Wayne Grey (Seann William Scott), a fireman trainee practicing in a shack in the desert near Glen Canyon, Arizona, sees a meteor strike his car and land in an underground cavern. College professor Ira Kane (David Duchovny) and his colleague, geology professor Harry Block (Orlando Jones), investigate, taking a sample of strange blue liquid that oozes from it. Ira discovers that it harbors extraterrestrial single-celled nitrogen-based organisms multiplying exponentially, condensing millions of years of evolution within a matter of hours. The next day, they take the science class to survey the meteor site and find it already surrounded by evolved oxygen-converting fungi and alien flatworms. Ira and Harry discover that the cells and organisms reproduce rapidly through mitosis after seeing one of the flatworms they collected in a jar split into another.

Having successfully completed his final mission three years prior, which was to retrieve a truck load of plutonium stolen from a US military base in Croatia by freelance international terrorist Stavros, government anti-terrorist agent Jack Paul Quinn is relaxing by his pool in Southern France with Kathryn, his pregnant wife. Quinn is approached by a government representative who tells him that Stavros, Quinn's nemesis, has become active again and tries to convince Quinn to come out of retirement telling Quinn that he ‘can’t retire until he [Stavros] does’. Quinn is reluctant to return to duty but agrees after the same representative is killed by Stavros shortly after the meeting with Quinn.

It is nine years after the events of the first movie, and David Herdeg (the survivor of the Philadelphia Experiment) and Allison (the woman from 1984) have married and have a child. Entomologist Dr. James Atherton (Julian Sands) searches the Amazon rainforest with the hope of discovering new species of insects and arachnids. Descending into an enormous sinkhole, his team sets up collectors on the ground below a large tree, then blow smoke up into the canopy of the tree. A large number of bugs fall into the collector, including a very aggressive new species of spider. The spider is captured and chloroformed for research; and is later revealed to be lacking sex organs, thus making it a drone, or soldier, highly unusual in an arachnid species. A nature photographer, Jerry Manley (Mark L. Taylor), who has been suffering a fever while traveling with the team, unknowingly has a fertile (non-drone) male spider of the same species jump into his backpack, that night sneaking into his sleeping bag and biting him. Manley has a massive seizure from the venom and dies. The remainder of the scientists takes his body back to the United States, blaming Manley's death on the preexisting fever. The spider crawls into the box and is sealed in with the corpse.

On the night of a meteor shower, young David Gardner sees an alien spacecraft land in a sand quarry behind his house. This is the beginning of an alien invasion that sees David's parents (George and Ellen Gardner), his teachers and the townspeople slowly assimilated by the alien life forms, returning with less emotions. The only one who believes David is the school nurse, Linda Magnuson. Together, David and Linda enlist the aid of the U.S. Marines to help save the world. The film ends when David realizes that everything that has happened was a dream. He tells his parents what happened, and wonders if his dream will become a nightmare, especially when the alien spacecraft begins to land, and David witnesses something that terrifies him so much that he begins screaming, but remains unseen to the audience.

The crew of the space shuttle Churchill finds a 150-mile long spaceship hidden in the corona of Halley's Comet. The crew finds hundreds of dead, shrivelled bat-like creatures and three naked humanoid bodies (two male and one female) in suspended animation within glass containers. Paul Kersey (Charles Bronson) has come back to Brooklyn after being banned since the events of the first film to visit his Korean War buddy Charley, who is attacked by a gang in his apartment. The neighbors hear commotion and call the police. Paul arrives as Charley collapses dead in his arms. The police mistakenly arrest Paul for the murder. At the police station, Inspector Richard Shriker (Ed Lauter) recognizes Paul as "Mr. Vigilante". Shriker lays down the law before Paul is taken to a holding cell. In the same cell is Manny Fraker (Gavan O'Herlihy), leader of the gang who attacked and killed Charley. He and Paul fight. When he is released, Manny threatens Paul. Manny arrives on his “gang turf” and slashes fellow gang member Hector (David Crean), possibly for betrayal. The police receive daily reports about the increased rate of crime. Shriker offers a deal to Paul—to kill all the punks he wants, as long as he informs Shriker of any gang activity he hears about so the police can get a bust and make news.

In 1943 United States Navy sailors David Herdeg and Jim Parker are assigned to the destroyer escort USS Eldridge during a project to make it invisible to radar. The ship is in Philadelphia harbor, filled with equipment from a team led by Dr. James Longstreet. During the experiment the equipment begins malfunctioning. Observers simply see the ship disappear. David and Jim try to shut down the generator but receive severe electric shocks when they touch anything. The two men jump overboard to escape.
