About 10,000 years ago, peaceful aliens from the planet Antarea set up an outpost on the planet Earth, on an island later known to mankind as Atlantis. When Atlantis sank, twenty aliens were left behind, kept alive in large rock-like cocoons at the bottom of the Atlantic Ocean. Now a group of Antareans have returned to Earth to collect them. Disguising themselves as humans, they rent a house with a swimming pool, and charge the water with "life force" to give the cocooned Antareans energy to survive the trip home. They charter a boat from a local captain named Jack (Steve Guttenberg) who helps them retrieve the cocoons. Jack likes Kitty (Tahnee Welch), a beautiful woman from the team who chartered his boat. When he spies on her while she undresses in her cabin, Jack is shocked when he discovers she is an alien. After the aliens reveal themselves to him and explain what's going on, he decides to help them.

The film opens with Scorch Supernova (Brendan Fraser) on a mission to rescue captured babies from the Gnarlachs. He rescues them just in time before the Gnarlachs wake up. Scorch then returns to Planet Baab where he is known as a famous hero and a love interest for anchorwoman Gabby Babblebrook (Sofía Vergara) while at BASA his brother Gary (Rob Corddry) works. Gary's son Kip (Jonathan Morgan Heit) is a big fan of his uncle Scorch. Soon, Gary and Scorch receive a message from Lena Thackleman (Jessica Alba), the head of BASA, that Scorch will be sent to the "Dark Planet" (Earth) due to an SOS call. Scorch decides to go on the mission to the Dark Planet, but Gary strongly insists that he doesn't go because he is not serious. Also, no alien has ever returned from the dark planet. After further arguing, Gary finally says that he won't be helping Scorch and quits BASA before Scorch himself fires him. Gary then goes home to his wife Kira (Sarah Jessica Parker) and Kip only to find out that Scorch has already gone on the mission to the Dark Planet, while Kip is watching it on live TV in excitement.

Pompous paleontologist Rick Marshall has a low-level job at the La Brea Tar Pits, three years after a disastrous interview with Matt Lauer of Today became a viral video and ruined his career. Doctoral candidate student Holly Cantrell tells him that his controversial theories combining time warps and paleontology inspired her. She shows him a fossil with an imprint of a cigarette lighter that he recognizes as his own along with a crystal made into a necklace that gives off strong tachyon energy. She convinces him to finish his tachyon amplifier and come help her on a seemingly routine expedition to the cave where Holly found the fossil, which is in the middle of nowhere. With cave gift shop owner Will Stanton they raft into the cave, where Marshall has detected high levels of tachyons. He activates the tachyon amplifier, triggering an earthquake that opens a time warp into which the raft falls. The group finds themselves in a desert, filled with various items from many eras, and without the amplifier. They rescue a primate-like creature, Cha-Ka of the Pakuni tribe, who becomes their friend and guide.

The film opens with a slight introduction from the main hero of the film, Underdog who introduces the audience to himself, his arch-nemesis Simon Barsinister, and Barsinister's henchman Cad. The film then enters into Capital City Town Hall, where a beagle on the police bomb squad sets off a false alarm after smelling a large ham (in some boxes near where the mayor was giving a speech). After being shunned by his fellow police canines, the beagle leaves in shame and is abducted off the street by Cad, who takes him to Simon's lab. Simon is bitter against the mayor, who has turned down his proposal for a type of genetic experimenting for the city, and plans to prove him wrong by testing his new serum on the beagle. However, Underdog escapes and runs amok in the lab, causing a fire and accidentally becoming exposed to a variety of DNA concoctions and chemicals that Simon developed, which modifies his DNA and gives him the strength to break through the metal door to the lab. After witnessing his work's "success" Simon is stunned when a burning monitor falls onto him, and Cad rushes to his aid.
