prioritize the issue of ending the war. Even if all of them are ultimately brought on board, the amendment will still require the support of several Democratic congressmen if it is to pass. With dozens of Democrats having just become lame ducks after losing their re-election campaigns in the fall of 1864, some of Lincoln's advisors believe that he should wait until the new Republican-heavy Congress is seated, presumably giving the amendment an easier road to passage. Lincoln, however, remains adamant about having the amendment in place and the issue of slavery settled before the war is concluded and the southern states readmitted into the Union.

In the late 21st century, global warming has flooded coastlines, drastically reducing the human population. There is a new class of robots called Mecha, advanced humanoids capable of emulating thoughts and emotions. David (Haley Joel Osment), a prototype model created by Cybertronics of New Jersey, is designed to resemble a human child and to display love for its human owners. They test their creation with one of their employees, Henry Swinton (Sam Robards), and his wife Monica (Frances O'Connor). The Swintons' son, Martin (Jake Thomas), was placed in suspended animation until a cure can be found for his rare disease which is caused by the Sinclair virus. Initially frightened of David, Monica eventually warms enough to him to activate his imprinting protocol, which irreversibly causes David to have an enduring childlike love for her. He is also befriended by Teddy (Jack Angel), a robotic teddy bear, who takes it upon himself to care for David's well-being.

In 1935, Indiana Jones - Indy (Harrison Ford) narrowly escapes the clutches of Lao Che (Roy Chiao), a crime boss in Shanghai. With his 11-year-old Chinese sidekick, Short Round (or Shorty) (Jonathan Ke Quan), and the nightclub singer Willie Scott (Kate Capshaw) in tow, Indy flees Shanghai on an airplane that, unknown to them, is owned by Lao. While the three of them sleep on the plane, the pilots parachute out, and they leave the plane to crash over the Himalayas while dumping its fuel. Indy, Shorty, and Willie discover this and narrowly manage to escape on an inflatable raft and ride down the slopes into a raging river. They come to Mayapore, a desolate village in northern India, where the poor villagers believe them to have been sent by the Hindu god Shiva and enlist their help to retrieve the sacred Sivalinga stone stolen from their shrine, as well as the community's children, from evil forces in the nearby Pankot Palace. In 1912, 13-year-old Indiana Jones is horseback riding with his Boy Scout troop in Moab, Utah. While scouting caves, Indy discovers a group of grave robbers who have found a golden crucifix belonging to Coronado and steals it from them, hoping to donate it to a museum. In April 2054, Washington, D.C. has a special police force called PreCrime that stops murderers before they act. Murders are predicted using three Precogs, mutated humans who "previsualize" crimes by receiving visions of the future. Over the past six years, PreCrime has successfully reduced the city's murder rate to zero, and the Federal government is on the verge of adopting it, even though the public finds it controversial. Captain John Anderton (Tom Cruise), the head of PreCrime, has been suffering from drug addiction since the unresolved disappearance of his son, Sean, which led to his wife, Lara (Kathryn Morris), divorcing him. With PreCrime poised to go nationwide, the system is being audited by Danny Witwer (Colin Farrell), an agent from the United States Department of Justice. In the middle of the audit, the Precogs generate a new prediction, one saying that Anderton will murder a man named Leo Crow in thirty-six hours. Peter Banning is a successful corporate lawyer who spends more time at work than with his wife Moira and children Jack and Maggie. The Bannings fly to London to visit Moira's grandmother, an older Wendy Darling, to celebrate her charity work for orphans, which once included Peter. During the visit, Peter is distracted by phone calls from his office and on one occasion, shouts at his children when they interrupt him, leading Moira to throw his cellphone out of an open window. Later, while Peter, Moira, and Wendy attend a banquet ceremony hosted by Great Ormond Street Hospital, a strange presence abducts Jack and Maggie. Tootles, another of Wendy's orphans who lives at her house, informs Peter that Captain Hook took the children to Neverland. Peter dismisses Tootles' warning and calls the police instead. With no sign of the children anywhere, Wendy informs Peter that he is actually Peter Pan and that he lost his memories of Neverland when he decided to stay in London with Wendy many years ago. In 1957, Indiana Jones and his partner George "Mac" McHale are kidnapped in Nevada by Soviet agents under Colonel Dr. Irina Spalko. The Soviets infiltrate warehouse labeled "Warehouse 51" and force Jones to locate an alien corpse with a crystal skull, recovered ten years earlier. Upon its discovery, Mac reveals he is a double agent working for the Soviets. Jones escapes, unsuccessfully attempts to retrieve the skull, and in a fight with Spalko's sadistic henchman, Colonel Antonin Dovchenko, they both fall onto a rocket sled, which ignites and speeds them away. Jones staggers away and, still pursued, arrives in a model town at the Nevada Test Site, minutes before an atomic bomb test, and takes shelter in a lead-lined refrigerator. Jones is rescued, decontaminated, and arrested by FBI agents, who suspect him of working for the Soviets; and though freed on the recommendation of General Ross, who vouches for him, he is put on indefinite leave of absence from Marshall College.
