After a global-scale nuclear war, the majority of earth's surface has become a wasteland, with most of the world's survivors fighting over the few uncontaminated food and water supplies. Kenshiro, the master of the deadly martial art Hokuto Shinken, is traveling with his fiancee Yuria (Julia in English version) when they are confronted by Ken's former friend Shin of the Nanto Seiken. After defeating Ken in combat, Shin engraves seven wounds on Ken's chest and leaves him for dead, taking Yuria with him. Ken's eldest brother Raoh, having witnessed the fight without intervening, returns to his dojo and challenges his Master Ryuken's decision to choose Ken as his successor over him. Raoh kills Ryuken and proclaims he will become the ruler of the new world.

Three years after the events of the first movie, Noa Izumi and Asuma Shinohara are now testing new Labors at a facility run by the Metropolitan Police. Isao Ota is a police academy Labor instructor. Mikiyasu Shinshi has since been reassigned as the Tokyo Metropolitan Police's head of General Affairs. Seitaro Sakaki has retired with Shigeo Shiba taking over his position as head of the labor maintenance team with Hiromi Yamazaki, Kiichi Goto and Shinobu Nagumo remaining with the unit as Kanuka Clancy had permanently returned to New York. Most of them had been replaced by fresh labor pilots.

The story is about a dying Lensman who transfers his Lens to a young man named Kimball Kinnison. To his best knowledge, Kim wasn't aware of how big the responsibility of holding the Lens is. Sometime in the future, mankind has depleted all energy and fuel sources, however they have somehow engineered a way to use human excrement as fuel. To reward production, the government hands out extremely addictive, popsicle-like "Juicybars", which in turn also makes them constipated. Aachi and Ssipak are street hoodlums who struggle to survive by trading black market Juicybars. In 2034, two years after the events of 2nd GIG, Public Security Section 9 is investigating a string of mysterious suicides by refugees from the Siak Republic. Chief Aramaki conducts a raid to arrest the refugee dictator only to find him already dead. In retaliation, a Siak operative plans a terrorist attack with a micromachine virus. Batou is sent to intercept the Siak operative and encounters Kusanagi, who is conducting her own investigation. Before they can apprehend the operative, he dies while attacking them. Kusanagi takes a case of virus ampules and warns Batou to stay away from the Solid State Society before leaving.
