In a California forest, a group of alien botanists collect flora samples. When government agents appear on the scene, they flee in their spaceship, leaving one of their own behind in their haste. The scene shifts to a suburban home, where a 10-year-old boy named Elliott is trying to spend time with his 15-year-old brother, Michael, and his friends. As he returns from picking up a pizza, he discovers that something is hiding in their tool shed. The creature promptly flees upon being discovered. Despite his family's disbelief, he leaves Reese's Pieces candy to lure it to his bedroom. Before he goes to sleep, he realizes it is imitating his movements. He feigns illness the next morning to stay home from school and play with it. Later that day, Michael and their five-year-old sister, Gertie, meet it. They decide to keep it hidden from their mother, Mary. When they ask it about its origin, it levitates several balls to represent its solar system and then demonstrates its powers by reviving a dead chrysanthemum.

Since his early adolescence, Zachary "Zack" Mayo (Richard Gere) has been living in the Philippines with his alcoholic and promiscuous father, U.S. Navy chief boatswain's mate Byron Mayo (Robert Loggia), following the suicide of his mother (who is never named in the story). Now, having recently returned to the United States and just graduated from college, Zack notifies his father that he has decided to sign up for the Navy's Aviation Officer Candidate School (AOCS) in order to fulfill his childhood dream of becoming a Navy pilot and flying jets. Duke brothers Randolph (Ralph Bellamy) and Mortimer (Don Ameche) own a successful commodities brokerage in Philadelphia. Holding opposing views on the issue of nature versus nurture, they make a wager of the "usual amount" and agree to conduct an experiment switching the lives of two people at opposite sides of the social hierarchy and observing the results. Rachel Lapp (McGillis), a young Amish widow, and her 8-year-old son Samuel (Haas) are traveling by train to visit Rachel's sister. Samuel is amazed by the sights in the big city, but at 30th Street Station in Philadelphia, he witnesses two men attack and murder a third. Detective John Book (Ford) is assigned to the case and he and his partner, Sergeant Elton Carter (Jennings), question Samuel. Samuel is unable to identify the perpetrator from mug shots or a police lineup, but notices a newspaper clipping with a picture of narcotics officer James McFee (Glover) and recognizes him as one of the killers. John remembers that McFee was previously responsible for a drug raid on expensive chemicals used to make amphetamines, but the evidence had mysteriously disappeared.

Austin Millbarge is a geekish, basement-dwelling codebreaker for The Pentagon who aspires to escape his under-respected job to become a secret agent. Emmett Fitz-Hume, a wisecracking, pencil-pushing son of an envoy, takes the foreign service exam under peer pressure. Millbarge and Fitz-Hume meet during the test, on which Fitz-Hume openly attempts to cheat after an attempt to seduce his immediate supervisor in exchange for the answers backfires. Millbarge, however, was forced to take the test, having had only one day to prepare after his supervisor gives him a notice that was two weeks old.

Nikolai 'Kolya' Rodchenko (Baryshnikov) is a Soviet ballet dancer who had defected from the Soviet Union. The plane carrying him to a next performance in Tokyo has engine trouble and crashes in Siberia. He is hurt and is soon recognized by KGB officer Colonel Chaiko (Jerzy Skolimowski). Chaiko then contacts African-American tap dancer, Raymond Greenwood (Hines), who has defected to the Soviet Union, and gets them both to Leningrad. Chaiko wants Rodchenko to dance at the season's opening night at the Kirov, and Greenwood to babysit Rodchenko. To convince Rodchenko, Chaiko uses Galina Ivanova (Mirren), a former ballerina who never left the Soviet Union and is an old flame of Rodchenko. After an initial period of racial and artistic friction, the two dancers (and defectors in opposite directions) become strong friends. When Raymond finds that his wife Darya Greenwood (Rossellini) is pregnant, he decides he doesn't want his son to grow up in the Soviet Union, and together with Rodchenko they plan an escape, with the help from Galina, who still has feelings for Rodchenko. While the escape plan is going on, Raymond chooses to stay behind to delay Chaiko, gaining time for Nikolai and Darya to get to the American Consulate at Leningrad. Even though Raymond is incarcerated when the whole plan is revealed, he is finally traded by the Soviets for a political prisoner from America, and reunites with his wife and Nikolai.
