Trois mois après la défaite de Syndrome dans le film précédent, la famille Parr - Bob, Hélène, Violette, Flèche et Jack-Jack - continuent d'opérer sous leur identité de super-héros, les Indestructibles. Le film commence à partir des derniers moments du film précédent, lorsque les Indestructibles ont essayé d'empêcher le Démolisseur de dépouiller la banque de Metroville. Ce dernier s'enfuit, et les autorités s'inquiètent de l'ampleur des dommages causés par l'incident. En conséquence, Rick Dicker informe la famille Parr que le programme « Super Relocation » de son département est en train d'être fermé, forçant les supers à travers le monde à prendre leur entière responsabilité en permanence et à oublier leurs identités secrètes. Avant de les quitter, il les place dans un hôtel pendant deux semaines. Bob et Hélène, ainsi que Lucius Best - le super héros Frozone - sont contactés par Winston Deavor, un fan de super-héros, philanthrope et magnat dans le domaine des télécommunications et propriétaire de DEVTECH, qui leur propose un coup de publicité pour regagner l'appui du grand public à l'égard des super-héros.

In Canada's Jasper National Park, Kate begins Alpha school with her father and grows up as a fully trained Alpha, but on her first hunt she crosses paths with two wolves from the Eastern pack who are lacking food in their own territory and nearly start a war. Wayne, a Christmas elf, is part of an elite organization known as "Prep & Landing", whose job is to ready millions of homes around the world for Santa Claus's visit. After working with "Prep & Landing" for 227 years, Wayne looks forward to getting promoted. Instead, his former partner and trainee, Peterson, gets the promotion, and Wayne is introduced to Lanny, a rookie whom Wayne has to also train. Wayne is still bitter about the promotion, and decides to slack off during a mission. He permits Lanny to do all of the work, which is disastrous. Meanwhile, Santa is informed mid-flight of a massive snow storm and that Wayne and Lanny haven't fully prepared the house yet. He is told to cancel the landing, which has never happened before; they promise to make it up for Timmy, a boy living at the house. Wayne and Lanny discover that the re-routing was a final decision, but after hearing Timmy thank them in his sleep, Wayne decides to fix it. He calls up Santa, telling him that he must land at Timmy's house. Wayne and Lanny then work together to land Santa safely on Timmy's roof. On Christmas morning, Santa shows Wayne that Timmy had a merry Christmas. Santa offers a promotion to Wayne as the director of the nice list, but he turns it down so he can work with Lanny.

"Supers" – humans with superpowers – are forced into civilian relocation programs after facing several lawsuits from peripheral damage caused by their crime fighting activities. Returning home, Bob finds a message from a mysterious woman named Mirage, who convinces him to become Mr. Incredible again and gives him a mission to destroy a savage robot called the Omnidroid on the remote island of Nomanisan, promising a substantial reward. Arriving on Nomanisan Island, Bob is able to find and defeat the Omnidroid by tricking it into ripping out its own power source.
