Roddy St. James (Hugh Jackman) is a decidedly upper crust pet rat who makes his home in a posh Kensington flat. While his owners are away on holiday Roddy plays around the house. A common sewer rat named Sid (Shane Richie) comes spewing out of the sink and decides to stay, especially as England are playing against Germany in the World Cup final. Roddy schemes to get rid of Sid by luring him into the "jacuzzi", which is actually the toilet. Sid isn't fooled at all and instead pushes Roddy in and flushes him away into the sewer. There, Roddy discovers a city resembling London made out of various bits of junk, and meets Rita Malone (Kate Winslet), an enterprising scavenger rat who works the drains in her faithful boat, the Jammy Dodger. Rita does not like Roddy initially, but ends up taking him along, while her arch enemy The Toad (Ian McKellen) sends his rat henchmen, Spike (Andy Serkis) and Whitey (Bill Nighy), after her because she had stolen back her father's prized ruby a long time ago. The Toad despises all rodents to the point of hateful obsession. He plans to have them frozen with liquid nitrogen inside an icemaker. The pair escape, and Rita takes a unique electrical cable that, unknown to everyone but the Toad, is required to control the floodgates.

The setting for the story is an ant colony in Central Park in New York City. His friends include fellow worker Azteca (Jennifer Lopez) and a soldier ant, Weaver (Sylvester Stallone). Lewis is an aspiring young inventor at an orphanage whose inventions have been scaring off potential parents. He decides that his mother, who abandoned him at the orphanage as an infant, is the only one who ever truly loved him and works on a machine to scan his memory to locate her. Taking his memory scanner to his school's science fair, Lewis meets Wilbur Robinson, a mysterious boy claiming to be a time cop from the future. Wilbur needs to recover a time machine that a man wearing a bowler hat has stolen. Lewis tries to demonstrate the scanner, but it falls apart, throwing the science fair into chaos. Upset, Lewis leaves while the Bowler Hat Guy, with the help of a robotic bowler hat named Doris, repairs and steals the scanner.

The film opens with narration from Kuzco, a teenage Inca emperor who has been transformed into a llama. He tells the story of how his life as a ruler used to be and how it was ruined "for no reason". However, in his flashback he is shown to have been rude and narcisissitic, albeit charismatic. He even goes so far as insulting the appearances of potential brides and throwing an old man out the window for "throwing off his groove." After Kuzko fires his conniving advisor, Yzma, for abusing her power, she comes up with a scheme to usurp the throne with the help of Kronk, her dim-witted but jovial henchman. Meanwhile, Kuzco meets with Pacha, a kind peasant and village leader, and tells him that he wants to demolish his hilltop family home to build himself a lavish summer home called "Kuzcotopia". Pacha protests, but is dismissed.

After singing the film's signature song "When You Wish Upon a Star", Jiminy Cricket explains that he is going to tell a story of a wish coming true. His story begins in the Tuscany workshop of a woodworker named Geppetto. Jiminy watches as Geppetto finishes work on a wooden marionette whom he names Pinocchio (a name his cat Figaro and fish Cleo both dislike). Before falling asleep, Geppetto makes a wish on a star that Pinocchio would be a real boy. During the night, a Blue Fairy visits the workshop and brings Pinocchio to life, although he still remains a puppet. She informs him that if he proves himself brave, truthful, and unselfish he will become a real boy and assigns Jiminy to be his conscience.

The film begins with an animated short called Pikachu's Vacation (ピカチュウのなつやすみ, Pikachū no Natsuyasumi, Pikachu's Summer Vacation) . In the story, the Pokémon of Ash Ketchum, Misty, and Brock are sent to spend a day at a theme park built for Pokémon. Pikachu, Togepi, Bulbasaur, and Squirtle cross paths with a group of bullies consisting of a Raichu, Cubone, Marill, and a Snubbull. The two groups compete against each other in sports, but it leads to Ash’s Charizard getting its head stuck in a pipe. Pikachu, his friends, and the bullies work together and successfully free Charizard, spending the rest of the day playing before parting ways when their trainers return.

These complex operations are micromanaged by Malcolm's oldest son Steve and his obsequious elfin assistant Peter (among thousands of more elves) at mission control underneath the North Pole, while Steve's clumsy and panophobic younger brother Arthur answers the letters to Santa. During a delivery operation, when a child wakes up and almost sees Malcolm, a Christmas elf back in the S-1 inadvertently presses a button, causing a present to fall off a conveyor and go unnoticed.
