As the Smurfs get ready for the Blue Moon Festival, Papa Smurf sees in his cauldron a vision of Clumsy Smurf reaching for a dragon wand and the Smurfs in cages while Gargamel laughs. Not wanting this vision to come true, Papa Smurf disallows Clumsy to pick Smurf Roots. Clumsy disobeys Papa and ends up unintentionally leading Gargamel and Azrael to the village. The Smurfs all flee for their lives while Clumsy unknowingly runs towards the Forbidden Falls, with Papa Smurf, Smurfette, Grouchy, Brainy and Gutsy running after him. They find him at the edge of a cliff, and while trying to help him up, they are sucked into a gigantic vortex that spirits them to present day New York City. To make matters worse, Gargamel and Azrael follow and the Smurfs end up in the apartment of Patrick and Grace Winslow, a married and expectant couple and their Basset Hound Elway. After clarifying things, the Winslows befriend them and allow them to stay in their apartment. The next day, needing to find a "star gazer" (a telescope), the Smurfs follow Patrick to his work place at Anjelou Cosmetics, misunderstanding the previous explanation of his job as fortune-telling. He calls Grace to pick them up.

In preparation for her birthday celebration, the Smurfs read the story of Smurfette, how she was created by Gargamel to destroy them, only for Papa Smurf to rescue her and turn her fully into a Smurf. After Flint Lockwood and his friends save the world from the food storm in the first film, super-inventor Chester V, the CEO of Live Corp, is tasked to clean the island. He relocates Flint, his friends, and the citizens of Swallow Falls to San Franjose, California. Unbeknownst to Flint, the FLDSMDFR survived the explosion and landed in the center of the island, and Chester is determined to find it. Chester invites Flint, his biggest fan, to work at Live Corp, where he meets Chester's assistant Barb, a talking orangutan with human intelligence. Six months later, Flint humiliates himself during a promotion ceremony when his invention, the "Celebrationator", explodes. Meanwhile, Chester is informed that his search-parties on the island have been attacked by monstrous cheeseburgers named Cheespiders (a combination of a Cheeseburger and a Spider) which are learning how to swim. Seemingly fearing the world's inevitable doom, Chester tasks Flint to find the FLDSMDFR and destroy it once and for all. Despite Chester's demands to keep the mission classified, Flint recruits his girlfriend, meteorologist Sam Sparks; her cameraman Manny; police officer Earl Devereaux; Steve, a monkey who communicates via a device on his chest; and "Chicken" Brent. Much to Flint's dismay, his father Tim joins the crew and they travel to Swallow Falls on his fishing boat.

In the tranquil town of Timberline, 900-pound (407 kg) grizzly bear Boog enjoys a captive, but happy existence and spends his day as the star attraction of the town's nature show with nights living the life of luxury in the garage of park ranger Beth, who raised him since he was a cub. One day, the hunting fanatic Shaw drives into town with the one-antlered deer Elliot strapped to the hood of his truck. Boog frees Elliot at the last minute and against his better judgment, before Shaw can go after him. Boog never expects to see his "buddy" again. Elliot follows Boog home and finds him sleeping in the garage and starts to throw rabbits at the window. He tells him to be "free" from his garage captivity and introduces Boog to a world of sweet temptations outside of the garage that he has unknown. When Boog becomes intoxicated with sugar sweets, events quickly spiral out of control as the two ransack the town's grocery store. Elliot escapes before Boog is caught by a friend of Beth, police officer Gordy. At the nature show, Elliot who is being chased by Shaw, sees Boog who attacks him, causing the whole audience in the show to panic before Boog threatens to hurt Elliot. Shaw attempts to shoot Boog, but Beth sedates them with a tranquilizer gun before he could, thanks to Gordy. Shaw flees before he can arrest him for shooting a gun in the town. The two trouble-makers are released into the Timberline National Forest, only three days before open season starts, but they are set over the falls, where they will be safe.

In 1837, the Pirate Captain (Hugh Grant), inexpert in the ways of pirates, leads a close-knit, rag-tag group of amateur pirates who are trying to make a name for themselves on the high seas. To prove himself and his crew, the Pirate Captain enters the Pirate of the Year competition, with the winner being whoever can plunder the most. After several failed attempts to plunder mundane ships, the Pirate Captain talks with his best friend and first mate, the Pirate with a Scarf (Martin Freeman), about giving up and selling baby clothes as a living, but is convinced to try boarding the next ship they find, which happens to be the Beagle. They find no treasure but succeed in capturing Charles Darwin (David Tennant). Darwin recognizes the crew's pet Polly as the last living dodo, and implores the Pirate Captain to enter it into the Scientist of the Year competition at the Royal Society in London for a valuable prize. The Pirate Captain directs his ship to London. The Pirates disguise themselves as Girl Scouts, so that they don't get caught and executed, as Queen Victoria has a strong hatred of Pirates.
