For a vacation, Dave (Jason Lee) and the Chipmunks (Alvin, Simon and Theodore) (Justin Long, Matthew Gray Gubler and Jesse McCartney) and Chipettes (Brittany, Jeanette and Eleanor) (Christina Applegate, Anna Faris and Amy Poehler) go on a cruise ship. The Chipmunks and the Chipettes end up creating trouble. Dave notices that his old boss, Ian Hawke (David Cross) is working as the ship's safety monitor dressed as a pelican, and is out to inform the captain if the Chipmunks and Chipettes cause more problems. Alvin goes para-sailing on a kite but the kite flies away with him and the other Chipmunks. Dave goes on a hang-glider to find them but Ian stops him and they both end up in the Pacific Ocean.

During a benefit concert in Paris, France, David Seville (Jason Lee) is injured. Having to recuperate there, Dave asks his aunt (Kathryn Joosten) to look after the Chipmunks, Alvin (Justin Long), Simon (Matthew Gray Gubler) and Theodore (Jesse McCartney). Arrangements are also made for them to go to school at West Eastman High School. After another accident, the Chipmunks are left in the care of Toby (Zachary Levi), Jackie's grandson. Meanwhile, Ian Hawke (David Cross) lives in the basement of JETT Records. Three singing female chipmunks, Brittany (Christina Applegate), Jeanette (Anna Faris) and Eleanor (Amy Poehler), also known as The Chipettes, emerge and Ian hires them as plot to get back at the Chipmunks and revive his career.

The movie begins with Alvin having nightmares of meeting the scary Wolf Man, leading to wake up screaming in fear. Simon and Dave conclude that Alvin's been watching too many horror films at night. Alvin says that its because their new neighbor, Lawrence Talbot, creeps him out and speculates that he is hiding something. The Chipmunks are performing at a theme park called Majestic Movie Studios (a spoof of Universal Studios Hollywood). While taking a break from their concert, the Chipmunks get lost, and eventually get locked inside the park. They find their way to the "Frankenstein's Castle" attraction, where a real Dr. Victor Frankenstein is working on his monster. The monster is brought to life, and the doctor sends it in pursuit of the Chipmunks. In their escape, the monster retrieves Theodore's dropped teddy bear.

In November 1944, Chief Boatswain's Mate Sam McHale (Richard Widmark) is aghast to learn that he is being transferred from the USS Enterprise, his beloved aircraft carrier, to Argos 6, a Navy-operated weather station in Inner Mongolia's Gobi Desert. Capt. Gates (Willis Bouchey) explains to McHale that accurate weather forecasts are crucial to the Allies' success in the Pacific theater, and that his practical experience is required by meteorologist Commander Hobart Wyatt (Russell Collins) and his crew of technicians: Jenkins (Don Taylor), Walter Landers (Max Showalter), Wilbur "Coney" Cohen (Darryl Hickman), Elwood Halsey (Martin Milner), Frank Swenson (Earl Holliman) and Paul Sabatello (Ross Bagdasarian).
