The film tells the story of Sissy Hankshaw, a woman born with a mutation (she would not call it a defect) giving her enormously large thumbs. The film is a transgressive romp, covering topics from homosexuality and free love to drug use and political rebellion to animal rights and body odor and religions. Sissy makes the most of her thumbs by becoming a hitchhiker. Her travels take her to New York, where she becomes a model for a transvestite feminine hygiene products mogul, known as The Countess, who introduces her to the man whom she will marry, an asthmatic, staid Mohawk named Julian Gitche. In her later travels, she encounters, among many others, a sexually open cowgirl named Bonanza Jellybean and an itinerant escapee from the Japanese internment camps happily mislabeled "The Chink".

Goodbye, Dragon Inn is set in the approximately ninety minutes of the last feature at an old Taipei cinema that is closing down, showing King Hu's 1967 sword-fighting classic Dragon Inn. Only a few people are present in the cinema, and a variety of subplots are developed around them. Throughout the film, the ticket woman tries to find the projectionist, searching for him in order to present him with a steamed bun. She wears an iron brace on her leg. She walks around the theater throughout the film, struggling up and down stairs. A young Japanese tourist wanders around the cinema in search of a homosexual encounter. An older man tells him that the cinema is haunted. An old man, who was one of the actors who appeared in the original Dragon Inn, watches the film with tears in his eyes. Outside the theater, he encounters an older man who had been watching the film with his grandson; this man also starred in the original film.

The film is divided in over 30 chapters. In the fictional Irish town of Tyrellin, near the border of Northern Ireland in the late 1940s, cartoon robins narrate as Patrick Braden's mother, Eily Bergin, abandons him on the doorstep of the local parochial house where his father, Father Liam, lives. Jamal Jeffries (Miguel A. Núñez, Jr.) is a UBA (fictional version of the NBA) basketball star whose undisciplined on-and-off-court antics have earned him a bad reputation in the basketball community. Jamal is dropped from his team, the Charlotte Beat and suspended indefinitely after he strips naked in protest of being taken out of a game. His agent, Lorne Daniels (Kevin Pollak), is unsuccessful at finding him a new team, and cuts Jamal as a client. As a result, Jamal's life goes downhill: his endorsements drop him, he ends up bankrupt due to lavish spending, his belongings are repossessed, his mansion is foreclosed on, and his girlfriend Tina (Lil' Kim), who only put up with his antics for his money and fame, walks out on him.

The plot concerns two feminist groups in New York City, each voicing their concerns to the public by pirate radio. One group, led by an outspoken white lesbian, Isabel (Adele Bertei), operates "Radio Ragazza". The other group, led by a soft-spoken African-American, Honey (Honey), operates "Phoenix Radio". The local community is stimulated into action after a world-traveling political activist, Adelaide Norris (Jean Satterfield), is arrested upon arriving at a New York City airport, and suspiciously dies while in police custody. Also, there is a Women's Army led by Hilary Hurst (Hilary Hurst) and advised by Zella (Flo Kennedy) that initially both Honey and Isabel refuse to join. This group, along with Norris and the radio stations, are under investigation by a callous FBI agent (Ron Vawter). Their progress is tracked by three editors(Becky Johnston, Pat Murphy, Kathryn Bigelow) for a socialist newspaper run by screenwriter Ed Bowes, who go so far they get fired.

The film is a semi-autobiographical account of Augusten Burroughs' (Joseph Cross) childhood. His mother, Deirdre (Annette Bening), who wishes to become a famous poet, suffers from severe mood swings and erratic behavior. Augusten's alcoholic father, Norman (Alec Baldwin), proves to be of no help. By the time he is a teenager, Augusten no longer feels safe in his own house because of his parents. Deirdre claims that Norman is the reason for her unhappiness, and that he desires to kill her. She ultimately places Augusten under the care of her psychiatrist, Dr. Finch (Brian Cox), the eccentric patriarch of an oddball family, which consists of his submissive wife Agnes (Jill Clayburgh), religious daughter Hope (Gwyneth Paltrow), and his rebellious youngest child Natalie (Evan Rachel Wood).
