Synopsis

En 2059, cinq décennies après le conflit de la première guerre de l'espace, la 25e flotte de colonisation à très longue distance, voyage à travers la galaxie vers un nouveau paradis qu'elle appelle sa maison. Cependant, elle est en guerre avec un étrange ennemi appelé Vajra. Ozma Lee, le chef du S.M.S. Skull Team qui combat le Vajra en première ligne, rencontre un jour une forme de vie mystérieuse, différente même du Vajra. Cette mystérieuse forme de vie laisse une vidéo d'archive de la flotte de colonisation Macross 7 avec Ozma, Ranka et Sheryl.

Sometime in the future, mankind has depleted all energy and fuel sources, however they have somehow engineered a way to use human excrement as fuel. Aachi and Ssipak are street hoodlums who struggle to survive by trading black market Juicybars. Genetic engineering on trees was conducted at a research facility on the Moon to produce trees capable of growing in harsh, arid conditions. In 2183, the human colony of Fehl Prime, a major producer of pharmaceuticals for the Systems Alliance, comes under attack by a group of Blood Pack mercenaries led by the krogan Archuk. In response, the Alliance dispatches several teams of Marines to aid the beleaguered colonists. During the landing attempt, each of the Alliance shuttles are shot down by the Blood Pack. Only one Marine unit, Delta Squad, survives the crash landing of their shuttle, but the Blood Pack execute several members before the rest can retreat to cover. Lieutenant James Vega stays behind to help Delta Squad's commanding officer, Captain Toni, whose leg was badly broken in the crash. Vega sets Toni's leg, causing him to scream and alert the Blood Pack to their presence. Under heavy fire, Vega and Toni scramble to meet up with the rest of the squad, consisting of Kamille, Nicky, Milque, Essex, and Mason. When Archuk challenges Delta Squad to show themselves and fight, Vega decides to duel Archuk, distracting the Blood Pack while Kamille and Essex flank them and ambush from behind. Nicky aids Vega by sending out a Combat Drone, while Milque provides covering fire with his sniper rifle. At first, Vega is outmatched by Archuk, unable to penetrate the krogan's heavy shields, but with the help of Nicky's Combat Drone, Archuk's shields are overloaded and Vega is able to chip away at his armor. Archuk charges and grabs Vega, but Milque kills the krogan before Archuk can strike the final blow. Meanwhile, Kamille and Essex take out the remaining Blood Pack. The sole survivor, Archuk's second-in-command Brood is spared by Vega and taken prisoner. In the aftermath, Admiral Steven Hackett orders Delta Squad to remain on Fehl Prime and protect it from future attacks.

Not long after Megatron's demise and the restoration of Cybertron, the Autobots celebrate as Bumblebee is promoted to warrior class by Optimus Prime. The festivities end, however, when Optimus sets out on a journey to find the AllSpark, the source of new life on Cybertron, and takes Wheeljack with him to find it so that new Transformers can come into being. Ultra Magnus is left in charge in Prime's absence to hunt down the missing Starscream, Shockwave, and Predaking with the other Autobots. Meanwhile on Earth, at the bottom of the ocean, Megatron's consciousness is reawakened by Unicron, who seeks to destroy his arch-enemy Primus, the very core of Cybertron, and requires Megatron's body to do so. Unicron reformats Megatron into a body with new upgrades before heading to Cybertron. In the meantime, Ultra Magnus and Smokescreen continue to search for the fugitive Decepticons in the Sea of Rust, but are soon attacked by the Predacons Skylynx and Darksteel. After a brutal fight, Magnus is severely damaged and Smokescreen barely makes it through the space bridge with him. The damage is so critical that the Autobots are forced to call in Ratchet from Earth for assistance while the Autobots deduce that the two new Predacons must be creations of Shockwave. Meanwhile, Starscream and Shockwave are revealed to have restarted "Project: Predacon" and plan to create an army with Skylynx and Darksteel being their first creations.
