Synopsis
En 2059, cinq décennies après le conflit de la première guerre de l'espace, la 25e flotte de colonisation à très longue distance, voyage à travers la galaxie vers un nouveau paradis qu'elle appelle sa maison. Cependant, elle est en guerre avec un étrange ennemi appelé Vajra. Ozma Lee, le chef du S.M.S. In Gaea’s atmosphere the Jointrons and the Seacons battle each other but both factions are interrupted by the arrival of a large space ship which rams into them and sends them all flying into space before crash landing on the planet, and the Maximals and Predacons are immediately alerted. On the Galvaburg II, Gigastorm recommends destroying the ship but Galvatron is interested and believes it may hold good fortune for the Predacons. On the Yukikaze Lio Convoy orders a unit sent to investigate the ship but Lio Junior, Lio Convoy’s son, wishes to go but the other Maximals shoot him down, but Tasmania Kid stands up for him and asks if both can go and Lio Convoy approves and has Stanton and Skywarp accompany also. The 4 Maximals arrive at the ship and discover a “teleport gate”, an ancient device capable of opening a doorway into the past and transporting any living creature into the present, Transformers included but it requires a control unit to function. When Lio Junior finds it the Predacon Combaticons Hellscream, Dirgegun, Thrustor and Max-B swoop in and steals it but Lio Junior dives off after it alone and the Predacons overpower and nearly kill him, but before Hellscream can fire a finishing blow Kid takes the hit as the other Maximals arrive and scare off the Predacons and secure the control unit.

In 2065, Earth is infested by alien life forms known as Phantoms. By physical contact Phantoms consume the Gaia spirit of living beings, killing them instantly, though a minor contact may only result in an infection. The surviving humans live in "barrier cities", areas protected by an energy shield that prevents Phantoms from entering, and are engaged in an ongoing struggle to free the planet. After being infected by a Phantom during one of her experiments, Aki Ross (Ming-Na) and her mentor, Doctor Sid (Donald Sutherland), uncover a means of defeating the Phantoms by gathering eight spirit signatures that, when joined, can negate the Phantoms. Aki is searching for the sixth spirit in the ruins of New York City when she is cornered by Phantoms but is rescued by Gray Edwards (Alec Baldwin) and his squad "Deep Eyes", consisting of Ryan Whittaker (Ving Rhames), Neil Fleming (Steve Buscemi) and Jane Proudfoot (Peri Gilpin). It is revealed that Gray was once romantically involved with Aki.

The story centers on characters who are immortal. The lead character, Colin MacLeod, became an Immortal after his first death in 125 AD in Roman Britain, when his village was attacked by the conquering Romans. Another Immortal, Marcus Octavius, was leading the Roman Empire's military forces in hopes of creating his dream of a utopian society. Set in a different series of events, this story does not follow the previous Appleseed movie canon (despite being directed by the same director of the previous movies); it is an alternate story to their beginnings. Briareos is already a cyborg and did not become separated with Deunan to be later reunited in Olympus to join ESWAT. Appleseed Alpha depicts the early days of Deunan Knute and Briareos in the 22nd century. Similar to the original story, there was a world war and nobody won; governments had destabilized and cities had fallen into ruin. The city of Olympus is the unseen city of legend and dreams. Deunan Knute and Briareos are former soldiers and now work as mercenaries, dreaming of a better life. Their story begins within the ruins of New York City.

In the year 2058, Earth will soon be uninhabitable due to irreversible effects of pollution. The United Global Space Force prepares the first launch for the colonization of a distant planet much like our own. Meanwhile, a terrorist group, the Global Sedition, wants to interrupt the colonization to be able to take over the same planet themselves. Professor John Robinson, lead scientist of the Jupiter Mission, prepares to take his wife Maureen, daughters Judy and Penny and son Will on a 10-year mission in suspended animation to the nearby planet Alpha Prime, where they will build a companion "hypergate" to the one orbiting Earth. The project is accelerated after Global Sedition terrorists attack Earth's hypergate, but are stopped by fighter pilots, one of whom is Major Don West. When the pilot for the Jupiter Mission is murdered, West is assigned as his replacement.
