Au début du film, l'agent du Secret Service Mike Banning combat violemment des soldats d'élite, dans un centre d'entraînement opéré par la société paramilitaire Salient Global, qui appartient à son ex-collègue des forces spéciales et ami Wade Jennings. Par ailleurs, Banning cache à son entourage qu'il souffre de migraines, d'insomnie et de maux de dos et consulte plusieurs médecins pour les traiter. Plus tard, il accompagne le Président des États-Unis, Alan Trumbull, à une partie de pêche sur une rivière. Sur le bateau de pêche, lorsque ses douleurs l'empêchent de poursuivre son travail, il demande à être remplacé par un collègue. Près de la rive, Banning aperçoit un essaim se diriger vers le site et comprend qu'il s'agit de drones. Les hommes sur place sont tués, sauf Banning et Trumbull.

Thomas the Tank Engine is running his branch line with his coaches Annie and Clarabel while trying to spot Bertie in order to have a race. Annie and Clarabel warn him not to yet Thomas becomes conceited leading him to nearly having collisions with rail-workers and Toby. Bertie, now confident of winning the race suddenly gets stuck behind Oliver the Excavator leading to Thomas taking the lead. As Oliver turns round a corner, Bertie races away, and The Thin Clergyman is seen riding a bike and looking in Thomas' direction. Thomas then arrives at Ffarquhar while Annie and Clarabel warn him not to race as The Fat Controller would be cross. Bertie then arrives fuming claiming that he keeps getting stuck behind excavators ever since construction of the new branch line from Arlesburgh Harbour to Harwick. Annie and Clarabel are worried about what the Fat Controller will do to their branch line if there is a new one being built but Thomas, still conceited, is certain nothing will happen as he is the Fat Controllers number one engine.

A bridge on Thomas' Branch Line is closed for maintenance, so Thomas has to go and work at the Clay Pits. When he first arrives, he can see no one, but after catching sight of one of the twins, he chases them to the other side of the quarry. However, Bill and Ben are in the mood for pranks. They trick Thomas into being coupled to a line of trucks, which are already coupled to a new oil-burning engine named Timothy from the other direction. Thomas pulls the trucks forward, jerking Timothy backwards suddenly. As the twins run off laughing, Timothy warns Thomas to be careful as a storm closes in and the rain makes the clay cliffs unstable.

Tadeo Jones (voiced in English by Kerry Shale) is a bricklayer from Spain who lives in Chicago, working on the construction of the city's subway. Ever since he was five years, he has dreamed of being a professional archaeologist. After being fired from his job as a bricklayer for daydreaming and for his dog urinating on the construction foreman, Tad visits his friend Professor Humbert (voiced by Mac McDonald), asking for the professor's help in investigating an apparently vintage bottle of Coca-Cola Tad found on the construction site. The professor receives a letter from his friend Professor Lavrof summoning him to Peru to re-unite his half of a stone "key" that will unlock the legendary Incan city of Paititi. Arriving at the airport, Professor Humbert suffers an accident after taking the wrong pills and is taken to the hospital. After Paxton the Diesel is in an accident at the Blue Mountain Quarry, Thomas is sent to work in his place with the narrow-gauge engines. While working at the quarry, Thomas sees a mysterious little green engine whom he has never seen. Thomas sets out to find out who that engine is; however when Thomas asks the narrow-gauge engines who the mysterious engine is they say they don't know or it was a run-away truck or a mountain goat. Thomas then meets the engine again and the narrow gauge engines at a tunnel and all the engines try to hide the mysterious engine now revealed to be named Luke. After a few seconds of Luke trying to hide Rheneas lets him through and Luke runs into-the tunnel and hides, Thomas is very confused as to what is going so, he asks Skarloey what is wrong, so Skarloey replies that "Luke is a Friend, Thomas." "I am a friend" Thomas replied, Skarloey then reluctantly proceeds to tell Thomas about Luke: Luke hides there in the Blue Mountain Quarry, because he is scared that he will be sent away from Sodor because he did something very bad.

On Christmas Eve, hundreds of Christmas elves helm the command centre of Santa Claus's mile-wide, ultra–high-tech sleigh-esque craft, the S-1. The current Santa: Malcolm and the Christmas elves deliver presents to every child in the world using advanced equipment and military precision. These complex operations are micromanaged by Malcolm's oldest son Steve and his obsequious elfin assistant Peter (among thousands of more elves) at mission control underneath the North Pole, while Steve's clumsy and panophobic younger brother Arthur answers the letters to Santa. During a delivery operation, when a child wakes up and almost sees Malcolm, a Christmas elf back in the S-1 inadvertently presses a button, causing a present to fall off a conveyor and go unnoticed.

In an attempt to impress his American girlfriend, Mischa, actor Steve Coogan accepts a commission from the Sunday newspaper, The Observer, to undertake a tour of leading restaurants in the north of England for a column in their monthly food magazine. However, when Mischa, who was expected to accompany Coogan on the tour, insists that they take a break from their relationship and returns to America, Coogan is obliged to search for another companion. After finding that other friends are "busy", he decides with feelings of some ambivalence to invite his former colleague, Rob Brydon, with whom he shares an uneasily competitive relationship. In the course of the trip, they eat a series of gourmet meals and visit sites linked to the Romantic poets Coleridge and Wordsworth, Coogan has casual sex with a couple of women working at their hotels, and the two men indulge in various forms of one-upmanship, including exchanging impersonations of famous actors such as Anthony Hopkins, Sean Connery, Woody Allen and most notably Michael Caine. At the end of the trip, Brydon returns to a nondescript suburban home and his evidently loving wife and child, while Coogan comes back to a glamorous but lonely riverside apartment: the closing shots show him staring broodingly out of the window. In the end he calls back his agent to reject a deal for the lead role in a US drama to remain close with his family.
