Eight years after Harvey Dent's (Aaron Eckhart) death, the Dent Act grants the Gotham City Police Department powers which nearly eradicate organized crime. Feeling guilty for covering up Dent's crimes, Police Commissioner James Gordon (Gary Oldman) writes a resignation speech confessing the truth but decides not to use it. Batman has disappeared, and Bruce Wayne (Christian Bale) has become a recluse. Cat burglar Selina Kyle (Anne Hathaway) obtains Bruce's fingerprints from his home, kidnaps a congressman, then disappears. Selina hands Bruce's fingerprints to Phillip Stryver (Burn Gorman), an assistant to Bruce's business rival John Daggett (Ben Mendelsohn), in hope of having her criminal record erased. Stryver double-crosses Selina, but she uses the congressman's stolen phone to alert the police to their location. Gordon and the police arrive to find the congressman, and then pursue Stryver's men into the sewers while Selina flees. A masked militant named Bane (Tom Hardy) captures Gordon. Gordon escapes and is found by John Blake (Joseph Gordon-Levitt), a once-orphaned patrol officer who has deduced Batman's true identity from their similar backgrounds. Gordon promotes Blake to detective, with Blake reporting directly to him.

In a warehouse, the Mystery, Inc. gang illustrates a plan to catch the Luna Ghost who has kidnapped Daphne Blake (Sarah Michelle Gellar), flying around with her bound and gagged which goes astray but ends with Shaggy Rogers (Matthew Lillard) and Scooby-Doo (voiced by Neil Fanning) causing the Ghost to be caught. The gang unmasks the Luna Ghost, who is revealed the janitor of the Wow-O-Toy Factory, Old Man Smithers, who wanted revenge after Pamela Anderson refused to go out with him (it is implied that he kidnapped Daphne, mistaking her for Pamela). After solving the mystery, constant arguments among the members of Mystery Incorporated about Fred Jones (Freddie Prinze, Jr.) taking credit for Velma Dinkley's (Linda Cardellini) ideas and Daphne always getting kidnapped cause the gang to go their separate ways, much to the dismay of Shaggy and Scooby.

In a warehouse, the Mystery, Inc. gang illustrates a plan to catch the Luna Ghost who has kidnapped Daphne Blake (Sarah Michelle Gellar), flying around with her bound and gagged which goes astray but ends with Shaggy Rogers (Matthew Lillard) and Scooby-Doo (voiced by Neil Fanning) causing the Ghost to be caught. The gang unmasks the Luna Ghost, who is revealed the janitor of the Wow-O-Toy Factory, Old Man Smithers, who wanted revenge after Pamela Anderson refused to go out with him (it is implied that he kidnapped Daphne, mistaking her for Pamela). After solving the mystery, constant arguments among the members of Mystery Incorporated about Fred Jones (Freddie Prinze, Jr.) taking credit for Velma Dinkley's (Linda Cardellini) ideas and Daphne always getting kidnapped cause the gang to go their separate ways, much to the dismay of Shaggy and Scooby.

The opening screen says: "Some of this actually happened." In 1978, con artists Irving Rosenfeld (Christian Bale) and Sydney Prosser (Amy Adams) have started a relationship and are working together. Sydney has improved Rosenfeld's scams, posing as English aristocrat "Lady Edith Greensly". Irving loves Sydney, though is hesitant to leave his unstable and histrionic wife Rosalyn (Jennifer Lawrence), fearing he will lose contact with her son Danny, whom Irving has adopted. Maxwell "Max" Smart, an analyst for the top secret American intelligence agency, CONTROL, yearns to become a field agent like his idol, Agent 23. Despite top scores in the acceptance tests, Max is denied the promotion because the Chief of CONTROL feels that Max is too valuable as an analyst. Max goes for a walk, looking at Fang, a puppy in the pet store. A woman bumps into him. When CONTROL headquarters is attacked by the terrorist organization KAOS, almost all of CONTROL's agents' identities are exposed, leaving only Agent 99, the woman Max bumped into as a viable field operative, while the others are demoted to desk jobs. Max is therefore promoted to field agent as Agent 86, but the experienced 99 is reluctant to partner with him because of his penchant for clumsiness.
