CIA Agent Max Reed witnesses the murder of Dr. Tetsu Segawa, a researcher for the mysterious Chronos Corporation. Dr. Segawa had stolen an alien device known as “the Guyver” from Chronos, but he hid it among a pile of garbage by the Los Angeles River before his death. Lisker, leader of the thugs that murdered Dr. Segawa, returns the metal briefcase to Chronos' president Fulton Balcus, only to discover that it contains an old toaster. At a dojo, Reed notifies Dr. Segawa's daughter Mizki of the incident while her boyfriend Sean Barker struggles to pay attention in class. Sean follows Reed and Mizki to the crime scene; there, he stumbles upon the Guyver unit stored inside a lunch box and stuffs it in his backpack. On his way home, his scooter breaks down in the middle of a back alley before a gang corners him. While Sean is being attacked by the gang, the Guyver suddenly activates and fuses with him. Sean, in his newly armored form, dispatches the gang members, but is shocked by his physical appearance before the armor quickly disappears into two scars on the back of his neck.

Following the death of his parents, 24-year-old musician Jody Pearson raises his 13-year-old brother Mike in a small town disturbed by the mysterious deaths of its citizens. Reggie, a family man and ice cream vendor, joins the brothers in their suspicions that the local mortician, dubbed the Tall Man, is responsible for the deaths. Mike relays his fears to a fortune teller and her granddaughter about the possibility of Jody departing and leaving him in the care of his aunt, along with his suspicions about the Tall Man. Mike is shown a small black box and told to put his hand into it. After the box grips his hand, Mike is told not to be afraid, and, as the panic subsides, the box relaxes its grip. The notion of fear itself as the killer is established, propelling Mike toward his final confrontation with the Tall Man.

A ship carrying plutonium collides with a floating atoll off the eastern coast of the Philippines, one of many incidents occurring throughout the area. As the anomalous formation approaches Japan, a team of scientists led by Naoya Kusanagi (Akira Onodera) discover orihalcum amulets and a stone slab covered in Etrurian runes on the atoll. During the investigation, the atoll suddenly quakes, destroying the slab and throwing the scientists into the ocean. One member of the team, Marine Officer Yoshinari Yonemori (Tsuyoshi Ihara), sees the eye and tusk of a giant turtle.

The story takes place in Hong Kong in a conflict between worlds of Humans and "Rapters" ("Reptoids" in some dubbed versions) before the handover. A special police unit in the city are investigating a mysterious drug named "Happiness". Taki, one of the policemen, meets his old lover Windy, who is a rapter and now a mistress of a powerful old rapter named Daishu. Taki and other special police members track down and fight Daishu, but later find that he hoped to coexist with humans. The son of Daishu, Shudo, is the mastermind. In the end Shudo is defeated, but Daishu and Taki's friends die, too. Windy leaves alone.

The film opens with a reenactment of final scenes of Waxwork, with Mark and Sarah leaving the burning waxwork (the part of Sarah having been recast from the first film). The disembodied zombie hand from the first film follows Sarah to her run-down flat and kills her stepfather with a hammer, a murder for which Sarah is blamed. In 1996, after the death of SpaceGodzilla, Miki Saegusa travels to Birth Island to check on Godzilla and its adopted child, but finds the entire island destroyed. Godzilla appears in Hong Kong, covered in glowing lava-like rashes. It goes on a rampage, causing major collateral damage and killing thousands of civilians. A group of representatives from the Japan Self Defense Forces (JSDF) hires college student Kenichi Yamane, the grandson of Dr. Kyohei Yamane, to work at the center in an attempt to unravel the mystery of Godzilla's condition. Yamane suspects that Godzilla's heart, which acts as a nuclear reactor, is going through a nuclear meltdown. He theorizes that, when Godzilla's temperature reaches 1,200 degrees Celsius, it will explode with a force approximately "1,000 times greater than all nuclear weapons put together, a burst of power unseen since time began.

Yan Chixia's master sent him to Black Hill to train in the arts of demon hunting. After capturing an attractive female demon, Nie Xiaoqian, Yan falls in love with her and realises that his master sent him there to make him learn how to control his emotions. Xiaoqian also falls in love with Yan, and while he feeds her candy, she says she will fall in love with anyone who fed her candy. After some time, she begs him to kill her because humans and demons are not supposed to be together. Yan stabs her with his magic dagger, which does not kill Xiaoqian, but causes her to lose her memory of their relationship. Yan arrives late for a battle against the Tree Demon, Laolao, and sees that several of his fellow demon hunters have already fallen. The last one, Xia Xuefenglei, embeds his arm into Laolao and tells Yan to chop it off, thereby banishing Laolao from the mortal world.
