Grim is sued for dereliction of duty by his old rival, the Boogey Man, the former having failed to reap General Skarr thanks to an intervention from Billy and Mandy. Grim and the children (including Irwin) are set to be exiled by the Underworld Court and placed in the custody of Boogey, with Grim being stripped of his job and powers. Numbuh 3 of the Kids Next Door is the court-appointed Grim Reaper. Boogey reveals his plan is to steal Horror's Hand, an artifact capable of bringing people's deepest fears to life and transforming anyone who conquers their fear into the scariest and most powerful being in existence; Boogey himself believes that with its power, children will fear him again. The group eventually escapes and plans to obtain the hand for themselves for various reasons (Grim believes it will get him his job back, Mandy sees it as the way to conquer the world, Irwin thinks it will help him win Mandy's heart and Billy just wants to use it to get a candy bar).

The Mystery, Inc. gang visit a Halloween carnival on Halloween night; however, when the magician "The Amazing Krudsky" (voiced by Wayne Knight) does not allow Scooby to see his show, he and Shaggy accidentally expose Krudsky as a fraud during one of his acts, resulting in the gang getting kicked out of the carnival. Later, the rebellious Fairy Princess Willow (voiced by Hayden Panettiere) enters Krudsky's tent, where he secretly reveals his wishes to become a real magician. The fairy inadvertently causes Krudsky to notice her on the Goblin Scepter in a spell book, which can be combined with fairy magic to control Halloween. Krudsky then gets an idea to obtain the scepter and rule the world with it. Willow decides to toy with him, but while flying, she accidentally slams her small body against a metal chair knocking her out; Krudsky then crushes her with his flyswatter. When he notices her cry of pain from being crushed, he sees that she is a real fairy, kidnaps her, and absorbs her magical powers, thus becoming a real magician.

Velma gets a call from Cuthbert Crawley, a lawyer for Velma's family who tells her that she's inherited her great uncle's property and castle in Transylvania. Velma turns the offer down, replying she wants nothing to do with her uncle, puzzling the gang. Mr. Crawley understands, revealing the curse over the estate. He says that if anyone gets too close to the Baron legacy, then what they love the most will be destroyed. As they head outside, Fred hears a noise from the Mystery Machine, then it explodes and a mysterious character with a mask appears. Crawley reveals that it's the ghost of the Baron, Velma's old ancestor. The remains of the machine explode again, with words saying stay away from Transylvania, but Fred declares that is where they're going to find the person responsible for destroying the Mystery Machine, saying this time "it's personal".

The gang goes to Egypt to surprise Velma, who has been restoring the famous Sphinx for the past six months with Prince Omar. However, the Mystery Machine runs out of water in the radiator. Scooby and Shaggy try to find water for the Mystery Machine, and find a lake with a water which turns out to be a mirage. The gang meets an Egyptian nomad Amahl Ali Akbar and his hawk Horus. With their help, the gang is able to get to the Sphinx and meets "Fear Facers" host Rock Rivers whose show was recently canceled because he faked some footage. He then tells them of the curse. Scooby smells a familiar smell and leads the gang to Velma. Velma is surprised and introduces Omar to her friends. Velma then shows an ancient necklace which she found with the tomb of Queen Cleopatra. Suddenly, a nasty grave robbing scientist and treasure hunter named Dr. Amelia Von Butch and her minions appear to loot the tomb.

Fred is treating the Mystery Inc. gang to share in his birthday present: a mystery cruise, compliments of his parents Skip and Peggy. While preparing for the ship launch, Scooby and Shaggy have a creepy encounter with a sinister-looking cloaked man, whom the duo are sure is up to no good. The gang meet the hyper Cruise Director, Sunny St. Cloud, and the captain, Captain Crothers. The Captain says they are bound for the Bermuda Triangle, and St. Cloud promises some creepy intrigue. A montage of sloppy "mysteries" that are staged by St. Cloud and Captain Crothers follow, which the gang solves with ease. This peeves the other guests, who have no mysteries to solve now. Soon they rescue a man lost at sea, who tells of an encounter with ghost pirates. The gang naturally assumes that this is a setup to another mystery. He is taken below deck as a man in a jetpack appears from the sky and lands on deck. He turns out to be Biff Wellington, an English billionaire who is known to be fun-loving yet eccentric. He plans to stay on the ship as well.

The film begins with an introductory song by Tulie, a bayou dweller, who tells the story of Valdronya and the Mystery Inc. Gang. After solving the mystery of a Cockroach Monster that terrorized a factory, Fred, Daphne, Velma, Shaggy, and Scooby decide to take a much needed vacation. Velma drives everyone to Chauve Sourie Ville, a small town in Louisiana which is hosting a vampire festival called "Vampire Palooza." They meet Lita Rutland, the festival organizer, who explains that tourism is down and the festival is losing money. They also meet their host, Vincent Van Helsing, who runs a vampire museum and is an aspiring author, although his books are not selling. Jesper Poubelle, an anti-vampire agitator, is also stirring up trouble by protesting the festival. Van Helsing takes the Gang back to his museum and shows them various jewelry and a glass-faced casket containing the inert body of Valdronya, a centuries-old vampire.

The movie begins with Jerry and his little nephew Tuffy watching the Christmas ballet in New York City, while a group of cats, including Tom, in an alley overlooking the Empire State Building, sing a song for the Cat King. Later, Jerry goes to the empty stage floor, where magic begins to happen. Toys come alive including Nelly the pony and Paulie the Christmas Ornament. At a Tokyo museum of ancient history, Mr. Takagawa, the curator, and Kenji, a janitor, witness the resurrection of The Black Samurai, an ancient Japanese warrior whose armor was to be the newest exhibit at the museum. The next day, the Mystery Inc. gang arrives at Tokyo, where Daphne is to participate in a martial arts tournament at a prestigious school. The gang meet Daphne’s friend Miyumi, who explains the difficulty of winning the tournament and entering the school as a student. The gang and Miyumi take a fully functioning robotic plane to the school, which is run by Miss Mirimoto. After Daphne defeats Miss Mirimoto’s bodyguard, Sojo, and almost defeats Miyumi, Mirimoto tells her she shows promise as a fighter. Also at the tournament is Mr. Takagawa, who explains to Mirimoto that the Black Samurai has risen and will be after the Destiny Scroll, which is at the school. That night, during a feast, the Black Samurai and his Ninja warriors attack the school and steal the scroll. But Mirimoto explains the scroll was only a copy, and shows the gang the real one. Mr. Takagawa explains to the gang the legend of the Black Samurai.
