In a college computer lab run by Professor Robert Kaufman, as he goes to check on his two students; Eric Staufer and Bill McLemore, a new creature - the Phantom Virus - comes out of a new game based on the Mystery Gang's past adventures and tries to scare away the game's creator Eric. The next day, Mystery, Inc. themselves come to the college and learn from their friend Eric, that the virus had assumed a lifelike form thanks to an experimental laser which is able to transmit objects into cyberspace, and is now rampant across the campus. The gang goes on the hunt for the Phantom Virus, where the virus chases Scooby and Shaggy through the college. Unfortunately, the whole gang, including the virus, somehow gets pulled into the game after 'someone' activates the laser. Left with no other choice, the gang fight their way through the ten levels of mystery and adventures to complete the game in order to escape it, with the goal of finding a box of Scooby Snax to complete each level. Their efforts are impeded on each level by the Phantom Virus. The first level is on the moon, the second is in the Roman Colosseum, the third is in the dinosaur age, the fourth is under the sea, the fifth is in a (shrunken) backyard, the sixth is ancient Japan, the seventh is in ancient Egypt, the eighth is in medieval times, and the ninth is in the North Pole., 1h17

In Paris in 1910, mother cat Duchess and her three kittens, Marie, Berlioz, and Toulouse, live with retired opera diva Madame Adelaide Bonfamille, and her English butler, Edgar. While preparing her will with lawyer Georges Hautecourt, Madame declares her fortune to be left to her cats until their deaths, and thereafter to Edgar. Edgar hears this through a speaking tube, and plots to eliminate the cats. Therefore, he sedates the cats by sleeping pills in their food, and enters the countryside to abandon them. There, he is ambushed by two hounds, named Napoleon and Lafayette, and the cats are stranded in the countryside, while Madame Adelaide, Roquefort the mouse, and Frou-Frou the horse discover their absence. In the morning, Duchess meets an alley cat named Thomas O'Malley, who offers to guide her and the kittens to Paris. The group briefly hitchhike in a milk cart before being chased off by the driver. Later, while crossing a railroad trestle, the cats narrowly avoid an oncoming train, but Marie falls into a river and is saved by O'Malley; himself rescued by two English geese, Amelia and Abigail Gabble, who accompany the cats to Paris. Edgar returns to the country to retrieve his possessions from Napoleon and Lafayette, as the only evidence that could incriminate him., 1h9

The Mystery, Inc. gang visit a Halloween carnival on Halloween night; however, when the magician "The Amazing Krudsky" (voiced by Wayne Knight) does not allow Scooby to see his show, he and Shaggy accidentally expose Krudsky as a fraud during one of his acts, resulting in the gang getting kicked out of the carnival. Later, the rebellious Fairy Princess Willow (voiced by Hayden Panettiere) enters Krudsky's tent, where he secretly reveals his wishes to become a real magician. The fairy inadvertently causes Krudsky to notice her on the Goblin Scepter in a spell book, which can be combined with fairy magic to control Halloween. Krudsky then gets an idea to obtain the scepter and rule the world with it. Willow decides to toy with him, but while flying, she accidentally slams her small body against a metal chair knocking her out; Krudsky then crushes her with his flyswatter. When he notices her cry of pain from being crushed, he sees that she is a real fairy, kidnaps her, and absorbs her magical powers, thus becoming a real magician.
