In 1837, the Pirate Captain (Hugh Grant), inexpert in the ways of pirates, leads a close-knit, rag-tag group of amateur pirates who are trying to make a name for themselves on the high seas. To prove himself and his crew, the Pirate Captain enters the Pirate of the Year competition, with the winner being whoever can plunder the most. After several failed attempts to plunder mundane ships, the Pirate Captain talks with his best friend and first mate, the Pirate with a Scarf (Martin Freeman), about giving up and selling baby clothes as a living, but is convinced to try boarding the next ship they find, which happens to be the Beagle. They find no treasure but succeed in capturing Charles Darwin (David Tennant). Darwin recognizes the crew's pet Polly as the last living dodo, and implores the Pirate Captain to enter it into the Scientist of the Year competition at the Royal Society in London for a valuable prize. The Pirate Captain directs his ship to London. The Pirates disguise themselves as Girl Scouts, so that they don't get caught and executed, as Queen Victoria has a strong hatred of Pirates.

The film begins at Sannomiya Station on 21 September 1945, shortly after the end of World War II. A boy, Seita (清太), is shown dying of starvation. Later that night, having removed Seita's body, a janitor digs through his possessions and finds a candy tin which he throws away into a nearby field. The spirit of Seita's younger sister, Setsuko (節子), springs from the tin and is joined by Seita's spirit as well as a cloud of fireflies. Seita's spirit then begins to narrate their story accompanied by an extended flashback of the final months of World War II.

Two ocellaris clownfish, Marlin and his wife Coral, admire their new home in the Great Barrier Reef and their clutch of eggs when a barracuda attacks, knocking Marlin unconscious. The film opens with a live-action prologue in which McCay busies himself studying a picture of the Lusitania as a model for his film-in-progress. In October 1957, after the Russian satellite Sputnik is put into orbit, an enormous robot from outer space crashes into the ocean near Rockwell, Maine. The robot makes it inland and wanders into the forest. Nine-year-old Hogarth Hughes soon discovers the robot one night. The robot begins eating the powerlines of an electrical substation, then gets electrocuted. Hogarth shuts down the power, saving the robot, and returns home. Several days later, Hogarth makes it his mission to find the robot and take a picture. After hours of waiting, the robot surprises Hogarth, who soon befriends him. Suffering amnesia, the Iron Giant accompanies Hogarth wherever he goes. When they come across a railroad, the Giant starts eating the rails. Hearing an oncoming train, Hogarth tells the Giant to repair the tracks. As he does, the train collides, breaking him to pieces. The Giant's parts start to reassemble, and Hogarth hides the damaged robot in his house's barn, where the parts can repair themselves.

The film is set in four dates in the history of Brazil: 1500, when the country was discovered by the Portuguese explorers, 1800, in events during slavery; 1970, during the high point of the authoritarian military dictatorship, and 2096, when there will be a war over water. The film narrates the love between Janaina and a native warrior who, when dying, takes the form of a bird. Brunhilde is a fish-girl who lives with her father Fujimoto, a once-human wizard/scientist who now lives underwater, along with her numerous smaller sisters. One day, while she and her siblings are on an outing with their father in his four-flippered submarine, Brunhilde sneaks off and floats away on the back of a jellyfish. After an encounter with a fishing trawler (the net of which is scraping the trash-strewn bottom of the harbor), she ends up stuck in a glass jar. She drifts to the shore of a small fishing town and is found and rescued by a small boy named Sōsuke. Shattering the jar open with a nearby rock, Sōsuke cuts his finger in the process. Brunhilde licks his wound when he picks her up and the wound heals almost instantly, much to his surprise. After taking a great liking to her, and thinking her merely a goldfish, Sōsuke renames her Ponyo and promises to protect her forever. Meanwhile, a distraught Fujimoto searches frantically for his taken daughter. Because of his own bad memories of the human world, he believes that Sōsuke has kidnapped her and is in great danger, he calls his wave spirits to recover her. After the wave spirits retrieve Ponyo from Sōsuke, he is heartbroken. He goes home with his mother, Lisa, who tries to cheer him up, to no avail.

A bamboo cutter named Sanuki no Miyatsuko discovers a miniature girl inside a glowing bamboo shoot. Believing her to be a divine presence, Miyatsuko and his wife decide to raise her as their own, calling her "Princess". The girl grows rapidly and conspicuously, marveling her parents and earning her the nickname "Takenoko" (Little Bamboo) from the other children in the village. Sutemaru, the oldest among Kaguya's friends, develops a particularly close relationship with her.
