In 1845, James Howlett, a boy living in Canada, sees his father being killed by groundskeeper Thomas Logan. The trauma activates the boy's mutation: bone claws protrude from his knuckles, and he kills Thomas, who reveals that he is James's real father. James flees along with Thomas's son Victor Creed, who is thus James's half-brother. They spend the next century as soldiers, fighting in the American Civil War, both World Wars, and the Vietnam War. In Vietnam, Victor kills a senior officer. James defends Victor and the two are sentenced to execution by firing squad, which they survive. Major William Stryker approaches them in military custody, and offers them membership in Team X, a group of mutants including Agent Zero, Wade Wilson, John Wraith, Fred Dukes, and Chris Bradley. In 2029, aboard the United States Air Force space station Oberon, Leo Davidson works closely with primates who are trained for space missions. His favorite simian co-worker is a chimpanzee named Pericles. With a deadly electromagnetic storm approaching the station, a small space pod piloted by Pericles is used to probe the storm. Pericles's pod heads into the storm and disappears. Against his commanding officer's orders, Leo takes a second pod and goes in pursuit of Pericles. Entering the storm, Leo loses contact with the Oberon and crashes on a planet called Ashlar in the year 5021. He discovers that the world is ruled by humanoid apes who can speak human language and treat human beings as slaves.

In 1944 German-occupied Poland, 13-year-old Erik Lehnsherr is separated from his parents upon entering a concentration camp. John Brown is a humble, but clumsy security guard working at the Bradford robotics laboratory in Riverton, Ohio, run by Artemus Bradford and his daughter Brenda, whom Brown has a crush on. Brown wishes to become a police officer, with support from his niece Penny. Brenda and Artemus create a lifelike robotic foot as part of the Gadget Program, to create cybernetically augmented police officers. Tycoon Sanford Scolex attacks the lab, steals the foot, and has Artemus murdered before escaping in his limo. Brown goes chasing him down in his car, which leads to its being destroyed by Scolex's explosive cigar leaving brown for dead, but a bowling ball coming from the fiery blast of Brown’s destroyed car smashingly crushes Scolex's hand, forcing him to replace it with a mechanical claw.

In the year 2285, Admiral James T. Kirk oversees a simulator session of Captain Spock's trainees. In the simulation, Lieutenant Saavik commands the starship USS Enterprise on a rescue mission to save the crew of a damaged ship. The Federation Starship Enterprise returns to Earth following a battle with the superhuman Khan Noonien Singh, who tried to destroy the Enterprise by detonating an experimental terraforming device known as Genesis. The casualties of the fight include Admiral James T. Kirk's Vulcan friend, Spock, whose casket was launched into space and eventually landed on the planet created by the Genesis Device. On arriving at Earth Spacedock, Doctor Leonard McCoy begins to act strangely and is detained. Starfleet Admiral Morrow visits the Enterprise and informs the crew the ship is to be decommissioned; the crew is ordered not to speak about Genesis due to political fallout over the device.
