In New York City, during a séance held in the apartment of medium Theresa, Mary Woodhouse (Catriona MacColl) experiences a traumatic vision of a priest, Father Thomas (Fabrizio Jovine), hanging himself from a tree branch in a cemetery of the remote village of Dunwich. The police, led by Sergeant Clay, interrogate Theresa, but fail to heed her warnings of an imminent evil. Outside the apartment building, Peter Bell (Christopher George), a local journalist, tries to gain entry to the premises but is turned away. The following day, Mary is buried in a local cemetery on Long Island overlooking Manhattan and Peter visits her grave site. The gravediggers (Perry Pirkanen and Michael Gaunt) leave Mary's half-covered coffin at the end of their work shift and leave. As Peter begins to leave, he hears muffled screams. A nuclear submarine on maneuvers in the Pacific Ocean, captained by Commander Pete Mathews (Kenneth Tobey), comes into contact with a massive sonar contact. The boat is disabled but manages to free itself and return to Pearl Harbor. Animal tissue of great proportions is discovered jammed in its dive planes. A man-and-woman team of marine biologists, Lesley Joyce (Faith Domergue) and John Carter (Donald Curtis), is called in; they identify the tissue as being part of a gigantic octopus. The military authorities scoff, but are finally persuaded after receiving reports of missing swimmers and ships at sea being pulled under by a large animal. Both scientists conclude the sea beast is from the Mindanao Deep, having been forced from its natural habitat by hydrogen bomb testing in the area, which has made the giant creature radioactive, driving off its natural food supply.

At Dark Waters, a Native American sacred land containing an enigmatic swamp spirit, a teenager is murdered by a plant-like monster. The following day, young replacement sheriff Kyle Williams reaches Bywater and meets with deputy sheriff Fraser, who tells him the previous sheriff is among 47 missing persons since oil tycoon Fred Schist bought the ancient tribal lands from shaman and Seminole chieftain Ted Sallis, the first to disappear. Schist claimed Sallis had sold legally and escaped with the money, and asked the sheriff for help: Local protestors opposed his perfectly legal activities, and mestizo scoundrel Renee Laroque was sabotaging his facilities. Williams investigated this while trying to find an explanation for the missing people, some of which were found brutally murdered with plants growing from inside their bodies. Photographer Mike Ploog and shaman Pete Horn tell Williams local legends about the guardian spirit, suggesting that it could be real.
