In the future, robots known as Sentinels are exterminating mutants and their human allies. A band of mutants, including Kitty Pryde, Colossus, Iceman, Bishop, Warpath, Blink and Sunspot, evade the Sentinels due to Pryde's ability to send a person's consciousness to the past. Pryde's group convenes with Logan, Storm, Professor Charles Xavier, and Erik Lehnsherr at a monastery in China. Pryde sends Logan's consciousness 50 years back in time to 1973 to prevent Mystique from assassinating Dr. Bolivar Trask, creator of the Sentinels. Following the assassination, Mystique was captured, and her DNA was used by Trask's company to improve the Sentinels, whose ability to adapt to any mutant power makes them almost invincible. Xavier and Lehnsherr advise Logan to find both of their younger selves for help.

In 1845, James Howlett, a boy living in Canada, sees his father being killed by groundskeeper Thomas Logan. The trauma activates the boy's mutation: bone claws protrude from his knuckles, and he kills Thomas, who reveals that he is James's real father. James flees along with Thomas's son Victor Creed, who is thus James's half-brother. They spend the next century as soldiers, fighting in the American Civil War, both World Wars, and the Vietnam War. In Vietnam, Victor kills a senior officer. James defends Victor and the two are sentenced to execution by firing squad, which they survive. Major William Stryker approaches them in military custody, and offers them membership in Team X, a group of mutants including Agent Zero, Wade Wilson, John Wraith, Fred Dukes, and Chris Bradley. L.A.P.D. Sergeants Martin Riggs (Gibson) and Roger Murtaugh (Glover) arrive at an evacuated building believed to have a bomb in it. Against orders, they go inside to investigate the bomb. Riggs decides to deactivate the bomb himself instead of waiting for the Bomb Squad to arrive. Unfortunately, he causes the bomb to detonate and the whole building to collapse. This causes them to be demoted to uniform duties, which upsets Murtaugh because he only has seven days until retirement. While on street patrol, the two thwart a robbery using a duplicate armored car, although they only manage to catch one of the two would-be thieves. During the arrest, it is discovered the criminals were armed with a new type of armor-piercing bullet, informally referred to as "cop killers". For their efforts in stopping the raid, Riggs and Murtaugh are reinstated as Detective Sergeants by their superior, Captain Murphy (Kahan). Murphy introduces internal affairs Sergeant Lorna Cole (Russo) to the two detectives and informs them that the suspect they have in custody from the raid is a known associate of former L.A.P.D. Lieutenant and suspected arms dealer: Jack Travis (Wilson).

On the planet Krypton, using evidence provided by scientist Jor-El, the Ruling Council sentences three attempted insurrectionists, General Zod, Ursa, and Non, to "eternal living death" in the Phantom Zone. In 1944 German-occupied Poland, 13-year-old Erik Lehnsherr is separated from his parents upon entering a concentration camp. Jack Mosley (Bruce Willis) is an alcoholic, burned-out N.Y.P.D. detective. Despite a late shift the night before, his lieutenant orders him to escort a witness, Eddie Bunker (Mos Def), from local custody to the courthouse 16 blocks away to testify on a police corruption case before a grand jury at 10 a.m. Bunker tries to be friendly with Mosley, telling him of his aspirations to move to Seattle to become a cake baker with his sister whom he has never met, but Mosley is uninterested, and stops at a liquor store. They are suddenly ambushed by a gunman, and Mosley drags Bunker to a local bar to take shelter and call for backup. Mosley's former partner, Frank Nugent (David Morse), and several other officers arrive. Nugent and his men have ulterior motives, telling Mosley that Bunker is not worth defending as his testimony will likely out several officers, including Nugent, who are involved in the corruption scheme, and they try to frame Bunker for firing at an officer before they kill him. Mosley intervenes, rescuing Bunker and fleeing.

He receives a message from Michael Hunsaker (Tom Atkins), an old Vietnam War friend turned banker who Murtaugh realizes he has not seen in over 12 years. Murtaugh is called to investigate a suicide and learns, to his surprise, that the victim is Hunsaker's daughter, Amanda.

Jack Mosley (Bruce Willis) is an alcoholic, burned-out N.Y.P.D. detective. Despite a late shift the night before, his lieutenant orders him to escort a witness, Eddie Bunker (Mos Def), from local custody to the courthouse 16 blocks away to testify on a police corruption case before a grand jury at 10 a.m. Bunker tries to be friendly with Mosley, telling him of his aspirations to move to Seattle to become a cake baker with his sister whom he has never met, but Mosley is uninterested, and stops at a liquor store. They are suddenly ambushed by a gunman, and Mosley drags Bunker to a local bar to take shelter and call for backup. Mosley's former partner, Frank Nugent (David Morse), and several other officers arrive. Nugent and his men have ulterior motives, telling Mosley that Bunker is not worth defending as his testimony will likely out several officers, including Nugent, who are involved in the corruption scheme, and they try to frame Bunker for firing at an officer before they kill him. Mosley intervenes, rescuing Bunker and fleeing.
