The story is told out of order, in flashbacks and mostly short scenes. Kevin Khatchadourian (Ezra Miller) is in prison after committing a massacre at his high school. Oskar, a meek 12-year-old boy, resides with his mother Yvonne in the western Stockholm suburb of Blackeberg in 1981 and occasionally visits his father Erik in the countryside. It is not clear why Erik is living apart from Yvonne, but on one such visit, when Oskar and Erik are enjoying a cosy night playing games, a drunken neighbour arrives and Erik starts to drink heavily with him, breaking up the cosy father/son evening. Kaburagi Kazeo is a new transfer student at Suzuran All-Boys High School. While walking to school, he witnesses a group of students get clipped by a passing town car. He arrives just in time for the “opening ceremony”, a showdown between Goura Toru, the school's number one fighter, and another student. The fracas is interrupted by the arrival of Kagami Ryohei, another transfer student, whose arrogance immediately draws the ire of the crowd. Recognizing his vehicle as the town car from earlier, Kazeo confronts Ryohei, who ignores him and walks away. In the small town of Endora, Iowa, Gilbert Grape (Johnny Depp) is busy caring for Arnie (Leonardo DiCaprio), his brother with a developmental disability, as they wait for the many tourists' trailers to pass through town during their "yearly ritual" of camping at a nearby recreational area. The relationship between the brothers is of both care and protection, as Gilbert continually enforces the "nobody touches Arnie" policy. A new FoodLand supermarket has opened, threatening the small Lamson's Grocery where Gilbert works. In addition, Gilbert is having an affair with a married woman, Betty Carver (Mary Steenburgen).

Ben Crandall (Ethan Hawke) experiences vivid dreams about flying through clouds and over a vast, city-like circuit board...usually after falling asleep watching old sci-fi movies (War of the Worlds is a favorite). Every night, upon waking from the dream, he draws the circuit board. Ben shows the sketches to his friend Wolfgang Muller (River Phoenix), a child prodigy. At school, Ben develops a crush on Lori Swenson (Amanda Peterson) - but he isn't sure whether it's mutual. Both boys meet punkish-but-likeable Darren Woods (Jason Presson), with whom they share their circuit board-concepts. Wolfgang builds an actual microchip based on Ben's drawings. The chip enables the generation of an electromagnetic bubble which surrounds a pre-determined area. As the boys discover, said bubble is capable of moving at near-limitless distances and speeds without the usual ill-effects from inertia. They construct a rudimentary spacecraft out of an abandoned tilt-a-whirl seat; they name their ship the Thunder Road, after Bruce Springsteen's song of the same title. Their experiments with the Thunder Road draw attention from the US Government, which sends agents to scout the area for unidentified flying objects.

It is May 28, 1976, the last day of school at Lee High School in the suburbs of Austin, Texas. The next year's group of seniors are preparing for the annual hazing of incoming freshmen. Randall "Pink" Floyd, the school's star football player, is asked to sign a pledge promising not to take drugs during the summer or do anything that would "jeopardize the goal of a championship season". When classes end, the incoming freshman boys are hunted down by the seniors and paddled. The incoming freshman girls are also hazed; they are rounded up in the school parking lot by senior girls, covered in mustard, ketchup, flour and raw eggs, and forced to propose to senior boys.

Unable to cope with the trauma she was forced to endure, Eun-ah takes her own life. As all of the boys involved in the rape are still minors, the law is helpless to prosecute them to the fullest extent possible, and they walk away with little more than a slap on the wrist. Filled with frustration and anger, You-lim sets out to make the boys' lives a living hell. As You-lim's animosity and exasperation is transformed into ever more brutal acts of revenge, she is brought closer and closer to the edge of insanity.
