In 1995, Ray Santilli, along with his friend Gary Shoefield, go to America to find Elvis memorabilia to sell on the market stall Ray runs in London. Harvey, a former US Army cameraman, sells them a silent black and white film of Elvis performing live, but later returns with an intriguing offer. Harvey takes Ray to Miami, Florida to see a film from 1947 showing the autopsy of an alien supposedly killed in a UFO crash in Roswell, New Mexico. Harvey wants $30,000 for the film. Gary and Ray return to England to look for an investor to give them the money.

In September 1939, the United Kingdom enters World War II and children are evacuated from London to the countryside for their safety. Tom Oakley, a lonely and bitter old man living in the countryside village of Little Weirwold, is forced to look after one of the evacuees, William "Willie" Beech. Israeli premier David Ben-Gurion approves a Mossad operation to be led by Isser Harel to kidnap Adolf Eichmann, the Nazi mass murderer. Harel's team travels to Argentina to track down Ricardo Klement, who they believe is Eichmann. They soon discover that the Klement family moved two months before. Primo, a local contact, goes to their former residence and gets a lead to Dieter, one of Eichmann's sons. They arrange for a bellboy to deliver a parcel to Dieter, addressed to another son, Nicholas. They trail Dieter, but he goes to the dentist instead of his house. Michael, the agent in charge, sends the bellboy back to the Klements' old address, and he learns their new one. Harel is told that Israel has been invited to send a delegation to Argentina's 150th celebration of its independence, so a special flight can be sent, on which Eichmann can be smuggled out of the country. The Mossad finally spot Eichmann, and Harel flies to Argentina to take over the operation. The Mossad rent three houses near Buenos Aires. They snatch Eichmann off the street and take him to one of the houses. Dieter Eichmann contacts other local Nazis for help in finding his father. The Israeli agents watching Eichmann are conflicted: they want to kill him, but their orders are to bring him back alive. The Israeli special plane arrives. Meanwhile, Michael interrogates Eichmann about his role in the Holocaust. Michael thinks they are on the verge of being caught by the police and should kill Eichmann while they can, but the others talk him out of it. When it is time to leave, they drug Eichmann and disguise him as an Israeli mechanic injured in an accident. A policeman in the pay of the Nazis tries to stop the takeoff, but they persuade the airport officials to let the flight proceed. The plane returns to Israel, where Eichmann is tried, found guilty of crimes against humanity, and executed.

When his village is plagued by mysterious deaths marked by highly accelerated aging, Dr. Marcus calls in his army friend, Captain Kronos. Kronos and his companion, the hunchback Hieronymus Grost, are professional vampire hunters. Grost explains to the initially sceptical Marcus that the dead women are victims of a vampire who drains not blood but youth, and that there are "as many species of vampire as there are beasts of prey." The discovery of another victim confirms Grost's explanation. Along the way, Kronos and Grost take in a local girl, Carla, who had been sentenced to the stocks for dancing on the Sabbath. She repays them by helping them hunt the vampire; she later becomes Kronos' lover.

The film begins by recapping the events of the previous film, following Dr. Anton Phibes' murderous quest for vengeance against the doctors he blamed for the death of his wife, Victoria. Phibes eluded capture by placing himself in suspended animation in a sarcophagus he shares with the body of his wife, where he would lay in darkness until the moon had entered into proper alignment with the planets, which had not occurred in over two thousand years. Three years later, the conjunction occurs, and Phibes rises from his sarcophagus. Summoning his silent assistant Vulnavia (Valli Kemp, replacing Virginia North), Phibes prepares to take Victoria to Egypt; there, in a hidden tomb, flows the River of Life, promising resurrection for Victoria and eternal life for the two of them. Rising from his basement, Phibes is shocked to discover that his house has been demolished, and a safe containing a scroll of papyrus, showing the way to the River of Life, is now empty.

Dr. Anton Phibes (Vincent Price) was an expert in theology and music who was supposedly killed in a car crash in 1921, shortly after the death of his beloved wife, Victoria, during an operation. However, he survived the crash, horribly scarred by the accident and left unable to speak, forcing him to remake his face with prosthetics and use his knowledge of acoustics to regain his voice. Resurfacing in 1925, Phibes believes that his wife died a victim of incompetent doctors, and begins elaborate plans to kill them.

Paul Pennyfeather is an Oxford divinity student who finds himself expelled after a gang of drunken freshmen remove his pants and he is accused of exposing himself to a girl. Handsome Cockney chauffeur Alfie Elkins (Michael Caine) enjoys the favors of women, while avoiding any commitment. He ends an affair with a married woman, Siddie (Millicent Martin), just as he gets his submissive single girlfriend, Gilda (Julia Foster), pregnant. Although Alfie refuses to marry Gilda and cheats on her constantly, Gilda decides to have the child, a boy named Malcolm, and keep him rather than give him up for adoption. Over time, Alfie becomes attached to his son, but his unwillingness to commit to Gilda causes her to break up with him and instead marry Humphrey (Graham Stark), a kindly bus conductor who loves her and is willing to accept Malcolm as his own son. She also bars Alfie from any further contact with Malcolm, forcing Alfie to watch from a distance as Humphrey steps into his fatherly role. When a health check reveals Alfie has tubercular shadows on his lungs, the diagnosis, combined with his separation from his son, leads him to have a brief mental breakdown.
