James Bond infiltrates a North Korean military base, where Colonel Tan-Sun Moon is illegally trading weapons for African conflict diamonds. Shortly after the dawn of the new millennium, during construction on the London Underground, workers penetrate an underground cave. A huge dragon emerges from hibernation, incinerating the workers with its flaming breath. The only survivor is a boy, Quinn Abercromby (Ben Thornton), whose mother Karen (Alice Krige) is the construction crew chief; Karen is crushed to death while protecting Quinn as the dragon climbs to the surface. It flies out of the Underground and more dragons appear, multiplying rapidly. Shown in newspaper clippings and a voiceover, scientists discover that dragons are a lost species responsible for the extinction of the dinosaurs by incinerating them and eating their ash, as well as ice ages. The dragons are speculated to hibernate after destroying most of the Earth's creatures until the planet repopulates. After the dragons' awakening humanity resists militarily, including a 2010 use of nuclear weapons; this, however, hastens the destruction and within a few years humans are nearly extinct.

The film follows the storyline of the book closely, save for adding some scenes from Through the Looking-Glass. It also changes the opening real world scene from Alice and her sister sitting at a riverbank to Alice in her bedroom, reluctantly practicing the song "Cherry Ripe", which she is expected to perform at a garden party. (The party guests are played by the same actors as the Wonderland characters, and are shown as resembling them in appearance and personality, in a similar manner to the MGM version of The Wizard of Oz. The toys in Alice's room also reflect the residents of Wonderland). Thanks to stage fright, and constant nagging from her confident music teacher, Alice runs out of the house and hides herself in the woods nearby until the party has ended. However, an apple floats down from the tree and seems to hover in Alice's face. She is suddenly distracted by a human-sized White Rabbit (voiced by Richard Coombs) rushing by. Curious, Alice follows the White Rabbit, falling down his rabbit hole and ending up in Wonderland.

On the morning of June 6, 1944, the beginning of the Normandy Invasion, American soldiers prepare to land on Omaha Beach. They suffer heavily from their struggle against German infantry, machine gun nests, and artillery fire. Captain John H. Miller, a company commander of the 2nd Ranger Battalion, survives the initial landing and assembles a group of his Rangers to penetrate the German defenses, leading to a breakout from the beach. In Washington, D.C, at the U.S. War Department, General George Marshall is informed that three of the four brothers of the Ryan family were killed in action and that their mother is to receive all three telegrams in the same day. He learns that the fourth son, Private First Class James Francis Ryan, is a paratrooper and is missing in action somewhere in Normandy. Marshall, after reading Abraham Lincoln's Bixby letter, orders that Ryan must be found and sent home immediately.

This builds to a reconstruction of the assassination on November 22, 1963. New Orleans District Attorney Jim Garrison subsequently learns about potential links to the assassination in New Orleans. Garrison and his team investigate several possible conspirators, including private pilot David Ferrie, but are forced to let them go after their investigation is publicly rebuked by the federal government. Kennedy's suspected assassin Lee Harvey Oswald is killed by Jack Ruby, and Garrison closes the investigation.
