Set in a different series of events, this story does not follow the previous Appleseed movie canon (despite being directed by the same director of the previous movies); it is an alternate story to their beginnings. Briareos is already a cyborg and did not become separated with Deunan to be later reunited in Olympus to join ESWAT. Appleseed Alpha depicts the early days of Deunan Knute and Briareos in the 22nd century. Similar to the original story, there was a world war and nobody won; governments had destabilized and cities had fallen into ruin. The city of Olympus is the unseen city of legend and dreams. Deunan Knute and Briareos are former soldiers and now work as mercenaries, dreaming of a better life. Their story begins within the ruins of New York City., 1h28

In the future, mankind has discovered a way to travel faster than light and has built colonies on thousands of planets. With humanity fading and the resources of the universe starting to dwindle, some five hundred billion humans began the long journey back home, Earth. However, humanity has outgrown its capacity to repatriate that many people and thus began the "Homecoming War," where the many factions of humanity battled for a stake on Earth. The war was long and bloody, things wouldn't subside until an authoritarian universal government by the name of the Gaia Sanction declares Earth a sacred planet, and thus forbidden for humanity to repopulate., 2h4

In 2065, Earth is infested by alien life forms known as Phantoms. By physical contact Phantoms consume the Gaia spirit of living beings, killing them instantly, though a minor contact may only result in an infection. The surviving humans live in "barrier cities", areas protected by an energy shield that prevents Phantoms from entering, and are engaged in an ongoing struggle to free the planet. After being infected by a Phantom during one of her experiments, Aki Ross (Ming-Na) and her mentor, Doctor Sid (Donald Sutherland), uncover a means of defeating the Phantoms by gathering eight spirit signatures that, when joined, can negate the Phantoms. Aki is searching for the sixth spirit in the ruins of New York City when she is cornered by Phantoms but is rescued by Gray Edwards (Alec Baldwin) and his squad "Deep Eyes", consisting of Ryan Whittaker (Ving Rhames), Neil Fleming (Steve Buscemi) and Jane Proudfoot (Peri Gilpin). It is revealed that Gray was once romantically involved with Aki.
