Based on the 1963 book by Robert MacLeod, the title character is a beautiful horse (a breed, the Appaloosa) belonging to Matt Fletcher (Marlon Brando), a Mexican-American buffalo hunter who returns home only to have his beloved horse stolen by a powerful bandit, Chuy Medina (John Saxon) with the help of the bandit's girlfriend, Trini (Anjanette Comer) in the border town of Ojo Prieto. Trini was sold to Chuy at the age of 15, but has been brutalized and effectively discarded.

In Reno, Nevada, Roslyn Tabor (Monroe) is a beautiful 30-year-old woman who has just gotten a quickie 6 week divorce from her inattentive husband Raymond (McCarthy). After leaving the Washoe County Courthouse, Roslyn's best local friend, Isabelle Steers, (Ritter) takes her to a bar at Harrah's Reno for drinks to let the reality of her divorce sink in. While there, they meet an aging cowboy named Gaylord 'Gay' Langland (Gable) and his tow truck driver friend Guido (Wallach). They invite Roslyn and Isabelle to Guido's place in the Nevada country to help her forget about the divorce, after Gay tells Roslyn that he is too divorced. They arrive at the un-finished house Guido had built for his wife, who had died several years earlier during childbirth. They drink and dance. Roslyn has too much to drink, so later Gay drives her home to Reno.

Roy Rogers, a horse dealer and a peddler of leather goods, is hoping to mate his mare named "Lady" with Golden Sovereign, a stallion owned by rancher Gabby Kendrick (George "Gabby" Hayes). Kendrick refuses, preferring to mate the stallion with his own stock. Brett Scoville (Jack Holt), a wealthy rancher and nightclub owner, wants to mate the stallion with his mare, as well, and to that end, steals the stallion. Golden Sovereign breaks free, finds Lady, and has a romantic interlude with her in the hills.

Ken McLaughlin's (Roddy McDowall) mare Flicka gives birth to an all-white colt that, unknown to Ken's dad, Rob (Preston Foster), was actually sired by a neighboring rancher's thoroughbred racehorse, Appalachia, rather than Rob's own stallion, Banner. Ken's mother, Nell (Rita Johnson), names the colt Thunderhead after the billowing white clouds she sees overhead. Ken trains Thunderhead as a race horse, but the colt suffers an injury during his first race, ending his racing career.

In 1949, young cowboy John Grady Cole's maternal grandfather dies. John had grown up on his grandfather's ranch, but it was put up for sale when the old man died. His mother has no ties to it anymore, and would rather have the money. With no home, John asks his best friend Lacey Rawlins to leave his family ranch in San Angelo, Texas and join him to travel on horseback to cross the border 150 miles south, to seek work in Mexico. Joel Curtis (Ted Donaldson) is a young orphan who is living with his grandmother, Aggie Curtis (Jane Darwell), on her ranch. Joel finds an orphaned colt in the nearby woods, and names the horse Red. Joel learns that Grandma Curtis has extensive debts, and will be forced to sell her ranch to pay them off. Joel is friends with Andy McBride (Robert Paige), a ranch hand at the nearby Moresby Farms.
