Young filmmaker and scientist Victor Frankenstein lives with his parents, Edward and Susan Frankenstein, and his beloved dog, Sparky, in the quiet town of New Holland. In Scotland, Merida, a young princess of the clan Dunbroch, is given a bow and arrows by her father, King Fergus, for her birthday. Her mother, Queen Elinor, is dismayed. The short begins with the witch inviting a guest into her cottage. Her crow assumes the guest wants the bear spell, so she tells the story of a man who became the demon bear Mor'du. The man had been the eldest of four sons of a king in an ancient kingdom, each of whom had his own gift. Of the younger three, the youngest was wise, the third was compassionate, and second was just. The king's eldest was strong, yet he mistook strength for character. When the king died one autumn, rather than giving the eldest all the inheritance, he divided the rule among all of his sons equally, believing their gifts combined would make the kingdom even greater. However, feeling disgraced and filled with greed and arrogance, the eldest son refused to accept this, proving his point in front of his brothers by using one of his axes to break an image of himself off of a stone tablet that depicted himself and his brothers on it, shattering the bonds of their brotherhood. His words turned to war, changing the kingdom's fate forever.

Penny and Bolt have been captured by the evil Dr. Calico, suspended above a pool of lava (Calico is going to lower Penny and Bolt into the lava to kill them), inside a heavily guarded warehouse on an island in the middle of nowhere - a base which is impenetrable to both people and dogs. Penny's father watches the events from his lab through a secret camera imbedded in Bolt's collar and worries that he cannot save her. Discovering that no man or dog can break into Dr. Calico's base, he turns to Rhino, who is watching TV in the background. In order to save Penny and Bolt, Rhino is put through the same procedure as Bolt to give him super-powers.

A dust speck is dislodged from its obscure place and sent adrift through the Jungle of Nool. At the same time, Horton the elephant (Jim Carrey), the jungle's eccentric nature teacher, takes a dip in the pool. The dust speck floats past him in the air, and he hears a tiny yelp coming from it. Believing that an entire society of microscopic creatures are living on that speck, he places it atop a clover. Horton finds out the speck harbors the city of Whoville and its inhabitants, the Whos, led by Mayor Ned McDodd (Steve Carell). He has a wife, Sally (Amy Poehler), 96 daughters (whose names all begin with the letter H), and one teenage son named JoJo (Jesse McCartney). Despite being the oldest and next in line for the mayoral position, JoJo doesn't want to be mayor, and because he's so scared of disappointing his father, never speaks. Once Horton begins carrying the speck with him, the city starts experiencing strange phenomena (earthquakes and changes in the weather), and the Mayor finds his attempts to caution Whoville challenged by the Town Council, led by the opportunistic yet condescending Chairman (Dan Fogler).

The film takes place one year after the events of the first film. Elliot (Joel McHale) has grown giant new antlers and is getting married to Giselle (Jane Krakowski). But during a mishap, Elliot's new antlers are cracked off and now look like they did in the first film, which upsets him. A dog named Bolt (John Travolta) and a girl named Penny (Miley Cyrus) star on a hit television series called Bolt in which the titular character has various superpowers and must constantly thwart the evil plans of the nefarious Doctor Calico (Malcolm McDowell). To gain a more realistic performance, the TV show's producers have deceived Bolt his entire life, arranging the filming in such a way that Bolt believes the television show is real and he really has superpowers, including a powerful sonic scream-like "superbark". Mistakenly believing Penny has been kidnapped by the villain, Bolt escapes from his on-set trailer in Hollywood but falls into a box of foam peanuts and unknown to the film company is accidentally shipped to New York City. In New York, Bolt starts to notice that his "superpowers" aren't working, and rationalizes this is the effect that styrofoam has on his body. He then meets Mittens (Susie Essman), a female alley cat who bullies pigeons out of their food. Bolt forces Mittens to help him get back to Hollywood, and after Bolt knocks Mittens unconscious the two start their journey westward on a truck. In Hollywood, Penny is deeply saddened over Bolt's disappearance but is convinced by the studio to continue filming with a Bolt lookalike.

Taking his memory scanner to his school's science fair, Lewis meets Wilbur Robinson, a mysterious boy claiming to be a time cop from the future. In a world populated by anthropomorphic vehicles, the last race of the Piston Cup championship ends in a three-way tie between retiring veteran Strip "The King" Weathers, infamous runner-up Chick Hicks, and rookie Lightning McQueen. The tiebreaker race is scheduled for one week later at the (fictional) Los Angeles International Speedway in California. Lightning is desperate to win the race, since it would allow him to leave the unglamorous sponsorship of Rust-Eze, a rust treatment for old cars, and allow him to take The King's place as the sponsored car of the lucrative Dinoco team. Eager to start practice in California as soon as possible, he pushes his big rig, Mack, to travel all night long. While McQueen is sleeping, the exhausted Mack drifts off and is startled by a gang of four reckless street racers, causing McQueen to fall out the back of the trailer and into the road. McQueen wakes in the middle of traffic and speeds off the highway to find Mack, only to end up in the run-down desert town of Radiator Springs, and inadvertently ruining the pavement of its main road.

Picking up several months after the events of the first film, Kenai (voiced by Patrick Dempsey) - now a cave bear - is living happily with his foster brother Koda (voiced by Jeremy Suarez). Having just awoken from hibernation, the bears are off to Crowberry Ridge for the first berries of the season. Unfortunately, Kenai's haunted by memories of his childhood friend Nita (voiced by Mandy Moore), to whom he gave a special amulet many years ago. When he was a human child, he became friends with Nita, the daughter of the elder of a neighboring tribe. The pair's past friendship collides with the present as Kenai and Nita must undertake an excursion as bear and woman, respectively. The bears Kenai and Koda are on their way to Crowberry Ridge when they meet up with Nita, Kenai's childhood friend. Nita wants to burn the amulet Kenai gave her at Hokani Falls so she can marry Atka (voiced by Jeff Bennett). However, she has to do it with Kenai to send the bond back up to the spirits. At first, Kenai refuses, but finally agrees. Nita misses Kenai, but does not tell him. Instead, she asks if he misses being human, and if he ever thought of changing back. He replies that he has thought about it. Koda, who heard it all, races up a mountain and is finally found by Nita. However, the two are then caught in an avalanche. Kenai digs them out and tells Koda he'll never leave him. They make it to Hokani Falls, and burn the amulet. Nita can no longer understand animals, so she says goodbye. Koda asks his mother in the spirit-land to turn Kenai back into a man so he can be happy. Koda goes to the village to retrieve Nita, and Kenai is told by Rutt and Tuke (voiced by Rick Moranis and Dave Thomas). Koda cannot go to the village because they will kill him. Kenai makes it there, and gets into a fight with Atka. He falls off a cliff into shallow water, where the spirits come. Koda tells Kenai that he asked the spirits to change him back into a man. Kenai tells Nita that he cannot change because he cannot leave Koda, but Nita tells him that she can. So, she turns into a bear that has same coloring as Kenai, and they get married. The film ends with Kenai and Nita getting married and Rutt and Tuke finding mates, and the spirits changing the cave painting of young Nita and Kenai into two bear cubs, since neither are human any more.
