To control the oceans, Lord Cutler Beckett executes anyone associated with piracy and uses Davy Jones to destroy pirate ships. Condemned prisoners sing “Hoist the Colours” to compel the nine Pirate Lords to convene at Shipwreck Cove to hold the Brethren Court. However, Captain Jack Sparrow, one of the Lords, never named a successor. Captain Barbossa, along with Will Turner, Elizabeth Swann, Tia Dalma, and the crew of the Black Pearl, plot to rescue Jack from Davy Jones’ Locker. Travelling to Singapore, the crew meet Sao Feng who owns navigational charts to the Locker. Beckett’s soldiers invade, but the crew escape, Feng and Turner making a deal to give Jack to Feng so he in turn can use the Pearl to rescue his father Bootstrap Bill from the Flying Dutchman. The crew successfully rescue Jack, but find themselves trapped in the Locker, encountering dead souls, including Elizabeth’s murdered father Governor Swann. They learn the Dutchman must have a captain, and their heart must be cut out to captain the vessel.

Four years after the disaster at Jurassic Park, the wealthy Bowman family makes an excursion to the island of Isla Sorna during a yachting cruise. Their young daughter wanders off and is attacked by a pack of Compsognathus, but survives. The incident allows Peter Ludlow, John Hammond's nephew, to gain control of his uncle's company InGen, which is in severe financial straits after the events at Jurassic Park. Hammond contacts Ian Malcolm and explains that Isla Sorna is the island where the dinosaurs were engineered and nurtured before being moved to Isla Nublar, Jurassic Park's location. He also explains that after the park was shut down, Isla Sorna was abandoned during a hurricane and the dinosaurs left to survive in the wild, where they have been inexplicably thriving. Hammond asks Malcolm to join a team that will travel to Isla Sorna to document the dinosaurs in order to rally public support against human interference on the island. Ian initially declines but, after learning that his girlfriend, paleontologist Sarah Harding, is part of the team and is already on the island, he agrees to go.

In 2029, aboard the United States Air Force space station Oberon, Leo Davidson works closely with primates who are trained for space missions. His favorite simian co-worker is a chimpanzee named Pericles. With a deadly electromagnetic storm approaching the station, a small space pod piloted by Pericles is used to probe the storm. Lorna Cole (Rene Russo) is pregnant with LAPD sergeant Martin Riggs' baby; they are not married, but both are thinking about it. An NSA mission to collect intel on Anarchy 99, a mercenary group made up of former Russian soldiers goes awry when the agent's identity is discovered by the group. NSA Agent Augustus Gibbons, overseeing the operation to get any intel on the group's plans for the biochemical weapon named "Silent Night" that has been missing since the fall of the Soviet Union, believes the only way to get close is to recruit an agent that would not have any ties to the United States government. He selects Xander Cage, also known as X, an extreme sports professional and host of his own television show who is outspoken against the government and was recently captured by the FBI for stealing and destroying a prominent California senator's car as an act of protest. Gibbons puts Cage through two tests - stopping a staged diner robbery, and escaping from a drug cartel's plantation in Colombia - and offers Cage the mission. Cage reluctantly agrees when Gibbons offers to wipe his criminal record away.

Scientist David Banner introduces the idea of creating super soldiers by introducing modified DNA sequences extracted from various animals to strengthen the human cellular response, making them effectively impervious to any weaponized agent, but General Thaddeus Ross denies him permission to use human subjects. The pair hope to achieve instantenous cell repair by using low level Gamma radiation exposure to activate the nanomeds once they are introduced into a living organism. During routine maintenance of their appropriated Gammaspectrometer, a circuit shorts and triggers the experiment's program sequence. Unable to prevent the machine from firing, Bruce throws himself in front of his colleague to shield him and is exposed to incredibly toxic levels of Gamma.

Former Army Ranger Cameron Poe is sentenced to prison for manslaughter for using excessive force on a drunk man while trying to protect his pregnant wife Tricia. Poe is paroled eight years later, and is to be released after being flown to Alabama on the Jailbird, a C-123K transport prison aircraft. Larkin is approached at the last minute by DEA agents Duncan Malloy and Willie Sims, who ask for Sims to be brought aboard disguised as a prisoner so that he can extract more information from drug lord Francisco Cindino, a prisoner that is to be picked up at Carson City, Nevada en route. Lorna Cole (Rene Russo) is pregnant with LAPD sergeant Martin Riggs' baby; they are not married, but both are thinking about it. Police sergeant Roger Murtaugh's daughter Rianne (Tracie Wolfe), is also pregnant, and Riggs later learns from Lorna that Rianne has secretly married Lee Butters (Chris Rock), a young detective who works at the same station as Murtaugh and Riggs – secretly because Roger had made it clear that he does not want his daughter to marry a police officer. Due to the many disasters caused by both sergeants while on duty, the police department has lost its insurance carrier, and cannot get a new one while they're still out on the streets. Because firing them is not an option, the Chief uses a special privilege and they get temporarily promoted to captains, given that there aren't any lieutenant spots available.

An NSA mission to collect intel on Anarchy 99, a mercenary group made up of former Russian soldiers goes awry when the agent's identity is discovered by the group. NSA Agent Augustus Gibbons, overseeing the operation to get any intel on the group's plans for the biochemical weapon named "Silent Night" that has been missing since the fall of the Soviet Union, believes the only way to get close is to recruit an agent that would not have any ties to the United States government. He selects Xander Cage, also known as X, an extreme sports professional and host of his own television show who is outspoken against the government and was recently captured by the FBI for stealing and destroying a prominent California senator's car as an act of protest. Gibbons puts Cage through two tests - stopping a staged diner robbery, and escaping from a drug cartel's plantation in Colombia - and offers Cage the mission. Cage reluctantly agrees when Gibbons offers to wipe his criminal record away.

In 1821, Don Diego De La Vega (Anthony Hopkins) fights against the Spanish in the Mexican War of Independence as Zorro, a mysterious swordsman who defends the Mexican peasants and commoners of Las Californias. Don Rafael Montero (Stuart Wilson), the governor of the region, learns of De La Vega's alter ego, and attempts to arrest him. De La Vega's wife is killed during the scuffle. Montero imprisons De La Vega and takes his infant daughter, Eléna, as his own. Twenty years later Montero returns to California as a civilian, alongside Eléna (Catherine Zeta Jones), who has grown into a beautiful woman. Montero's reappearance coincides with De La Vega's escape from prison. He encounters a thief, Alejandro Murrieta (Antonio Banderas), who, as a child, once did Zorro a favor. De La Vega decides that fate has brought them together, and agrees to make Alejandro his protégé, grooming him to be the new Zorro. Murrieta agrees to undergo De La Vega's training regimen in order to be able to take revenge on Captain Harrison Love (Matt Letscher), Montero's right-hand man, who was responsible for killing Murrieta's brother, Joaquin.

FBI Special Agent Sean Archer (Travolta) has a personal vendetta against civil freelance terrorist Castor Troy (Cage) who six years earlier killed Archer's son Michael while trying to assassinate Archer. Scientist David Banner introduces the idea of creating super soldiers by introducing modified DNA sequences extracted from various animals to strengthen the human cellular response, making them effectively impervious to any weaponized agent, but General Thaddeus Ross denies him permission to use human subjects. Banner subsequently conducts the experiments on himself. After the birth of his son Bruce, he finds that his son may have inherited the effects and seeks a cure, but is stopped in the process. Bruce remembers nothing of the incident after a traumatic event, and has been raised by the Krenzlers. Years later, Bruce is a geneticist working with his ex-girlfriend Betty Ross, within the Berkeley Biotechnology Institute on nanomed research. The pair hope to achieve instantenous cell repair by using low level Gamma radiation exposure to activate the nanomeds once they are introduced into a living organism. During routine maintenance of their appropriated Gammaspectrometer, a circuit shorts and triggers the experiment's program sequence. Unable to prevent the machine from firing, Bruce throws himself in front of his colleague to shield him and is exposed to incredibly toxic levels of Gamma.

Former Army Ranger Cameron Poe is sentenced to prison for manslaughter for using excessive force on a drunk man while trying to protect his pregnant wife Tricia. Poe is paroled eight years later, and is to be released after being flown to Alabama on the Jailbird, a C-123K transport prison aircraft. Along with Poe are several other prisoners including his diabetic cellmate and friend Mike "Baby-O" O'Dell, who is being transferred (but not yet paroled) with Poe. The transfer is being overseen by U.S. Marshal Vince Larkin, as the transfer includes notorious criminal mastermind Cyrus "Cyrus The Virus" Grissom, gangster and Black Guerrilla member Nathan "Diamond Dog" Jones and mass murderer William "Billy Bedlam" Bedford for their transfer to a new Supermax prison. Larkin is approached at the last minute by DEA agents Duncan Malloy and Willie Sims, who ask for Sims to be brought aboard disguised as a prisoner so that he can extract more information from drug lord Francisco Cindino, a prisoner that is to be picked up at Carson City, Nevada en route. Larkin agrees, unaware that Malloy has hidden a gun on Sims' body.

On January 24, 2004, friendly Los Angeles cab driver Max Durocher (Jamie Foxx) is working to earn enough to start his own limousine business.
