The film begins with Ham III, grandson of the first chimpanzee in space, being a cannonball at his circus and later being criticized by his grandfather's friend Houston. En 1996, à Brooklyn. Professor Philip Brainard (Robin Williams) of Medfield College is developing a new energy source, in an attempt to raise enough money to save the college from closure. His preoccupation with his research distracts him from his fiancée, the college president Sara Jean Reynolds (Marcia Gay Harden). He has missed two weddings because of that preoccupation, much to Sara's anger. On the day of the third attempted wedding, Philip is approached by his former partner Wilson Croft (Christopher McDonald), who has profited from ideas he has stolen from the chemist and now desires to steal Sara from Philip and make her his wife, which he declares directly to Philip. Before he can make it to the wedding, his latest experiment shows fast development, forcing him to miss another wedding. The resulting substance created from the experiment is a green goo that increases in speed as it bounces and proves to be difficult to control, wreaking havoc on the neighborhood before the professor finally manages to capture it. Weebo (voiced by Jodi Benson), Philip's hovering robot assistant, classifies the substance as "flying rubber", leading Philip to christen it as "Flubber".

In the near future, a technology enabling time travel has been developed and is now in commercial use. A group of aging former Nazis conspires to alter the results of the Second World War by traveling back in time and supplying Adolf Hitler with a hydrogen bomb. To this end, they bribe the corrupt time machine pilot Karel, who agrees to assist them. On the day of the scheduled journey, Karel chokes on a croissant and dies. His identical twin brother, Jan, cannot bring himself to tell Karel's fiancée Eva and begins to impersonate Karel. He is also later mistaken for Karel by the Nazis and stumbles along with their plot. Having been a designer of the rocket-ship time machine, he is able to pilot the ship and take them all back in time. When he realizes the nature of the Nazis' plans, Jan resolves to prevent their success. After triggering several paradoxes by travelling back and forth in time, he manages to defeat the Nazis and resolve the consequences of his twin's death.

In the year 2017, the United States has suffered a series of civil insurrections and economic downturns, fragmenting into post-apocalyptic wastelands and limited civilized areas. One of the effects of the economic crisis is a decline in manufacturing, and heavy emphasis on recycling aging 20th Century mechanical equipment. At the same time, robotic technology has made tremendous developments, and female androids (or "gynoids") are used as substitutes for wives. Society has become increasingly bureaucratic and hypersexualized, with the declining human sexual encounters requiring contracts drawn up by lawyers prior to sexual activity.

Sometime in the future, mankind has depleted all energy and fuel sources, however they have somehow engineered a way to use human excrement as fuel. To reward production, the government hands out extremely addictive, popsicle-like "Juicybars", which in turn also makes them constipated. Aachi and Ssipak are street hoodlums who struggle to survive by trading black market Juicybars.
