The film opens with a slight introduction from the main hero of the film, Underdog who introduces the audience to himself, his arch-nemesis Simon Barsinister, and Barsinister's henchman Cad. The film then enters into Capital City Town Hall, where a beagle on the police bomb squad sets off a false alarm after smelling a large ham (in some boxes near where the mayor was giving a speech). After being shunned by his fellow police canines, the beagle leaves in shame and is abducted off the street by Cad, who takes him to Simon's lab. Simon is bitter against the mayor, who has turned down his proposal for a type of genetic experimenting for the city, and plans to prove him wrong by testing his new serum on the beagle. However, Underdog escapes and runs amok in the lab, causing a fire and accidentally becoming exposed to a variety of DNA concoctions and chemicals that Simon developed, which modifies his DNA and gives him the strength to break through the metal door to the lab. After witnessing his work's "success" Simon is stunned when a burning monitor falls onto him, and Cad rushes to his aid.

A massive meteor shower destroys the orbiting Space Shuttle Atlantis and bombards a swath of land from America's East Coast from South Carolina through Finland. NASA discovers that a rogue asteroid the size of Texas passed through the asteroid belt and pushed forward a large amount of space debris. The asteroid will collide with Earth in 18 days, causing an extinction event that will even wipe out bacteria. NASA scientists, led by Dan Truman, plan to trigger a nuclear detonation 800 feet (240 m) inside the asteroid to split it in two, driving the pieces apart so both will fly past the Earth. NASA contacts Harry Stamper, considered the best deep-sea oil driller in the world, for assistance. Harry travels to NASA with his daughter Grace, to keep her away from her new boyfriend and one of Harry's drillers, A. J. Frost. Harry explains he will need his team, including A. Seth Brundle (Jeff Goldblum), a brilliant but eccentric scientist, meets Veronica Quaife (Geena Davis), a journalist for Particle magazine, at a meet-the-press event held by Bartok Science Industries, the company that provides funding for Brundle's work. Seth takes Veronica back to the warehouse that serves him as both home and laboratory, and shows her a project that will change the world: a set of "Telepods" that allows instantaneous teleportation of an object from one pod to another. Brundle convinces Veronica to keep the project's existence quiet in exchange for exclusive rights to the story, and she begins to document his work. Although the Telepods can transport inanimate objects, they do not work properly on living things, as is demonstrated when a live baboon is turned inside-out during an experiment.
