Synopsis

Sometime in the future, mankind has depleted all energy and fuel sources, however they have somehow engineered a way to use human excrement as fuel. To reward production, the government hands out extremely addictive, popsicle-like "Juicybars", which in turn also makes them constipated. Aachi and Ssipak are street hoodlums who struggle to survive by trading black market Juicybars. Through a chain of events involving their porn-director acquaintance Jimmy the Freak, they meet a porn star named Beautiful, whose defecations are rewarded by exceptional quantities of Juicybars. For that reason, Beautiful is also wanted by the violent blue mutants known as the Diaper Gang (led by the Diaper King), the police (most notably the cyborg police officer Geko), and others.

One thousand years have passed since the Seven Days of Fire, an apocalyptic war that destroyed human civilization and gave birth to the vast Toxic Jungle, a forest swarming with giant mutant insects in which everything is lethal to humans. Scattered settlements exist wherever the Toxic Jungle relents, with the Valley of the Wind being one such settlement. Genetic engineering on trees was conducted at a research facility on the Moon to produce trees capable of growing in harsh, arid conditions. The trees gain consciousness, obliterating Earth's civilizations and destroying the Moon. Three hundred years later, Japan is a dystopia covered by the Forest, a huge expanse of sapient trees, and ruled by the tree-like Druids, which inhabit the planet and control the water supply of both trees and humans. Agito, a young boy, and his father Agashi, as well as his friends Cain and Minka, live in Neutral City, a city carved out of the ruined skyscrapers which acts as both a buffer and a bridge between the Forest and the militaristic nation of Ragna. While the people of Neutral City co-exist peacefully with the trees of the forest, the nation of Ragna aims to destroy the Forest to restore the Earth.

Asuka Langley Shikinami and Mari Illustrious Makinami, pilots of giant Evangelion cyborgs, are sent into in space to retrieve a container in which Evangelion Unit 01 and its pilot Shinji Ikari are sealed. In 2183, the human colony of Fehl Prime, a major producer of pharmaceuticals for the Systems Alliance, comes under attack by a group of Blood Pack mercenaries led by the krogan Archuk. In response, the Alliance dispatches several teams of Marines to aid the beleaguered colonists. During the landing attempt, each of the Alliance shuttles are shot down by the Blood Pack. Only one Marine unit, Delta Squad, survives the crash landing of their shuttle, but the Blood Pack execute several members before the rest can retreat to cover. Lieutenant James Vega stays behind to help Delta Squad's commanding officer, Captain Toni, whose leg was badly broken in the crash. Vega sets Toni's leg, causing him to scream and alert the Blood Pack to their presence. Under heavy fire, Vega and Toni scramble to meet up with the rest of the squad, consisting of Kamille, Nicky, Milque, Essex, and Mason. When Archuk challenges Delta Squad to show themselves and fight, Vega decides to duel Archuk, distracting the Blood Pack while Kamille and Essex flank them and ambush from behind. Nicky aids Vega by sending out a Combat Drone, while Milque provides covering fire with his sniper rifle. At first, Vega is outmatched by Archuk, unable to penetrate the krogan's heavy shields, but with the help of Nicky's Combat Drone, Archuk's shields are overloaded and Vega is able to chip away at his armor. Archuk charges and grabs Vega, but Milque kills the krogan before Archuk can strike the final blow. Meanwhile, Kamille and Essex take out the remaining Blood Pack. The sole survivor, Archuk's second-in-command Brood is spared by Vega and taken prisoner. In the aftermath, Admiral Steven Hackett orders Delta Squad to remain on Fehl Prime and protect it from future attacks.

The film opens in a future Paris with scenes establishing the kidnapping of 22-year-old scientist Ilona Tasuiev, who works for the megacorporation Avalon. Not long after Megatron's demise and the restoration of Cybertron, the Autobots celebrate as Bumblebee is promoted to warrior class by Optimus Prime. The festivities end, however, when Optimus sets out on a journey to find the AllSpark, the source of new life on Cybertron, and takes Wheeljack with him to find it so that new Transformers can come into being. Ultra Magnus is left in charge in Prime's absence to hunt down the missing Starscream, Shockwave, and Predaking with the other Autobots. Meanwhile on Earth, at the bottom of the ocean, Megatron's consciousness is reawakened by Unicron, who seeks to destroy his arch-enemy Primus, the very core of Cybertron, and requires Megatron's body to do so. Unicron reformats Megatron into a body with new upgrades before heading to Cybertron. In the meantime, Ultra Magnus and Smokescreen continue to search for the fugitive Decepticons in the Sea of Rust, but are soon attacked by the Predacons Skylynx and Darksteel. After a brutal fight, Magnus is severely damaged and Smokescreen barely makes it through the space bridge with him. The damage is so critical that the Autobots are forced to call in Ratchet from Earth for assistance while the Autobots deduce that the two new Predacons must be creations of Shockwave. Meanwhile, Starscream and Shockwave are revealed to have restarted "Project: Predacon" and plan to create an army with Skylynx and Darksteel being their first creations.
