Lewis is an aspiring young inventor at an orphanage whose inventions have been scaring off potential parents. He decides that his mother, who abandoned him at the orphanage as an infant, is the only one who ever truly loved him and works on a machine to scan his memory to locate her. Taking his memory scanner to his school's science fair, Lewis meets Wilbur Robinson, a mysterious boy claiming to be a time cop from the future. Wilbur needs to recover a time machine that a man wearing a bowler hat has stolen. Lewis tries to demonstrate the scanner, but it falls apart, throwing the science fair into chaos. Upset, Lewis leaves while the Bowler Hat Guy, with the help of a robotic bowler hat named Doris, repairs and steals the scanner.

A large tidal wave, triggered by a distant explosion, threatens to drown the island of Atlantis. In the midst of an evacuation from the capital city, the Queen of Atlantis is caught by a strange, hypnotic blue light and lifted up into the "Heart of Atlantis", a powerful crystal protecting the city. The crystal consumes her and creates a dome barrier that protects the city's innermost district. She leaves behind her young daughter, Princess Kida (Cree Summer), and her husband, King Kashekim Nedakh (Leonard Nimoy), as the island sinks beneath the ocean.

In the 1880s, an English couple and their infant son escape a burning ship, ending up on land near uncharted rainforests off the coast of Africa. The couple craft themselves a treehouse from their ship's wreckage, but are subsequently killed by Sabor, a rogue leopardess. Kala, a female gorilla who recently lost her own child to Sabor, hears the cries of the orphaned human infant and finds him in the ruined treehouse. Though she is attacked by Sabor, Kala and the baby manage to escape. Kala takes the baby back to the gorilla troop to raise as her own, an act of which her mate, Kerchak, disapproves. Kala raises the human child, naming him Tarzan. Though he befriends other gorillas in the troop and other animals, including the young female gorilla Terk and the paranoid male elephant Tantor, Tarzan finds himself unable to keep up with them, so he takes great efforts to improve himself. As a young man, Tarzan is able to kill Sabor with his crude spear and protect the troop, gaining Kerchak's reluctant respect.

At a bistro in the Montmartre district of Paris, IRA operative Deirdre (Natascha McElhone) meets with ex-special operatives-turned mercenaries Sam (Robert De Niro), Larry (Skipp Sudduth), and Vincent (Jean Reno), and takes them to a warehouse where fellow mercenaries Gregor (Stellan Skarsgård) and Spence (Sean Bean) are waiting. There, Deirdre briefs the men on their mission: that they have been hired to attack a heavily armed convoy and steal a large metallic briefcase, the contents of which are never revealed. As the team prepares, Deirdre meets with her ex-IRA handler, Seamus O' Roarke (Jonathan Pryce), who reveals that the Russian mob is bidding for the case and the team must intervene. After Spence is exposed as a fraud by Sam and summarily dismissed, the others depart for Nice. Sam and Deirdre develop an attraction to each other during a stakeout. On the day of the sale, Deirdre's team ambush the convoy at La Turbie and pursue the survivors back to Nice. After a gun battle at the port, Gregor steals the case and disappears.

In 1938 Los Angeles, California, two members of mobster Eddie Valentine's (Paul Sorvino) gang steal a rocket pack from Howard Hughes (Terry O'Quinn). During their exciting escape they enter an airfield. Stunt pilot Cliff Secord (Billy Campbell) and airplane mechanic, then find the mysterious rocket inside a biplane in their employer's hangar, where the getaway driver hid it. On Christmas Eve, New York City Police Detective Lieutenant John McClane arrives in Los Angeles to reconcile with his estranged wife, Holly. In a California forest, a group of alien botanists collect flora samples. When government agents appear on the scene, they flee in their spaceship, leaving one of their own behind in their haste. The scene shifts to a suburban home, where a 10-year-old boy named Elliott is trying to spend time with his 15-year-old brother, Michael, and his friends. As he returns from picking up a pizza, he discovers that something is hiding in their tool shed. The creature promptly flees upon being discovered. Despite his family's disbelief, he leaves Reese's Pieces candy to lure it to his bedroom. Before he goes to sleep, he realizes it is imitating his movements. He feigns illness the next morning to stay home from school and play with it. Later that day, Michael and their five-year-old sister, Gertie, meet it. They decide to keep it hidden from their mother, Mary. When they ask it about its origin, it levitates several balls to represent its solar system and then demonstrates its powers by reviving a dead chrysanthemum.
