In a California forest, a group of alien botanists collect flora samples. When government agents appear on the scene, they flee in their spaceship, leaving one of their own behind in their haste. The scene shifts to a suburban home, where a 10-year-old boy named Elliott is trying to spend time with his 15-year-old brother, Michael, and his friends. As he returns from picking up a pizza, he discovers that something is hiding in their tool shed. The creature promptly flees upon being discovered. Despite his family's disbelief, he leaves Reese's Pieces candy to lure it to his bedroom. Before he goes to sleep, he realizes it is imitating his movements. He feigns illness the next morning to stay home from school and play with it. Later that day, Michael and their five-year-old sister, Gertie, meet it. They decide to keep it hidden from their mother, Mary. When they ask it about its origin, it levitates several balls to represent its solar system and then demonstrates its powers by reviving a dead chrysanthemum.

In 1993, professional basketball player Michael Jordan announces his retirement from the sport to follow his late father’s career as a baseball player. However, it becomes evident that he is not as skilled in baseball as he was in basketball. Jordan is assigned a publicist, the bumbling Stan Podolak, to make his new career less bumpy. Elsewhere, in outer space, an intergalactic amusement park called Moron Mountain faces dwindling popularity, so its owner, Mr. Swackhammer, sends his diminutive minions, the Nerdlucks, to capture the Looney Tunes as new entertainment. The Looney Tunes live in an animated world hidden in the centre of the Earth, but are unable to listen to the Nerdlucks’ threats and challenge them to a game of basketball to try to win back their freedom.

Five years after saving New York City from the demi-god Gozer, the Ghostbusters—Egon Spengler, Ray Stantz, Peter Venkman, and Winston Zeddemore—have gone their separate ways after having been sued by the city for property damage and barred from investigating the supernatural, forcing them out of business. Peter's former girlfriend Dana Barrett has had a son, Oscar, with a violinist that she married then divorced when he received an offer to join the London Symphony Orchestra. In 1979 a priest at the Vatican sees a comet arching over the moon (described as the "Eye of God"), heralding the birth of one chosen to be the mother of Satan's child. In the American Old West of 1874, construction on a new railroad led by Lyle (Burton Gilliam) runs into quicksand. The route has to be changed, which will require it to go through Rock Ridge, a frontier town where everyone has the last name of "Johnson" (including a "Howard Johnson," a "Dr. Samuel Johnson," a "Van Johnson" and an "Olson N. Johnson"). The conniving State Attorney General Hedley Lamarr (Harvey Korman) – who constantly has to correct people who call him "Hedy", the name of a movie star, instead of "Hedley" – wants to buy the land along the new railroad route cheaply by driving out the townspeople. He sends a gang of thugs, led by his flunky assistant Taggart (Slim Pickens), to scare them away, prompting the townsfolk to demand that Governor William J. Le Petomane (Mel Brooks) appoint a new sheriff. Lamarr persuades the dim-witted Le Petomane to select Bart (Cleavon Little), a black railroad worker who was about to be hanged, as he believes a black lawman will so offend the townspeople that they will either abandon Rock Ridge or lynch the new sheriff, with either result paving the way for him to take over the town.

After the mysterious failure of the Discovery One mission to Jupiter in 2001, which resulted in the deaths of four astronauts and the disappearance of David Bowman, the fiasco was blamed on Dr. Heywood Floyd, who resigned his position as head of the National Council for Astronautics. While an international dispute causes tensions between the United States and the Soviet Union, both nations prepare space missions to determine what happened to the Discovery. Although the Soviet ship, the Leonov, will be ready before the American spacecraft Discovery Two, the Soviets need American astronauts to help board the Discovery and investigate the malfunction of the ship's sentient computer, HAL 9000, which caused the disaster. The US government agrees to a joint mission when it is determined that Discovery will crash into Jupiter's moon Io before Discovery Two is ready. Floyd, along with Discovery designer Walter Curnow and HAL 9000's creator Dr. Chandra, joins the Soviet mission.
