The story is set in the Valley of Peace, a fictional land in ancient China inhabited by anthropomorphic animals. Po, a giant panda, is a kung fu fanatic who idolizes the Furious Five — Tigress, Monkey, Mantis, Viper, and Crane — a quintet of kung fu masters trained by the red panda Master Shifu. As he helps his goose father Mr. Ping in his noodle restaurant, Po is unable to pursue his dream of becoming a kung fu master himself.

An opening prologue set years before the events of the first film tells that Lord Shen, the scion of a peacock clan that rules Gongmen City in ancient China, seeks to harness fireworks as a weapon. After discovering from the court's goat Soothsayer that "a warrior of black-and-white" will defeat him if he does not change his ways, Shen leads an army of wolves to exterminate the panda population to avert the prophecy. Shen's parents are horrified at this atrocity and exile their son, who swears revenge.

Master Shifu (Dustin Hoffman) assigns Po (Jack Black) to host the annual Winter Feast at the Jade Palace, a highly ritualized formal occasion where all the Kung Fu masters of China attend, insisting on the perfection of the event. Although excited, Po also wishes to spend the holiday with his father Mr. Ping (James Hong), and rejects the finest chefs in China in an attempt to have him cater the event. However, Mr. Ping believes Po is more concerned with his duties as the Dragon Warrior, and adamantly remains at his restaurant to feed the townsfolk who have nowhere else to eat for the holiday.

Po (Jack Black) is assigned by Master Shifu (Dustin Hoffman) to teach an introduction to Kung Fu class for a group of rambunctious bunny children. Fortunately for Po, it doesn't take him long to bring the class to order and for the kids to calm down, and begins to emphasize to the kids that combat is not the only part of what Kung Fu is about, while its true meaning is "excellence of self." A dust speck is dislodged from its obscure place and sent adrift through the Jungle of Nool. At the same time, Horton the elephant (Jim Carrey), the jungle's eccentric nature teacher, takes a dip in the pool. The dust speck floats past him in the air, and he hears a tiny yelp coming from it. Believing that an entire society of microscopic creatures are living on that speck, he places it atop a clover. Horton finds out the speck harbors the city of Whoville and its inhabitants, the Whos, led by Mayor Ned McDodd (Steve Carell). He has a wife, Sally (Amy Poehler), 96 daughters (whose names all begin with the letter H), and one teenage son named JoJo (Jesse McCartney). Despite being the oldest and next in line for the mayoral position, JoJo doesn't want to be mayor, and because he's so scared of disappointing his father, never speaks. Once Horton begins carrying the speck with him, the city starts experiencing strange phenomena (earthquakes and changes in the weather), and the Mayor finds his attempts to caution Whoville challenged by the Town Council, led by the opportunistic yet condescending Chairman (Dan Fogler).

Sans que ses amis et compagnons d'aventures de l'épisode 2, Bethany, Fridge et Martha, ne soient au courant, Spencer a conservé les morceaux du jeu vidéo Jumanji dans le sous-sol de la maison de sa mère. De retour pour les vacances, alors qu'il mène une vie d'étudiant difficile à New-York et qu'il est contraint de partager sa chambre avec son grand-père convalescent, il répare le système et est happé par le jeu. Le lendemain, ses amis, avec qui il avait rendez-vous pour un brunch, passent chez lui prendre de ses nouvelles, ne l'y trouvent pas, mais constatent que le jeu en est en cours dans la cave de Spencer : tous décident de rentrer dans Jumanji pour le sauver. Le grand-père de Spencer, Eddie, et son ami Milo Walker entendent le chahut et se laissent entraîner par inadvertance dans le jeu et deviennent deux des avatars de Jumanji. Les amis adolescents doivent aider Eddie et Milo à s’habituer à leurs avatars du jeu, les aider à retrouver Spencer et à s'échapper à nouveau de Jumanji (ce qui n'est pas une tâche facile étant donné qu'il s'agit du niveau supérieur).
