Since winning the Wings Around the Globe race in the first film, Dusty Crophopper has a successful career as a racer. Unfortunately, his engine's gearbox becomes damaged due to being regularly forced over its limits. With that particular model of gearbox now out of production and none available anywhere, Dusty's mechanic Dottie fits a warning light to his control panel to ensure he doesn't damage his gearbox any further. No longer able to race and faced with the possibility of returning to his old job as a crop-duster, Dusty goes on a defiant flight and tests his limits. In doing so, Dusty exceeds his limits and makes a forced landing at Propwash Junction airport, causing a fire.

Erik, son of the penguins Mumble and Gloria, is unable to dance like Emperor-Land. Erik and his two best friends, Bodicea and Atticus, follow Ramon to Adélie-Land and find that Adélie-Land has been ruled by a God-like "penguin" named Sven. Sven is actually a puffin in Adélie-Land who survived the loss of his native fishing grounds due to his "miraculous" ability to fly. Erik instantly becomes enamored with Sven, who takes a liking to him. Sven and Lovelace tell the others that they were saved by humans. The two eventually flee (under Sven's mistaken assumption that the humans were going to eat them) and end up on Antarctica, where Sven performs his first miracle by revealing moss to the local penguins. Sven uses his power of "Sven Think" to help Ramon find a mate. Ramon instantly falls in love with Carmen, another Adélie penguin who is uninterested. Mumble follows the chicks' footprints to Adélie-Land and orders them to return to Emperor-Land, but they refuse. Sven sends Erik back to Emperor-Land with Mumble.

A documentary crew follows the events of Cody Maverick, a 17-year-old rockhopper penguin who lives in Shiverpool, Antartica with his mother Edna and his older brother Glen. Maggie is the only cow left on the Dixon Ranch after Alameda Slim (a cattle rustler capable of stealing 500 in a single night) stole all the rest of Mr. Dixon's cattle. Dixon sells Maggie to Pearl, a kind and elderly woman who runs a small farm called Patch of Heaven. The local Sheriff arrives to tell Pearl that her bank is cracking down on debtors. Pearl has three days to pay the bank $750, or her farm will be sold to the highest bidder. Hearing this, Maggie convinces the other cows on the farm (Grace, a happy-go-lucky character, and Mrs. Caloway, who has had leadership gone to her head) to go to town to attempt winning prize money at a fair. While the cows are in town, a bounty hunter named Rico (who Buck, the Sheriff's horse, idolizes) drops a criminal off and collects the reward. Stating he needs a replacement horse to go after Alameda Slim while his own horse rests, he takes Buck. When Maggie find out that the reward for capturing Slim is of exactly $750, she convinces the other cows to try to capture him to save Patch of Heaven.

Twelve-year-old DJ Walters spies on his elderly neighbor, Horace Nebbercracker, who confiscates any item landing in his yard. DJ's best friend Charles "Chowder" visits him, but accidentally loses his basketball on Nebbercracker's lawn. That night, DJ receives mysterious phone calls from Nebbercracker's house with no one on the other end. DJ eavesdrops on Zee's boyfriend Bones, who tells Zee about losing his kite on Nebbercracker's lawn when he was young and that Nebbercracker supposedly ate his wife Constance. Later, Bones is driven out by Zee after he gets too fresh. When he leaves, he sees his kite in the doorway of Mr. Nebbercracker's house, but he and the kite are consumed, while retrieving it.

Soren, a young Barn owl, lives in the Tyto Forest with his family: his father, Noctus; his mother, Marella; his older brother, Kludd; his younger sister, Eglantine; and Mrs. P, the family's nest maid, a kindly blind snake. In 1916, Tsar Nicholas II hosts a ball at the Catherine Palace to celebrate the Romanov tricentennial. His mother, the Dowager Empress Marie Feodorovna, is visiting from Paris and gives a music box and a necklace inscribed with the words “Together in Paris” as parting gifts to her youngest granddaughter, eight-year-old Grand Duchess Anastasia. The ball is suddenly interrupted by the sorcerer Grigori Rasputin, the former royal advisor of the Romanovs until he was banished by Nicholas II for treason. In retaliation, Rasputin sells his soul in exchange for an unholy reliquary, which he uses to place a curse on the Romanov family, sparking the Russian Revolution. Only Marie and Anastasia are able to escape the ensuing siege of the palace, thanks to a young servant boy named Dimitri who shows them a secret passageway in Anastasia's room. Rasputin confronts the two royals outside, only to fall through the ice and freeze to death. The pair manage to reach a moving train, but only Marie climbs aboard while Anastasia falls, hitting her head on the platform.

In the year 2058, Earth will soon be uninhabitable due to irreversible effects of pollution. Professor John Robinson, lead scientist of the Jupiter Mission, prepares to take his wife Maureen, daughters Judy and Penny and son Will on a 10-year mission in suspended animation to the nearby planet Alpha Prime, where they will build a companion "hypergate" to the one orbiting Earth. The project is accelerated after Global Sedition terrorists attack Earth's hypergate, but are stopped by fighter pilots, one of whom is Major Don West. When the pilot for the Jupiter Mission is murdered, West is assigned as his replacement.
