In 2079, there is a colony on the Moon called Little America. A retired smuggler called Pluto Nash (Eddie Murphy), who just left prison, buys a nightclub, in an attempt to fulfil a long-time wish of his. Additionally, this prevents the murder by ingestion of battery acid of the club's previous owner, Anthony Frankowski (Jay Mohr), a Polish polka dancer, by mobsters Gino (Burt Young) and Larry (Lillo Brancato) whom Anthony owed money to. Pluto rebuilds the club and establishes it as "Club Pluto." In the next seven years, Club Pluto becomes a very popular Little America nightclub. Its staff consists of Pluto himself, a Hispanic assistant, and an android named Bruno (Randy Quaid), an inferior 63 plus model.

A nuclear war breaks out in 1996, expending the world's entire nuclear arsenal, except for one missile. Two children, Philip Chandler (John Stockwell) and Marlowe Hammer (Michael Dudikoff), are abandoned by their fathers in a fallout shelter cut into the side of a wooded mountain. The pair grow up in the shelter, with 1950s detective fiction and swing music as the guiding force in their learning. Fifteen years later Marlowe succeeds in digging out the cave entrance. Medfield College's Dean Higgins (Joe Flynn) is being fired for financial mismanagement because of extreme over-spending by Prof. Quigley's science class. Banzai (Peter Weller) prepares to test his Jet Car, a modified Ford F-350 pickup truck powered by a jet engine and capable of exceeding the speed of sound. The car is also equipped with a secret device called an "oscillation overthruster", which Banzai and his associates hope will allow it to drive through solid matter. The test is a success: Banzai stuns onlookers by driving the Jet Car directly through a mountain. Emerging on the other side, Banzai finds that an alien organism has attached itself to the undercarriage.

Dr. Harry Wolper is an eccentric medical professor teaching at a small southern California college who is obsessed with making a clone of his wife Lucy who died in childbirth 30 years earlier. Harry hires Boris Lafkin, a struggling pre-med student as his personal assistant to help him with his experiments by obtaining lab equipment and working in his backyard shed in exchange for which Harry gives Boris love life advice in courting an attractive coed named Barbara whom slowly becomes smitten with Boris. To continue his research into cloning, Harry meets and employes a young woman, named Meli, who practically moves in with him on an agreement to contribute her ovary sample as part of the cloning progress. Meli slowly falls for the much older Harry whom begins to question his ethics and vision of true love. Meanwhile, a rival of Harry's, fellow medical professor Dr. Sid Kuhlenbeck, tries to investigate and hinder Harry's cloning plans as part of a ploy to remove Harry from the university to take over Harry's lab for himself.
