Following a nuclear test in French Polynesia, the fallout irradiates a lizard's nest. Decades later, an enormous sea creature suddenly attacks a Japanese fishing vessel in the South Pacific, leaving only one fisherman alive. Dr. Niko "Nick" Tatopoulos, an NRC biologist, is sent to Tahiti and to Jamaica, where a wrecked village, footprints, and ship are found. Nick collects skin samples that lead him to believe the creature is an enormous mutant created by nuclear testing. In New York City, the Bonwit Teller department store is destroyed by a bomb during the morning commute. The New York City Police Department receive a call from a man calling himself "Simon", ordering them that suspended police officer Lt. John McClane be dropped in Harlem wearing a sandwich board that says "I hate niggers" and threatening to detonate another bomb if they don't comply. They collect McClane and follow Simon's instructions; McClane is saved from a potential attack by a group of young men by Zeus Carver, a nearby shop owner. After eight months of treatment for bipolar disorder, Pat Solitano is released from a mental health facility in Baltimore, and returns to Lansdowne, Pennsylvania into the care of his father Patrizio and mother Dolores. Pat soon learns that his estranged wife, Nikki, has moved away, and that his father is out of work and resorting to illegal bookmaking to earn money with the hopes of opening a restaurant. Pat is determined to get his life back on track and reconcile with Nikki, who obtained a restraining order against him after a violent episode sent him away.

Five years after saving New York City from the demi-god Gozer, the Ghostbusters—Egon Spengler, Ray Stantz, Peter Venkman, and Winston Zeddemore—have gone their separate ways after having been sued by the city for property damage and barred from investigating the supernatural, forcing them out of business. Ray owns an occult bookstore and works as an unpopular children's entertainer with Winston, Egon works in a laboratory on the Columbia University campus, conducting experiments into human emotion, and Peter hosts a pseudo-psychic television show. Peter's former girlfriend Dana Barrett has had a son, Oscar, with a violinist that she married then divorced when he received an offer to join the London Symphony Orchestra. In order to take care of her baby, Dana quit her former cellist profession and now works as a restorer at the fictional Manhattan Museum of Art, working to prepare a malevolent-looking portrait of a legendary sixteenth-century tyrant named Vigo the Carpathian of Moldavia for an upcoming exhibition.

In the summer of 1963, Frances "Baby" Houseman (Jennifer Grey) is vacationing with her affluent Jewish American family at Kellerman's, a family friendly resort in the Catskill Mountains. The younger of two daughters, Baby is planning to attend Mount Holyoke College to study the economics of underdeveloped countries and then enter the Peace Corps. She was named after Frances Perkins, the first woman in the U.S. Cabinet. Her father, Jake (Jerry Orbach), is the personal physician and friend of Max Kellerman (Jack Weston), the resort's owner. A deadly virus wipes out almost all of humanity in 1996, forcing remaining survivors to live underground. In 2027, James Cole (Willis) is a prisoner living in a subterranean shelter beneath the streets of Philadelphia. Cole is selected for a mission, where he is trained and sent back in time to collect information on the virus in order to help scientists develop a cure. Meanwhile, Cole is troubled by recurring dreams involving a foot chase and an airport shooting.
