Synopsis
Un jeune mécanicien, Koji Kondo, tombe par hasard sur une armure de combat anti-tank Madox-01, égaré par l’armée. Sans préparation, Koji se retrouve coincé dans le cockpit et doit en prendre les commandes. Set in a different series of events, this story does not follow the previous Appleseed movie canon (despite being directed by the same director of the previous movies); it is an alternate story to their beginnings. Briareos is already a cyborg and did not become separated with Deunan to be later reunited in Olympus to join ESWAT. Appleseed Alpha depicts the early days of Deunan Knute and Briareos in the 22nd century. Similar to the original story, there was a world war and nobody won; governments had destabilized and cities had fallen into ruin. The city of Olympus is the unseen city of legend and dreams. Deunan Knute and Briareos are former soldiers and now work as mercenaries, dreaming of a better life. Their story begins within the ruins of New York City.

Deunan Knute, a young soldier and one of the Global War's last survivors, is rescued by Hitomi, a Second Generation Bioroid. Her escape attempt from a hospital and taken Hitomi hostage fails when she is stopped by her former lover Briareos Hecatonchires, now a cyborg. She realizes that the war had ended and she is in a Utopian city called Olympus. Its population is half-human and half-clone, a genetically-engineered species called Bioroids. Olympus is governed by three factions: Prime Minister Athena Areios; General Edward Uranus III, head of the Olympus Army; and a Council of Elders. Everything in the city is observed by an artificial intelligence named Gaia from a building called Tartaros. While there, Deunan joins the counter-terrorism organization ESWAT.

On an asteroid, the Terran Federation's Fort Casey is crawling with bugs. The starship Alesia begins to deploy its Mobile Infantry troopers, by dropship, to seize and control the hangar and rescue any survivors. Lieutenant Daugherty's 'Alpha' team lands and immediately engages bugs, fighting through to rendezvous with the surviving Fort Casey troopers. After setting explosives charges, the troopers head to the starship John A. Warden for evacuation, only to see it leave dock without them – Minister Carl Jenkins has commandeered the Warden from Captain Carmen Ibanez, sending her to Alesia. Before leaving, Jenkins orders that Major Henry "Hero" Varro, the commander of Fort Casey's K-12 troopers, be escorted to Alesia as a prisoner. Alesia docks with Fort Casey for emergency evacuation of the surviving troopers, and the Fort Casey asteroid is successfully destroyed.

The Yamato and her crew face the onslaught of the Comet Empire, a civilization from the Andromeda Galaxy that seeks to conquer Earth, led by Zwordar the Great (Prince Zordar in the English dub).
