Superman saves a spaceship of cosmonauts whose ship was thrown off course by debris, then visits his home-town of Smallville as Clark. Now that his adoptive parents have died, Clark has inherited their now-unattended farm. In an empty barn, he uncovers the capsule that brought him to Earth, and removes a luminescent green Kryptonian energy module. A recording left by his mother Lara (voiced by Susannah York) states that its power can be used only once. Unwilling to sell the farm to a mall developer, Superman returns to Metropolis.

Shekhar Subramanium (Khan), a game designer who works for the London-based Barron Industries, has delivered a number of commercial failures; an irate Barron (Tahil) gives him his last chance to develop a successful game. To impress his sceptical son Prateek (Verma), and upon the request of his wife Sonia (Kapoor), Shekhar uses his son's idea that the antagonist should be more powerful than the protagonist. His colleague, computer programmer Jenny (Goswami), uses Shekhar's face as a model for that of the game's protagonist G.One (Technically Good One and in Hindi Jeevan, which means life), while the shape-shifting antagonist Ra.One (Technically Random Access Version One and in Hindi Ravan, a mythical demon) is made faceless. Another colleague, Akashi (Wu), implements the characters' movements. The game, named Ra.One, contains three levels, the final level being the only one in which either character can be killed. Each character possesses a special device – the H.A.R.T (Hertz Amplifying Resonance Transmitter) which gives them their powers. Upon reaching the last level, the characters gain a gun with one bullet; the other character can be killed by this bullet but only if his H.A.R.T is attached.

He wrote several video games, but another ENCOM engineer, Ed Dillinger (David Warner), stole them and passed them off as his own, earning himself a series of promotions until reaching Senior Executive VP. Having left the company, Flynn attempts to obtain evidence of Dillinger's actions by hacking the ENCOM mainframe, but is repeatedly stopped by the Master Control Program (MCP), an artificial intelligence written by Dillinger. However, since its inception the MCP has become power-hungry, illegally appropriating business and even government programs and absorbing them to increase its own capacities; it informs Dillinger of its plans to subjugate The Pentagon and the Kremlin, and expresses interest in China with its request for Chinese-translation programs, blackmailing Dillinger into compliance with records of his theft of the games.

In the metropolis of Champion City, the would-be superhero team of Mr. Furious (Ben Stiller), The Shoveler (William H. The plan backfires; once reunited with Tony P (Eddie Izzard) and his Disco Boys, Casanova Frankenstein blows up the insane asylum, captures Amazing, and prepares to unleash a doomsday device: the "Psycho-frakulator", which lethally bends reality. Soon after the execution, Alex is resurrected by a mystical crow and gifted with supernatural abilities, so he can clear his name and avenge Lauren's death. Alex follows the crow to the Salt Lake City police department's evidence room, where he discovers that Lauren was killed by a group of corrupt cops. Alex has a vision of one of the killers, who has a scar on his arm matching one he saw just before his execution. Alex finds the knife that was used on Lauren, and then goes to her grave. There, he meets with Lauren's sister Erin (Kirsten Dunst), who believes he is guilty. He tells her that he will prove his innocence, and disappears.

When his memories return, Tsukasa gives Tsukikage the clearance to make it happen. Three days later, after numerous matches, it comes down to a 6-man tag team match between the team of Decade, Kuuga, and Diend vs. V3, BLACK, and Super-1. With Diend running off and Kuuga wounded, Decade is forced to defeat all three on his own. Upon victory, a castle emerges from the stadium with Yusuke and Natsumi finding themselves in the throne room surrounded by various monsters as they are welcomed to Dai-Shocker before Eijiro appears as he suddenly reveals himself to be Doctor Shinigami, toasting to their leader's return: Tsukasa. Revealing all of their actions were to ensure Dai-Shocker would achieve its goal of dominion of all the saved worlds, Tsukasa sends the horrified Natsumi and Yusuke into the sewers.
