One summer on the Island of Sodor, Spencer (voiced by UK: Matt Wilkinson/US: Glenn Wrage) arrives to help the Duke (voiced by UK: Matt Wilkinson/US: William Hope) and Duchess (voiced by UK: Teresa Gallagher/US: Jules de Jongh) with the construction of their new summer house. After being an absolute nuisance to all of the other engines by teasing and bossing them around, Thomas (voiced by UK: Ben Small/US: Martin Sherman) accepts Spencer's challenge to a contest of strength, taking heavy cargo around the island. Thomas's brakes fail after climbing a tall hill, and he runs out of control through an overgrown, abandoned line. There, Thomas finds an old abandoned Japanese engine named Hiro (voiced by Togo Igawa). Hiro doesn't want the Fat Controller (voiced by UK: Keith Wickham/US: Kerry Shale) to find out, fearing he will be scrapped, so Thomas promises to keep him his secret and work to make Hiro "Master of the Railway" once again. Later, he's taken to the Sodor Steamworks for repairs, where he finds old parts for Hiro. He takes them with permission from Victor (voiced by UK: Matt Wilkinson/US: David Bedella), the Steamworks engine, only to discover that Hiro's hiding place is dangerously close to the Duke and Duchess's new summer house.
In the tranquil town of Timberline, 900-pound (407 kg) grizzly bear Boog enjoys a captive, but happy existence and spends his day as the star attraction of the town's nature show with nights living the life of luxury in the garage of park ranger Beth, who raised him since he was a cub. One day, the hunting fanatic Shaw drives into town with the one-antlered deer Elliot strapped to the hood of his truck. Boog frees Elliot at the last minute and against his better judgment, before Shaw can go after him. Boog never expects to see his "buddy" again. Elliot follows Boog home and finds him sleeping in the garage and starts to throw rabbits at the window. He tells him to be "free" from his garage captivity and introduces Boog to a world of sweet temptations outside of the garage that he has unknown. When Boog becomes intoxicated with sugar sweets, events quickly spiral out of control as the two ransack the town's grocery store. Elliot escapes before Boog is caught by a friend of Beth, police officer Gordy. At the nature show, Elliot who is being chased by Shaw, sees Boog who attacks him, causing the whole audience in the show to panic before Boog threatens to hurt Elliot. Shaw attempts to shoot Boog, but Beth sedates them with a tranquilizer gun before he could, thanks to Gordy. Shaw flees before he can arrest him for shooting a gun in the town. The two trouble-makers are released into the Timberline National Forest, only three days before open season starts, but they are set over the falls, where they will be safe.

Beowulf (Ray Winstone) is a legendary Geatish warrior who travels to Denmark with his band of soldiers, including his best friend, Wiglaf (Brendan Gleeson). They travel in response to the call of King Hrothgar (Anthony Hopkins), who needs a hero to slay a monster called Grendel (Crispin Glover), a hideously disfigured troll-like creature with superhuman strength. Grendel attacks Hrothgar's mead hall, Heorot, whenever the Danes hold a celebration there, and Hrothgar was forced to close the hall. Upon arriving, Beowulf immediately becomes attracted to Hrothgar's wife, Queen Wealtheow (Robin Wright Penn), who does not love her husband and reciprocates Beowulf's interest.

All are eager to protect their vegetables from damage and thievery by rabbits until the contest, and Wallace and Gromit are cashing in by running a vegetable security and humane pest control business, "Anti-Pesto".
In Paris in 1910, mother cat Duchess and her three kittens, Marie, Berlioz, and Toulouse, live with retired opera diva Madame Adelaide Bonfamille, and her English butler, Edgar. While preparing her will with lawyer Georges Hautecourt, Madame declares her fortune to be left to her cats until their deaths, and thereafter to Edgar. Edgar hears this through a speaking tube, and plots to eliminate the cats. Therefore, he sedates the cats by sleeping pills in their food, and enters the countryside to abandon them. There, he is ambushed by two hounds, named Napoleon and Lafayette, and the cats are stranded in the countryside, while Madame Adelaide, Roquefort the mouse, and Frou-Frou the horse discover their absence. In the morning, Duchess meets an alley cat named Thomas O'Malley, who offers to guide her and the kittens to Paris. The group briefly hitchhike in a milk cart before being chased off by the driver. Later, while crossing a railroad trestle, the cats narrowly avoid an oncoming train, but Marie falls into a river and is saved by O'Malley; himself rescued by two English geese, Amelia and Abigail Gabble, who accompany the cats to Paris. Edgar returns to the country to retrieve his possessions from Napoleon and Lafayette, as the only evidence that could incriminate him.

A large tidal wave, triggered by a distant explosion, threatens to drown the island of Atlantis. In the midst of an evacuation from the capital city, the Queen of Atlantis is caught by a strange, hypnotic blue light and lifted up into the "Heart of Atlantis", a powerful crystal protecting the city. The crystal consumes her and creates a dome barrier that protects the city's innermost district. She leaves behind her young daughter, Princess Kida (Cree Summer), and her husband, King Kashekim Nedakh (Leonard Nimoy), as the island sinks beneath the ocean.

A little later, Coraline and her family move from Pontiac, Michigan to the Pink Palace Apartments in Bandon, Oregon, which is also occupied by retired actresses Ms. Spink and Forcible, and eccentric Russian acrobat Mr. Bobinsky, who claims to be training a mouse circus. Coraline's parents work for a garden catalog and are often too busy to pay attention to her.

E.B.'s father sends his three ninja royal guards, the Pink Berets, to find his son. Meanwhile, Easter Chicks Carlos and Phil plot a coup d'état against him to take over the Easter organization.
