Following a nuclear test in French Polynesia, the fallout irradiates a lizard's nest. Decades later, an enormous sea creature suddenly attacks a Japanese fishing vessel in the South Pacific, leaving only one fisherman alive. Dr. Niko "Nick" Tatopoulos, an NRC biologist, is sent to Tahiti and to Jamaica, where a wrecked village, footprints, and ship are found. Nick collects skin samples that lead him to believe the creature is an enormous mutant created by nuclear testing. It travels to New York City during the rainiest week of the season, leaving a path of destruction in its wake.
As a child, Bruce Wayne falls down a dry well, where he is attacked by a swarm of bats; he subsequently develops chiroptophobia. While watching an opera with his parents, Bruce is frightened by performers masquerading as bats, and asks to leave. Outside, the family is targeted by a mugger, Joe Chill, who murders Bruce's parents, leaving him to be raised by the family butler, Alfred Pennyworth.
In 1845, James Howlett, a boy living in Canada, sees his father being killed by groundskeeper Thomas Logan. The trauma activates the boy's mutation: bone claws protrude from his knuckles, and he kills Thomas, who reveals that he is James's real father. James flees along with Thomas's son Victor Creed, who is thus James's half-brother. They spend the next century as soldiers, fighting in the American Civil War, both World Wars, and the Vietnam War. In Vietnam, Victor kills a senior officer. James defends Victor and the two are sentenced to execution by firing squad, which they survive. Major William Stryker approaches them in military custody, and offers them membership in Team X, a group of mutants including Agent Zero, Wade Wilson, John Wraith, Fred Dukes, and Chris Bradley. They join the team for a few years, but the group's disregard for human life causes James to leave.
At the beginning of the film, we learn that the story takes place in one of many alternate worlds, in which a person's soul is contained within an animal companion called a dæmon (pronounced demon). The Magisterium, represented as a unified religious power, exercises power in the secular world. Lyra Belacqua, an orphan that resides in Jordan College, in a city that resembles Oxford, with her dæmon Pantalaimon (Pan), accidentally witnesses a Magisterium member poison her uncle's bottle of Tokay. Lyra then warns her uncle, Lord Asriel, who instructs her to remain in hiding. Lyra watches Asriel give a presentation regarding Dust, a particle that the Magisterium has forbidden the mention of. The college gives Asriel a grant to fund a northern expedition.
In 1938, in Egypt a team of archaeologists is searching for a tomb and its treasure. A young boy falls into it, calling to his father and the team; they discover a significant artifact, the tablet of Ahkmenrah. The locals tell them that if they remove the tablet, "the end will come".
As a young boy, Noah witnesses his father, Lamech, killed by a young Tubal-cain. Many years later an adult Noah is living with his wife Naameh and their sons Shem, Ham, and Japheth. After seeing a flower grow instantly from the ground and being haunted by dreams of a great flood, Noah takes them to visit his grandfather Methuselah.
It has been four years since the events of the first movie. Seventeen-year-old Sean Anderson (Josh Hutcherson) is caught by the police after a brief chase on his dirtbike which ended with him driving into a swimming pool while trying to evade them. Minutes later, his stepfather Hank (Dwayne Johnson) arrives where a police officer (Stephen Caudill) who is friends with Hank tells him that Sean had broken into a remote satellite research center. The police officer also tells Hank that he has talked Mr. and Mrs. McGillicutty (the owners of the swimming pool) out of pressing charges. Hank takes Sean home where his mother Elizabeth (Kristin Davis) is not pleased with his actions or the fact that he and Hank don't get along well.
In 1944, in a German concentration camp in occupied Poland, Nazi scientist Dr. Klaus Schmidt witnesses a young Erik Lensherr bend a metal gate with his mind when the child is separated from his mother. In his office, Schmidt orders Lensherr to move a coin on his desk, and kills the boy's mother when Lensherr cannot. In grief and anger, Lensherr's magnetic power manifests, killing two guards and destroying the room. Meanwhile, at a mansion in Westchester County, New York, child telepath Charles Xavier meets young shapeshifter Raven, whose natural form is blue-skinned and scaly. Overjoyed to meet someone else "different", he invites her to live with his family as his foster sister.

Stanley Ipkiss is a shy and unlucky bank clerk working at the local Edge City bank. He is frequently picked on by everyone around him like the Bank President's son Mr. Dickey, his ruthless landlady Mrs. Peenman, and the mechanics Irv and Burt Ripley who ripped him off. The only exception of this is his Jack Russell Terrier Milo and his co-worker and best friend Charlie Schumaker. Meanwhile, gangster Dorian Tyrell operates a nightclub called the Coco Bongo while plotting to overthrow his boss Niko. One day, Tyrell sends his singer girlfriend Tina Carlyle into Stanley's bank to record its layout, in preparation to rob the bank.

In preparation for her birthday celebration, the Smurfs read the story of Smurfette, how she was created by Gargamel to destroy them, only for Papa Smurf to rescue her and turn her fully into a Smurf. Meanwhile, she is having nightmares about reverting to her original form and betraying her fellow Smurfs by turning them over to Gargamel. The Smurfs are preparing a surprise party, but as Smurfette tries to find out what her fellow Smurfs are planning, none of them are saying a word. She takes this to mean that everyone forgot her birthday.
All the Whos down in Whoville enjoy celebrating Christmas with much happiness and joy, except for the cynical and misanthropic Grinch (Jim Carrey) the Whos with great wrath and occasionally pulls dangerous and harmful practical jokes on them. As a result, no one likes or cares for him. Meanwhile, six-year-old Cindy Lou (Taylor Momsen) believes everyone is missing the point about Christmas by being more concerned about the gifts and festivities. After finding him mixing up the mail in the post office, Cindy Lou becomes interested in the Grinch and his history, asking everyone what they know about him, and soon discovers that he has a tragic past.
In "Andalasia", an animated fairy tale world devoid of problems, in which there are talking animals and "happy endings", Queen Narissa frets that her stepson Prince Edward will soon find his true love, which means that Narissa's position on the throne would be taken over. One day, Edward and Nathaniel, Queen Narissa's henchmen, successfully capture a troll, but Edward rides off to the cottage of a girl named Giselle after hearing her sing about "true love". Knowing Narissa's wishes, Nathaniel sets the troll free to get rid of Giselle, but Edward saves her just in time. When they meet, they instantly fall in love and plan to get married the following day.
