CIA Agent Max Reed witnesses the murder of Dr. Tetsu Segawa, a researcher for the mysterious Chronos Corporation. Dr. Segawa had stolen an alien device known as “the Guyver” from Chronos, but he hid it among a pile of garbage by the Los Angeles River before his death. Lisker, leader of the thugs that murdered Dr. Segawa, returns the metal briefcase to Chronos' president Fulton Balcus, only to discover that it contains an old toaster. At a dojo, Reed notifies Dr. Segawa's daughter Mizki of the incident while her boyfriend Sean Barker struggles to pay attention in class. Sean follows Reed and Mizki to the crime scene; there, he stumbles upon the Guyver unit stored inside a lunch box and stuffs it in his backpack. On his way home, his scooter breaks down in the middle of a back alley before a gang corners him. While Sean is being attacked by the gang, the Guyver suddenly activates and fuses with him. Sean, in his newly armored form, dispatches the gang members, but is shocked by his physical appearance before the armor quickly disappears into two scars on the back of his neck.

Concert pianist Paul Orlac (Conrad Veidt) loses his hands in a horrible railway accident. His wife Yvonne (Alexandra Sorina) pleads with a surgeon to try and save Orlac’s hands. The surgeon transplants the hands of a recently executed murderer named Vasseur. When Orlac learns this, horror obsesses him. He is tortured by the presence of a knife he finds at his house, just like that used by Vasseur, and the desire to kill. He believes that along with the hands he has acquired the murderer's predisposition to violence. He confronts the surgeon, telling him to remove the hands, but the surgeon tries to convince him that a person’s acts are not governed by hands, but by the head and heart.

A ship carrying plutonium collides with a floating atoll off the eastern coast of the Philippines, one of many incidents occurring throughout the area. As the anomalous formation approaches Japan, a team of scientists led by Naoya Kusanagi (Akira Onodera) discover orihalcum amulets and a stone slab covered in Etrurian runes on the atoll. During the investigation, the atoll suddenly quakes, destroying the slab and throwing the scientists into the ocean. One member of the team, Marine Officer Yoshinari Yonemori (Tsuyoshi Ihara), sees the eye and tusk of a giant turtle.

A freak cyclone hits Los Angeles causing man-eating sharks to be scooped up in water spouts and flood the city with shark-infested seawater. Bar-owner and surfer Fin sets out with his friends, Baz, Nova, and George, to rescue his estranged wife, April, and their teenage daughter, Claudia, after the bar and boardwalk is destroyed in flooding. While heading to April's home, the group stops in a freeway to save people as flooding causes sharks to attack. George is killed and the group learns of a tornado warning. They arrive at April's house just before the first floor is flooded and shark-infested. Collin, April's boyfriend, is eaten by sharks, but the rest of the group escape unharmed.

Following the events of the first film, Ning (Leslie Cheung) parts ways with the monk Yin (Wu Ma) and returns to his home village, which has since fallen on desperate times. In 1996, after the death of SpaceGodzilla, Miki Saegusa travels to Birth Island to check on Godzilla and its adopted child, but finds the entire island destroyed. Godzilla appears in Hong Kong, covered in glowing lava-like rashes. It goes on a rampage, causing major collateral damage and killing thousands of civilians. A group of representatives from the Japan Self Defense Forces (JSDF) hires college student Kenichi Yamane, the grandson of Dr. Kyohei Yamane, to work at the center in an attempt to unravel the mystery of Godzilla's condition. Yamane suspects that Godzilla's heart, which acts as a nuclear reactor, is going through a nuclear meltdown. He theorizes that, when Godzilla's temperature reaches 1,200 degrees Celsius, it will explode with a force approximately "1,000 times greater than all nuclear weapons put together, a burst of power unseen since time began.

During their journey to Uranus, an alien presence briefly assumes control of the crew's minds. They awaken safely but notice that a long - and unexplained - period of time has passed by. A baby anaconda, which was captured at the end of the previous film, is being used for experiments by a man named Peter Reysner from the previous film. Peter creates a hybrid of the blood orchids from Borneo that enabled the anaconda to grow so large and live so long, and creates a serum for cell regeneration. After the test seemingly work for the baby anaconda to regenerate, Peter burns it. When he disappears, the long anaconda escapes from the cage and kills Peter in a mine filled with blood orchids. J.D. Murdoch, a billionaire suffering from bone cancer, sends his assassin Eugene and his team of henchmen mercenaries to find Peter and the serum of Peter created it that can cure him. He also tells them to be careful of Dr. Amanda Hayes, and to kill her if needed. As Dr. Amanda Hayes, the sole survivor of the previous snake attack, and two officers also go in search of Peter, determined to destroy the serum and kill the snake.
