Six months after the events of the first film, Neo and Trinity are now lovers. Morpheus receives a message from Captain Niobe of the Logos calling an emergency meeting of all of Zion's ships. Zion has confirmed the last transmission of the Osiris: an army of Sentinels is tunneling towards Zion and will reach it within 72 hours. Commander Lock orders all ships to return to Zion to prepare for the onslaught, but Morpheus asks one ship to remain in order to contact the Oracle. The Caduceus receives a message from the Oracle, and the Nebuchadnezzar ventures out so Neo can contact her. One of the Caduceus crew, Bane, encounters Agent Smith, who takes over Bane's avatar. Smith then uses this avatar to leave the Matrix, gaining control of Bane's real body.

Neo and Bane lie unconscious in the medical bay of the ship Hammer. Meanwhile, Neo finds his digital self trapped in a virtual subway station—-named, "Mobil Ave.", "mobil", being an anagram for "limbo"-a transition zone between the Matrix and the Machine City. In that subway station, he meets a "family" of programs, including a girl named Sati, whose father tells Neo the subway is controlled by the Trainman, an exiled program loyal to the Merovingian. Dix ans après la fermeture de la brèche, le monde se reconstruit et vit désormais en paix sans les Kaijûs. Il va faire la connaissance de la jeune Amara Namani, qui a fabriqué son propre Jaeger (les robots géants qui ont permis d'affronter les monstres). Ils sont tous deux arrêtés pour vol de matériel de Jaeger et construction illégale de Jaeger, et afin d'éviter la prison, sont obligés d'accepter d'être embarqués sur une base militaire en Chine où Jake retrouve son ancien copilote de jaeger, Nate Lambert, afin de former les nouvelles recrues pilotes, qu'Amara rejoint. Sur place, tout le monde est en effervescence car les Jaegers sont sur le point d'être rendus obsolètes par le vote d'un programme de drones produits par Shao Corporation et développés par Liwen Shao et le Dr Newton Geiszler. Jake retrouve par ailleurs sa demi-sœur, Mako Mori, devenue Secrétaire Générale du Pan Pacific Defense Corps. Mais alors que le sommet pour le vote est sur le point de commencer à Sydney (QG du PPDC), un Jaeger illégal débarque et attaque la ville, tuant Mako Mori.

In 2169, people are born genetically engineered with a digital clock on their forearm. When they turn 25 years old, they stop aging and their clock begins counting down from one year; when it reaches zero, that person "times out" and dies. The country has been divided into "time zones" based on the wealth of the population.
