When an abandoned textile mill is reopened, several employees meet mysterious deaths. The link between the killings being that they all occurred between the hours of 11 p.m. and 7 a.m.—the graveyard shift. The sadistic mill foreman (Stephen Macht) has chosen newly hired drifter John Hall (David Andrews) to help a group clean up the mill's rat-infested basement. The workers find a subterranean maze of tunnels leading to the cemetery—and a bear-sized, hairless, bat-like creature that hunts at night. In the end, Hall is able to kill the giant bat when it gets caught in the grinding wheels of a cotton picker and crushed to death.

Bounty hunter Jack Walsh (De Niro) is enlisted by bail bondsman Eddie Moscone (Pantoliano) to bring accountant Jonathan "The Duke" Mardukas (Grodin) back to L.A. The accountant had embezzled $15 million from Chicago mob boss Jimmy Serrano (Farina) before skipping the $450,000 bail Moscone has posted for him. Walsh must bring Mardukas back within five days, or Moscone defaults. Moscone says the job is easy, a "midnight run", but Walsh demands $100,000. Walsh is then approached by FBI Agent Alonzo Mosely (Kotto), who wants Mardukas to be a witness against Serrano and orders Walsh to keep away from Mardukas, but Walsh takes no notice and instead steals Mosely's ID, which he uses to pass himself off as an FBI agent along his journey. Serrano’s henchmen Tony (Richard Foronjy) and Joey (Miranda) offer Walsh $1 million to turn Mardukas over to them, but he turns them down.

Lauper plays Sylvia Pickel (pronounced with an emphasis on the "kel", as she points out), a trance-medium who has contact with a wisecracking spirit guide named Louise. Subsequently, Louise taught her astral projection while Sylvia was placed in special homes for being "different." Kevin Lenahan (Pryor) is a con man who is framed in a jewel robbery. In order to escape custody, he fakes insanity, then poses as surgeon Dr. Slattery at a local hospital when he switches places with the administrator Arthur Chambers (Joe Mantegna). During a flood and a power outage that follows, Kevin takes charge of the hospital and tries to maintain some order in his unorthodox way. In Jack's big-rig truck, he and Wang track the Lords of Death to the back alleys of Chinatown, where they find a funeral procession that quickly erupts into a street fight between the Chang Sing and Wing Kong, two ancient Chinese societies. When "The Three Storms" (Thunder, Rain, and Lightning) appear, slaughtering the Chang Sing, Jack tries to escape but runs over Lo Pan (James Hong), a powerful and legendary sorcerer, as well as the leader of the Wing Kong. Horrified, Jack exits his truck, only to find Lo Pan, who is merely annoyed. Wang hurriedly guides Jack through the alleys, escaping the carnage and mayhem, but Jack's truck is stolen.

Ben Crandall (Ethan Hawke) experiences vivid dreams about flying through clouds and over a vast, city-like circuit board...usually after falling asleep watching old sci-fi movies (War of the Worlds is a favorite). Every night, upon waking from the dream, he draws the circuit board. Ben shows the sketches to his friend Wolfgang Muller (River Phoenix), a child prodigy. At school, Ben develops a crush on Lori Swenson (Amanda Peterson) - but he isn't sure whether it's mutual. Both boys meet punkish-but-likeable Darren Woods (Jason Presson), with whom they share their circuit board-concepts. Wolfgang builds an actual microchip based on Ben's drawings. The chip enables the generation of an electromagnetic bubble which surrounds a pre-determined area. As the boys discover, said bubble is capable of moving at near-limitless distances and speeds without the usual ill-effects from inertia. They construct a rudimentary spacecraft out of an abandoned tilt-a-whirl seat; they name their ship the Thunder Road, after Bruce Springsteen's song of the same title. Their experiments with the Thunder Road draw attention from the US Government, which sends agents to scout the area for unidentified flying objects.

The film begins in 1947 at Muroc Army Air Field, an arid California military base where test pilots often die flying high-speed aircraft such as the rocket-powered Bell X-1. After another pilot, Slick Goodlin, demands $150,000 to attempt to break the sound barrier, war hero Captain Chuck Yeager receives the chance to fly the X-1. While on a horseback ride with his wife Glennis, Yeager collides with a tree branch and breaks his ribs, which inhibits him from leaning over and locking the door to the X-1. Worried that his injury might become known, Yeager confides in friend and fellow pilot Jack Ridley. Ridley cuts off part of a broomstick and tells Yeager to use it as a lever to help seal the hatch to the X-1, and Yeager becomes the first man to fly at supersonic speed, defeating the "demon in the sky".
