During the SETI program, Earth's scientists send out transmissions (shown to be the Arecibo message) with information about Earth and its inhabitants, DNA structure, etc., in hopes of finding life beyond Earth. They then receive transmissions from an alien source on how to create endless fuel effortlessly. Therefore, the scientists assume that this is a friendly alien species. From a second alien transmission, the scientists receive information about an alien DNA along with instructions on how to splice it with human DNA. A government team led by Xavier Fitch (Ben Kingsley) goes forward with the genetic experiment attempting to induce a female, because a female would have "more docile and controllable" traits. One of the hundred experimental ova produces a girl named Sil, who looks like a normal human but develops into a 12-year-old in 3 months.

In the small town of Blithe Hollow, Massachusetts, Norman Babcock (Kodi Smit-McPhee) is an 11-year-old boy who speaks with the dead, including his late grandmother (Elaine Stritch) and various ghosts in town. Almost no one believes him and he is isolated emotionally from his family while being ridiculed by his peers. His friend, Neil Downe (Tucker Albrizzi), is an overweight boy who is bullied himself and finds in Norman a kindred spirit. During rehearsal of a school play commemorating the town's execution of a witch three centuries ago, Norman has a vision of the town's past in which he is pursued through the woods by townsfolk on a witch hunt. Afterward, the boys are confronted by his estranged and seemingly deranged uncle Mr. Prenderghast (John Goodman) who tells his nephew that he soon must take up his regular ritual to protect the town. Soon after this encounter, Prenderghast dies from a sudden stroke. During the official performance of the school play Norman has another vision, creating a public spectacle of himself which leads to his father (Jeff Garlin) grounding him. His mother (Leslie Mann) tells him that his father's stern manner is because he is afraid for him. The next day, Norman sees Prenderghast's spirit who tells him that the ritual must be performed with a certain book before sundown that day. Norman is at first reluctant to go because he is scared but his grandmother tells him it is all right to be scared as long as he does not let it change who he is. Norman sets off to retrieve the book from Prenderghast's house (having to take it from his corpse).

Two months have passed since a mutated strain of mad cow disease mutated into "mad person disease" that became "mad zombie disease" which overran the entire United States population, turning American people into vicious zombies. Unaffected college student "Columbus" (Jesse Eisenberg) is making his way from his college dorm in Austin, Texas to Columbus, Ohio to see whether his parents are still alive. He encounters "Tallahassee" (Woody Harrelson), another survivor who is particularly violent in killing zombies. Though he does not appear to be sociable, Tallahassee reluctantly allows Columbus to travel with him. Tallahassee mentions he misses his "puppy" that was killed by zombies, as well as his affinity for Twinkies, which he actively tries to find. Survivors of the zombie epidemic have learned that it is best not to grow attached to other survivors, because they could die at any moment, so many have taken to using their city of origin as nicknames, i.e. "Columbus" is from Columbus, Ohio.

The film opens with Baltimore firefighter Jack Morrison (Joaquin Phoenix) saving a man's life in a massive four-alarm fire in a 20-story concrete grain elevator/warehouse in the Canton waterfront neighborhood of Baltimore, Maryland; however the grain being stored in the warehouse explodes, sending Jack falling through several floors, breaking his leg on landing. The film follows the efforts of the other men in his unit, Ladder Company 49, led by the commands of Deputy Chief Mike Kennedy (John Travolta), Jack's longtime mentor, to rescue him while Morrison tries to reach a safe area of the burning structure. Interspersed with the current rescue efforts are a series of flashbacks showing how Jack joined the fire department, his first meeting (at a supermarket) with the woman who would eventually become his wife (Jacinda Barrett), his relationship with his children, and the bonds he formed and the trials and tribulations he endured with his fellow firefighters.

This causes tension with his wife, Cindy (Dana Wynter). Divorce is looming as he nurtures a closer relationship with a co-worker, TGA customer relations agent Tanya Livingston (Jean Seberg). Bakersfield's brother-in-law, Vernon Demarest (Dean Martin), is a TGA captain scheduled to be the checkride captain for TGA to evaluate Captain Anson Harris (Barry Nelson) during TGA's Flight 2 to Rome. Flight 2 is aboard TGA's flagship service craft, a Boeing 707 known as The Golden Argosy. Although Demarest is married to Bakersfield's sister, Sarah (Barbara Hale), he is secretly having an affair with Gwen Meighen (Jacqueline Bisset), chief stewardess on Flight 2, who informs him before the flight that she is pregnant with his child.
