Lundgren plays a former hitman sent on a mission by a secretive "Agency", to assassinate a target from an abandoned skyscraper in construction. Memories and moral dilemmas resurface when a former spotter from a failed assignment shows up.

During the Civil War six survivors escape from a prison camp in Richmond, Virginia by hot air balloon and find themselves on an uncharted island in the Pacific. Far from any kind of known civilization, the island is inhabited by carnivorous giant monsters, bloodthirsty pirates, and mad genius Captain Nemo (Patrick Stewart), who lives on the island for his own secretive ends. When Smith is rescued from drowning by Nemo's remaining crewman, he talks with Nemo about his role in the war and the atrocities committed by Nemo in his younger days, the rest of his group must try and survive without him, which becomes more difficult when one of them is eaten by a giant mantis. In Tibet, following the First World War, an American named Lamont Cranston (Alec Baldwin), succumbing to his darker instincts during the war, has set himself up as a brutal warlord and opium kingpin under the alias of Ying-Ko (Mandarin Chinese for "Dark Eagle"). He learns to "cloud men's minds," a form of mystical, psychic hypnosis that allows him to influence others' thoughts and bend their perceptions so he cannot be seen, except for his shadow (since light itself cannot be deceived), hence his new alias.

Alice (Milla Jovovich) wakes up disoriented in a mansion. She wanders through the halls, where she defeats several obstacles, including a laser beam obstacle (from the first film) and a giant blade that falls from the ceiling.
